Project description:The sheep (Ovis aries) plays a major socio-economic role in the world. Copy number variations (CNVs) are increasingly recognized as a key and potent source of genetic variation and phenotypic diversity, but little is known about the extent to which CNVs contribute to genetic variation in Chinese sheep breeds. Analyses of CNVs in the genomes of eight sheep breeds were performed using the sheep SNP50 BeadChip genotyping array. A total of 111 CNV regions (CNVRs) were obtained from 160 Chinese sheep breeds. These CNVRs covered 13.75 Mb of the sheep genome sequence. A total of 22 Go terms and 17 candidate genes were obtained from the functional analysis. Ten CNVRs were selected for validation, of which 7 CNVRs were further experimentally confirmed by quantitative PCR. Four candidate genes were selected to confirm the results of the functional analysis. These results provide a resource for furthering understanding of ruminant biology, and for further improving the genetic quality of sheep breeds.

Project description:Chinese Merino Sheep (Junken Type) is one of the fine wool sheep breeds in China, which is famous for producing fine wool. Wool quality including fibre diameter and length is the most concerned economic indicator for producers. Growth and development of secondary hair follicles (SFs) influences the wool quality. Understanding the formation mechanism of wool quality and related key proteins can help optimize and control the production of wool. However, The mechanism by which proteins mediate the development of SFs in the sheep foetus remains elusive. Here, based on the histomorphology of the SFs among four stages of foetus development (E75, E85, E95 and E105), the differential protein profiles of skin tissues were determined in three comparison pairs of foetus development (E75 versus E85, E85 versus E95, and E95 versus E105) by TMT-Based quantitative proteomics technology. With the help of proteomics technology, a total of 238, 35 and 348 differentially expressed proteins (DEPs) were identified in three comparison periods, respectively. In SFs development, focal adhesion, ECM−receptor interaction and estrogen signaling pathway, etc. played important role. COL1A1, THBS3, ITGA6, COL6A1 and THBS4 were potential candidate proteins in SF initiation. Overall, this study provided valuable proteomics data on the SFs development and a prospective understanding of the molecular mechanisms for wool quality traits in fine wool sheep.

Project description:This study presents a dynamic characterization of the sheep milk transcriptome aiming at achieving a better understanding of the sheep lactating mammary gland. Transcriptome sequencing (RNA-seq) was performed on total RNA extracted from milk somatic cells from ewes on days 10, 50, 120 and 150 after lambing. The experiment was performed in Spanish Churra and Assaf breeds, which differ in their milk production traits. Nearly 67% of the annotated genes in the reference genome (Oar_v3.1) were expressed in ovine milk somatic cells. For the two breeds and across the four lactation stages studied, the most highly expressed genes encoded caseins and whey proteins. We detected differentially expressed genes (DEGs) across lactation points, with the largest differences being found, between day 10 and day 150. Upregulated GO terms at late lactation stages were linked mainly to developmental processes linked to extracellular matrix remodeling. A total of 256 annotated DEGs were detected in the Assaf and Churra comparison. Some genes selectively upregulated in the Churra breed grouped under the endopeptidase and channel activity GO terms. These genes could be related to the higher cheese yield of this breed. Overall, this study provides the first integrated overview on sheep milk gene expression.

Project description:Haemonchus contortus is the gastrointestinal nematode (GIN) species that most parasites sheep and goats in tropical and subtropical regions. Due to the high prevalence and pathogenicity by hematophagy, it causes severe anemia, submandibular edema and deaths. Post-genomics tools, such as proteomics, allow the identification of differentially expressed genes and differentially abundant proteins and metabolites between two conditions of a given factor. Thus, the detection of protein profiles that occur in more parasitized animals may be of great interest for the identification of sheep that effectively need anthelmintic treatment. As a result, the parasites are preserved in refugia through Targeted Selective Treatment (TST) strategies for the animals, extension of the period of efficacy of the anthelmintics and, when its use is necessary, parasite control will be more efficient. This project aims to characterize the plasma proteomic profile of sheep breeds susceptible and resistant to GIN infection, aiming at the future development of a diagnostic tool and the understanding of the resistance mechanisms involved in the Santa Inês, White Dorper and Texel sheep breeds. In this way, the development of methodologies, processes and products for the identification of sheep with higher rates of infection by GIN, in addition to the detection of breeds/individuals more resistant to these parasites and the understanding of the resistance mechanisms involved in the different hosts, is presented as a topic of great relevance for sheep farming, which can be extended to goat farming. It also addresses public health issues and the consumer population, which is increasingly demanding in terms of quality, certification and safety.

Milk component synthesis and secretion by the mammary gland involve expression of a large number of genes whose nutritional regulation remains poorly defined. We aim at understanding the genomic influence on milk quality and synthesis by comparing two sheep breeds, with different milking attitude, Sarda and Gentile di Puglia, using sheep-specific microarray technology. From sheep ESTs deposited at NCBI, we generated the first annotated microarray developed for sheep with a covering of most of the genome. Whole tissue samples of mammary gland were collected from 4 lactating individuals of two sheep (Ovis aries) breeds, Gentile di Puglia and Sarda. Biopsies of lactating mammary tissue were taken at two lactation stages (first record, stage 01: 6 days after lambing; second record, stage 02: 44 days after lambing) in both breeds. Tissues from mammary gland were immersed in RNAlater (Sigma) immediately after biopsy and stored at -20°C.

Project description:Texel and Ujumqin sheep show obvious differences in muscle and fat growth, so they are ideal models not only to understand the molecular mechanism in prenatal skeletal muscle development, but to identify the potential target genes of myostatin. To elucidate the phenotypic variation between the two sheep breeds and the dynamic characteristics of gene expression in skeletal muscle during the development, we examined the development of skeletal muscle in transcriptome-wide level at 70, 85,100,120 , 135 days post coitus (dpc),birth, 1 month and 2 month. Using the specialized and standardized sheep transcriptome-wide oligo DNA microarray (Agilent), we analyzed the transcriptomic profiles of longissmuss dorsi muscle from fetuses of Texel and Ujumqin sheep. We characterized dynamic transcriptome-wide profiles that accompany the prenatal skeletal muscle and fat development in Texel and Ujumqin sheep respectively, and compared the difference in profiles of gene expression between the two sheep breeds at the same developmental stage.Some potential myostatin target genes and other genes controlling the growth of skeletal muscle and adipose were identified for further examinations. Our findings not only contribute to understand the molecular mechanism of prenatal skeletal muscle development in large precocial species, but also provide some clues for human myopathy and obesity at prenatal stages. Moreover, we also can identify putative candidate genes for meat quality traits in farm animals.

Project description:We carried out a cross species cattle-sheep array comparative genome hybridization (aCGH) experiment in order to identify copy number variations (CNVs) in the sheep genome analysing animals of Italian dairy breeds (Sarda, Bagnolese, Laticauda, Massese and Valle del Belice) using a tiling oligonucleotide array with ~385,000 probes designed on the bovine genome. We identified 135 CNV regions (CNVRs) covering about 10.5 Mb of the virtual sheep genome referred to the bovine genome (0.398%) with a mean and median equal to 77.6 kb and 55.9 kb, respectively. A comparative analysis between the identified sheep CNVRs and those reported in the cattle and goat genomes indicated that overlaps between sheep and goat and sheep and cattle CNVRs are highly significant (P<0.0001) suggesting that several chromosome regions might contain recurrent interspecies CNVRs. Many sheep CNVs affect genes with important biological functions. Further studies are needed to evaluate the functional relevance of these CNVs.
