Whole-genome shotgun resequencing of 160 wheat elite lines

ABSTRACT: In this study, we present data whole-genome shotgun resequencing of a set of 160 wheat elite lines. The sequence data was generated at the Leibniz Institute of Plant Genetics and Crop Plant Research (IPK) using Illumina NovaSeq 6000.

Project description:This experiment is part of the FunGenES project (FunGenES - "Functional Genomics in Embryonic Stem Cells" partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at the Leibniz Institute of Plant Genetics and Crop Plant Research (IPK, Gatersleben, Germany) The goal of the experiment is to optimize existing differentiation protocols for endoderm differentiation of ES cells to efficiently generate optimal levels of pancreatic cell types. To characterize potential pancreatic progenitors during the process of induced pancreatic differentiation, wild type R1 cells and R1 cells stably expressing the pancreatic control gene Pax4, RNA samples of undifferentiated cells, pancreatic precursor and differentiated cells were prepared.

Quantification of differential gene expression by multiplexed targeted resequencing of cDNA

Project description:We present an approach for quantification of differential mRNA expression by targeted resequencing of cDNA using single-molecule molecular inversion probes (cDNA-smMIPs), which enable highly multiplexed resequencing of cDNA target regions of ~100 nt and counting of individual molecules. We show that accurate estimates of differential expression can be obtained from molecule counts for hundreds of smMIPs per reaction and that smMIPs are also suitable for quantification of relative gene expression and allele-specific expression. cDNA-smMIPs are a cost-effective tool for hypothesis-driven expression analysis in large numbers of genes (10 to 500) and samples (hundreds to thousands).

Whole genome resequencing of liver in mice model

Project description:Four groups of C57 mice were gavaged with CMC, ethanol, DEHP and ethanol+DEHP for 28 continuous days. At the end of the experiment, livers were harvested to carry out Whole genome resequencing, we found that metabolism related genes were significantly changed in the DEHP and ethanol+DEHP groups compared with control groups, but there was no significant change between them.
