Project description:Background: Cancer testis antigens (CTAs) are an extensive gene family with a unique expression pattern restricted to testis tissues, but aberrantly high expressed in a variety of cancer tissues. In view of this, CTAs are typically considered as efficient biomarkers and targets of immunotherapy. However, limited information is available regarding CTAs as immunotherapeutic targets for gastric cancer (GC) patients. Herein, we evaluated the expression levels of CTAs in both Eastern and Western GC patients and elucidate the expression pattern and functions of a novel CTAs.

Project description:Innate immunity is expected to play a primary role in conferring resistance to novel infectious diseases, but few studies have attempted to examine its role in the evolution of resistance to emerging pathogens in wild vertebrate populations. Here we used experimental infections and cDNA microarrays to examine whether changes in the innate and/or acquired immune responses likely accompanied the emergence of resistance in house finches (Carpodacus mexicanus) in the eastern United States subject to a recent outbreak of conjunctivitis-causing bacterium (Mycoplasma gallisepticum- MG). Three days following experimental infection with MG, we observed differences in the splenic transcriptional responses between House Finches from eastern U.S. populations, with a 12-year history of MG exposure, versus western U.S. populations, with no history of exposure to MG. In particular, western birds down-regulated gene expression, while eastern finches showed no expression change relative to controls. Studies involving poultry have shown that MG can manipulate host immunity, and our observations suggest that pathogen manipulation occurred only in finches from the western populations, outside the range of MG. Fourteen days after infection, eastern finches, but not western finches, up-regulated genes associated with acquired immunity (cell-mediated immunity) relative to controls. These observations suggest population differences in the temporal course of the response to infection with MG, and imply that innate immune processes were targets of selection in response to MG in the eastern U.S. population. Birds were randomly selected to be kept either as controls or infected via ocular inoculation with 20 μl of culture containing 1 x 104 to 1 x 106 color changing units/ml of an early 2007 Auburn MG isolate. All infected birds were inoculated with precisely the same volume of the same culture. Control birds were sham infected using sterile SP4 medium (Whitcomb 1983). Infected birds were euthanized three days (N=6 from Arizona and N=11 from Alabama) and 14 days (N=11 from Arizona and N=12 from Alabama) after treatment. Control birds were euthanized 14 days after sham-inoculation; Control (N=11 birds from Arizona and 9 from Alabama) and infected birds were maintained under identical conditions, but in separate rooms of an aviary. Infected birds were euthanized three days (N=6 from Arizona and N=11 from Alabama) and 14 days (N=11 from Arizona and N=12 from Alabama) after treatment. Control birds were euthanized 14 days after sham-inoculation. We used a common reference design (Yang & Speed 2002), in which we pooled 2 to 6 spleens from birds from the same population in the same treatment to generate enough mRNA for microarray hybridizations and hybridized two pools for each treatment from each population.

Project description:The inherent diversity of canines is closely intertwined with the unique color patterns of each dog population. These variations in color patterns are believed to have originated through mutations and selective breeding practices that occurred during and after the domestication of dogs from wolves. To address the significant gaps that persist in comprehending the evolutionary processes that underlie the development of these patterns, we generated and analyzed deep-sequenced genomes of 113 Korean indigenous Jindo dogs that represent five distinct color patterns to identify the associated mutations in CBD103, ASIP, and MC1R. The degree of linkage disequilibrium and estimated allelic ages consistently indicate that the black-and-tan dogs descend from the first major founding population on Jindo island, compatible with the documented literature. We additionally demonstrate that black-and-tan dogs, in contrast to other color variations within the breed, exhibit a closer genetic affinity to ancient wolves from western Eurasia than those from eastern Eurasia. Lastly, population-specific genetic variants with moderate effects were identified, particularly in loci associated with traits underlying body size and behavioral variations, potentially explaining the observed phenotypic diversity based on coat colors. Overall, comparisons of whole genome sequences of each coat color population diverged from the same breed provided an unprecedented glimpse into the properties of evolutionary processes maintaining variation in Korean Jindo dog populations that were previously inaccessible.

Project description:The Caucasus, inhabited by modern humans since the Early Upper Paleolithic and known for its linguistic diversity, is considered to be important for understanding human dispersals and genetic diversity in Eurasia. We report a synthesis of autosomal, Y chromosome, and mitochondrial DNA (mtDNA) variation in populations from all major subregions and linguistic phyla of the area. Autosomal genome variation in the Caucasus reveals significant genetic uniformity among its ethnically and linguistically diverse populations and is consistent with predominantly Near/Middle Eastern origin of the Caucasians, with minor external impacts. In contrast to autosomal and mtDNA variation, signals of regional Y chromosome founder effects distinguish the eastern from western North Caucasians. Genetic discontinuity between the North Caucasus and the East European Plain contrasts with continuity through Anatolia and the Balkans, suggesting major routes of ancient gene flows and admixture. 204 samples were analysed with the Illumina platform Human610-Quad v 1.0 and are described herein.

Project description:To investigate dairy consumption in ancient Mongolia, we analysed dental calculus samples from four Late Bronze Age (LBA, 1500-1000 BCE) individuals for proteomic evidence of milk proteins. As many archaeological sites before Mongolia's Iron Age suffer from a dearth of occupational materials, looking to biomolecular markers of dietary intake can open new investigational avenues into ancient economies. In this case, we use a previously established method of extracting proteins from calculus to explore the consumption of dairy products at LBA Khirigsuur sites in northern Mongolia's Hovsgol Aimag. Seven of nine individual's calculus contained peptides from the whey protein Beta-lactoglobulin from Ovis, Capra hircus, Bos, and general Bovidae species. Aside from proteomics, these and 16 other individuals from the site were analysed for aDNA. We found that 18 of the 20 were primarily from one genetic ancestral group, and Ancient North Eurasian (ANE). One of the outliers represents a combination of ANE and Western Steppe Herder (WSH), with the other a combination of ANE and Eastern Asian (EE). This finding, while important in its own right, evidences the earliest known dairy consumption in Mongolia, and supports a widely held assumption that pastoralism was a primary subsistence strategy in the ancient Eastern Steppes. The combined proteomic and DNA evidence suggest that Western Steppe dairy animals and technology entered Mongolia before genetic admixture.

Project description:To obtain an interpretation from the view of transcriptome on distinct metabolite accumulation between ecologically different regions in China, next-generation sequencing technology was performed on E-L 31, 35 and 38 stages of Cabernet Sauvignon grape berries from Changli (CL, eastern) and Gaotai (GT, western). The transcript abundance of epoxycarotenoid dioxygenase and xanthoxin dehydrogenase required for ABA biosynthesis was significantly higher in the GT berries at E-L 35 and 38 stages compared with the CL berries, which may explain the relatively short maturation period of berries in the western region. Some genes required for carbohydrate metabolism, such as hexose transporter, L-idonate dehydrogenase and phosphoenolpyruvate carboxylase, were significantly up-regulated in the CL berries in relative to the GT berries, which positively correlated with the sugar and organic acid accumulations. Pathway enrichment analysis of differentially expressed genes revealed that the CL berries had higher levels of phenylpropanoid biosynthesis at E-L 38 stage than the GT berries, which may relate to the quick fading of the GT wines because of weak co-pigmentation. cDNA libraries generated from three developmental stages (E-L 31, 35 and 38) of Cabernet Sauvignon grape berries from Changli (CL, eastern) and Gaotai (GT, western) in China were sequenced using Illumina HiSeq 2000.
