Project description:In this study, we dissect in detail the glial and immune responses associated to early stages of CAA. To do so, RNAseq gene expression analysis were performed in a mouse model for Familial Danish Dementia (FDD), a neurodegenerative disease characterized by the accumulation of Danish amyloid (ADan) in the vasculature. Findings observed in this CAA mouse model were complemented with primary culture assays.

Stickleback genome-wide replication timing from whole embryo

Project description:Developing stickleback embryos were dissociated and sorted for S-phase and G0/G1-phase cell populations. DNA was extracted from each population and sequenced. In a mixed S-phase population, regions that replicate earlier are at higher copy number (up to 2x) than regions that replicate later. The read depth in S-phase, normalized to the read depth in G-phase, thus represents replication timing.

Affymetrix SNP array data for short-segment Hirschsprung trios

Project description:Finding gene associations in rare diseases is frequently hampered by the reduced numbers of patients accessible. Conventional gene-based association tests rely on the availability of large cohorts, which constitutes a serious limitation for its application in this scenario. To overcome this problem we have used here a combined strategy in which a functional association study (pathway-based analysis) has been conducted to prioritize candidate genes in a Spanish cohort of 53 trios of short-segment Hirschsprung's disease that have been further validated in a larger population of 146 trios. The study revealed a strong association of 10 gene ontology (GO) modules related to signal transduction and its regulation, enteric nervous system (ENS) formation and other HSCR-related processes to the disease. A total of 10 new loci among the preselected candidates were found to be significantly associated to HSCR. This approach, based on the study of functionally-related gene sets, requires of lower sample sizes and opens new opportunities for the study of rare diseases.

Project description:Alignment of Genome Denmark Phase II dataset to GRCh38. The dataset consists of 150 Danish individuals (50 trios) sequenced to 80X. The BAM-file contains data from multiple libraries created from one individual with libraries of 180, 500, 800, 2000, 5000, 10000 and 20000 bp. The libraries were created using standard Illumina protocols for paired end reads (180-800bp libraries) and mate pair libraries (2kb-20kb).

Prenatal Heat Calls Program DNA Methylation in the Embryonic Zebra Finch Brain

Project description:Zebra finch embryos can detect prenatal acoustic cues that may help prepare them for post-hatch environmental conditions, but the molecular mechanisms underlying this developmental programming remain poorly understood. We used reduced representation bisulfite sequencing (RRBS) to profile DNA methylation in whole brains of embryonic day 14 zebra finch embryos exposed prenatally to either heat call playback or control call playback from embryonic day 10 through embryonic day 13. The study included embryos from both treatment groups, and samples failing RRBS quality control were excluded before downstream analysis, resulting in a final cohort of 35 embryos. Differential methylation analysis identified CpG sites associated with prenatal heat call exposure in genes and pathways related to nuclear receptor signaling, protein phosphorylation, synaptic organization, and GABAergic signaling. A recurrent signal across analytical models was intronic hypermethylation in RBFOX2, a gene involved in RNA splicing and neuronal development. These data indicate that prenatal acoustic experience is associated with locus-specific epigenetic variation in the embryonic brain and provide a molecular framework for understanding acoustic developmental programming in a warming environment.
