Project description:Arctic Mesorhizobium strain N33 was isolated from nodules of the Oxytropis arctobia in Canada’s eastern Arctic. This symbiotic bacterium can grow from 0 to 30°C, is one of the best known cold-adapted rhizobia, and can fix nitrogen at ~10°C. Here, the key molecular mechanisms of cold adaptation were investigated by determining changes in transcript profiles when cells were treated under eight different temperature conditions, including both sustained and transient cold treatments compared with cells grown at room temperature.

Gene expression analysis comparing a selected strain of rainbow trout with superior growth and immune performance to a commercial reference strain during critical early life stages

Project description:Through 8 generations of selection, our group has developed a strain of rainbow trout that exhibits high growth rates on an economically and environmentally sustainable all plant protein, high-soy diet. The selected strain is resistant to development of soy-induced enteritis, an inflammatory intestinal pathology that occurs often in high-value carnivorous aquaculture species. To better characterize the physiological mechanism behind the superior performance of the selected strain we compared the homeostatic intestinal gene expression of the select strain to that of a commercial control line of trout. Samples were collected at early life stages known to be critical in the development of host-microbe interactions in the gut of rainbow trout. All female cohorts of both strains were reared alongside starting from eggs. Intestinal samples from 5 fish per group (2 fish strains; 2 developmental stages; 20 samples total) were used to generate mRNA selected stranded RNA-seq libraries for high throughput sequencing. Reads were quantified at the transcript level prior to evaluating differential transcript usage and differential gene expression between the two strains of trout and the developmental stages.

Clinicogenetic Risk Prognostication for First-Line Treatment of Symptomatic Follicular Lymphoma

Project description:Background: Follicular lymphoma (FL) is an indolent malignancy of germinal center B cells with highly variable patient outcomes. Recently, a 23-gene predictor score was proposed for predicting progression-free survival. In the past, we had shown that the m7-FLIPI, a clinico-genetic risk model, allows to improve patient stratification compared to clinical risk models alone. The multitude of prognostic tools in FL raises the question whether they identify common biology. Methods: In this study, we applied a modified risk score (MRS) to an independent gene-expression dataset of FL patients treated with rituximab in combination with chemotherapy. Results: Using supervised and unsupervised approaches, we showed that the MRS identifies patient groups with diverging outcomes in our dataset. In addition, using gene set enrichment and network identification, we discovered associations between the MRS, the m7-FLIPI, EZH2 mutation status and FOXP1 expression. Conclusions: Our findings lend support to expression of dark-zone related genes as a key determinant of poor outcome following rituximab and chemotherapy.

Project description:The present study describes the isolation of a Thermococcus sp. strain 175 from the world‘s deepest hydrothermal vent sites known thus far – The Mid-Cayman Rise.consisting of two hydrothermal venting systems Bee Bee (or Piccard), at 4950m depth and Von Damm (or Walsh) at 2300m The strain is capable of growth over 0.1MPa (atm. Pressure) to 120MPa, the widest known range of pressure dependent growth. The study further explores piezophilic adaptation using comparative genomic tools. Insights into the transcriptome of this strain providers the first look into the transcriptional machinery of peizophilic Thermococci.

Transcriptional profiling by RNA-seq of an evolved hyper-ethanol surviving yeast strain and a wild-type yeast strain at various stress time points

Project description:Our evolved hyper-ethanol surviving strain showed more than a 10-fold survival under lethal ethanol stress. To determine the strategies the yeast cells employed to achieve this superior survival, we performed transcriptional profiling by RNA-seq to compare the gene expression states between these two strains. Our study found that the evolved strain reprogrammed its gene expression such that its pre-stress state was shifted towards that of the wild-type strain at 15 minutes post-stress.
