Genomic sequencing and analysis of the indigenous Land Race Vellai Kowwni rice-Partial

ABSTRACT: Vellai Kowni is an indigenous and underexplored traditional rice variety of Indian origin, known for its distinct aroma, sticky grain texture, and potential medicinal properties. In this study, whole-genome sequencing and comparative genomic analysis were performed on traditional rice varieties, including Vellai Kowni (VK) and Malumudingi (MM), with Seeraga Samba (SS) as a reference. The study aims to identify genetic variations, functional genes, and metabolic pathways associated with important biological traits such as stress tolerance and bioactive properties. Additionally, uncharacterized genes were analyzed to explore potential novel functional candidates contributing to the unique characteristics of these varieties. .

Plant breeding involving genetic engineering does not result in unacceptable unintended effects in rice relative to conventional cross-breeding

Project description:Advancements in -omics techniques provide powerful tools to assess potential effects in composition of a plant at the RNA, protein and metabolite levels. These technologies can thus be deployed to assess whether genetic engineering causes changes in plants that go beyond the changes introduced by conventionally plant breeding. Here, we compare the extent of transcriptome and metabolome modification occurring in leaves of four GE rice lines expressing Bacillus thuringiensis (Bt) genes that developed by genetic engineering and seven rice lines developed by conventional cross-breeding. The results showed that both types of crop breeding methods can bring changes at transcriptomic and metabolic levels, but the differences were comparable between the two methods, and were less than those between conventional non-GE lines. Metabolome profiling analysis found several new metabolites in GE rice lines when compared to the closest non-GE parental lines, but these compounds were also found in several of the conventionally bred rice lines. Functional analyses suggest that the differentially expressed genes and metabolites caused by both genetic engineering and conventional cross-breeding do not involve detrimental metabolic pathways. The study successfully employed RNA-sequencing and HPLC-MS technology to assess the unintended changes in new rice varieties, and the results suggest that genetic engineering does not cause unintended effects that go beyond conventional cross-breeding in rice.

Soil salinity and mechanical obstruction differentially affects embryonic root architecture in native rice varieties of West Bengal

Project description:Roots make the first contact with the soil environment and are the first responders of stress. These root behaviors are quantifiable and adaptive. The response of rice varieties in mechanical and salinity stress was measured in a novel experimental setup that mimics the soil environment. We analyzed the response of roots by means of SAC (Stress Adaptation Coefficient) in 28 rice varieties that include high-yield salt tolerant varieties as well as geographically isolated native rice varieties. cDNA microarray of IR64 root-tip shows about 6000 common transcripts to be differentially regulated among the two stresses and common pathways were identified. Overall, our study indicates that there is an important commonality in the molecular basis of salt and mechanical stress and presents an easy-to-perform early establishment stress screen for rice varieties.

Metabolomics and Transcriptomics Reveal Key Metabolism Pathways of Giant Embryo Development in Rice

Project description:Rice embryos are rich in high-quality protein, fat, vitamins and minerals, representing the most important nutritional part of brown rice. However, the molecular mechanism of rice embryo development is poorly understood. In this study, map-based cloning, metabolomics, and transcriptomics were applied to explore the giant embryo rice cultivar Dapeimi grown under natural conditions. The map-based cloning results demonstrated that Dapeimi is a novel allelic mutant of GE, and the functional mutation site is a single cytosine deletion in the exon1, which differed from the findings of previous reports. The identification and analysis of differential metabolites indicated that plants lacking the GE mainly promoted amino acid metabolism, energy metabolism, and lipid metabolism pathways in the rice embryo. Changes of gene expression in related metabolic regulatory networks were analyzed, and substantial changes in the transcriptome supported the metabolomics results. By analyzing rice embryo development through a combination of strategies, this research contributes to a greater understanding of the molecular mechanism of rice embryo development, and provides a theoretical foundation for improving rice nutrition and breeding high-nutrition varieties.

SWATH-based quantitative proteomics data derived from whole grain of Malaysian local pigmented and non-pigmented rice varieties

Project description:Information about protein expression in rice grain across both pigmented and non-pigmented rice varieties is still relatively scarce. The data provided here represent proteomic data obtained from selected 6 Malaysian local rice varieties with varying pigmentations (black, red and white). The selected pigmented rice varieties such as black (BALI and Pulut hitam 9) and red rice (MRQ100 and MRM16) have shown high antioxidant activities and non-pigmented rice (MRQ76 and MR297) contain amino acid and micronutrient contents. This project aimed to obtain global protein expression profile as well as differential protein expression between the selected pigmented and non-pigmented rice varieties particularly proteins with their functions responsible for nutritional (i.e. antioxidant, folate and low glycaemic index) and quality (i.e. aromatic) traits. Integration of this proteomics dataset with other available in-house omics data could facilitate the identification of significant functional markers related to nutritional and quality traits. Total proteins were prepared from dehusked matured seeds harvested from three different rice plants of each variety (3 protein samples per variety). The proteins were trypsin digested before subjected to SWATH-MS proteomics analysis. Proteins were identified by matching tandem mass (MS/MS) spectra from both 1D and 2D IDA to Oryza sativa japonica and indica rice databases available at UniProt by using ProteinPilot software (v4.2) (AB Sciex). Quantification of proteins was carried out by determining protein peak areas extracted from SWATH analysis data sets using PeakView (v2.1) (AB Sciex) software. Differentially expressed protein between varieties were identified using T-test analysis with a set threshold for fold change ± 1.5 and p‐value < 0.05.

Project description:The aim of this study was to analyze potential brown planthopper (BPH) resistant genes in Rathu Heenati (RHT) by Affymetrix whole rice genome array,BPH susceptible and resistant rice varieties of TN1（Taichung Native 1）as control. All the resistant related genes derived from RHT will be analyzed according to the SSR markers interval flanked on the chromosome 3, 4, 6 and 10. It will be benefit to the gene clone and marker assistant breeding for Bph3 gene in the near future. Variation in the expression of miRNAs and mRNAs in rice (Oryza sativa)

Project description:Changes in patterns of gene expression are believed to be responsible for the phenotypic differences within and between species. Although the evolutionary significance of functional mutations has been emphasized in rice domestication, little is known about the differences in gene regulation underlying the phenotypic diversification among rice varieties. MicroRNAs (miRNAs) are small regulatory RNAs that play crucial roles in regulating post-transcriptional gene expression. Here, we studied the variation in the expression of both miRNAs and mRNA transcripts in three indica and three japonica rice varieties using RNA sequencing (RNA-seq) to examine the miRNA regulatory effect on target gene expression in rice. In total, 71.0%, 9.2%, and 1.5% of the expressed mature miRNAs showed tissue, subspecies, and tissue-subspecies interaction-biased expression. Most of these differentially expressed miRNAs are evolutionarily weakly conserved. To examine the miRNA regulatory effect on global gene expression under endogenous conditions, we performed pair-wise correlation coefficient analyses on the expression levels of 240 mature miRNAs and 1178 messenger RNAs (mRNAs) both globally and for each specific miRNA-mRNA pair. We found that the deeply conserved miRNAs can significantly decrease the target mRNA abundance. In addition, a total of 109 miRNA-mRNA pairs were identified as significantly correlated pairs (Adjusted p<0.01). Of those, 41 pairs showed positive correlations, while 68 pairs showed negative correlations. Functional analysis elucidated that these mRNAs belonged to different biological pathways that could regulate the stress response, metabolic processes, and rice development. In conclusion, the joint interrogation of miRNA and mRNA expression profiles in this study proved useful for the study of the role of miRNA expression and regulation in the plant transcriptome.

Quantitative 1H NMR metabolome profiling of Thai Jasmine rice (Oryza sativa) reveals primary metabolic response during brown planthopper infestation

Project description:Brown planthopper (BPH; Nilaparvata lugens) is a phloem feeding insect which is one of the most serious threats to rice crops in many countries throughout Asia. 1H NMR spectroscopy, combined with chemometrics, was used to analyze the polar metabolome from leaf extracts of Thai Jasmine rice (brown planthopper (BPH)-susceptible KD) and its BPH resistant isogenic lines (BPH-resistant IL7 and BPH-resistant+ IL308 varieties) with and without BPH infestation at various time points (days 1, 2, 3, 4 and 8). Physiological changes of the rice isogenic lines were different based on the quantitative trait loci of BPH resistance. Multivariate models were capable of distinguishing between the susceptible and the resistant rice varieties throughout the infestation. The concentration of 10 metabolites were significantly altered (p < 0.05) between the infested and the control groups of each examined rice variety. Metabolic pathway analysis suggested that BPH infestation could perturb transamination during the early stages of infestation (days 1–3) for all rice varieties. In addition, the IL7 and IL308 varieties responded earlier (day 3) than the KD variety (day 8) by perturbing amino acid metabolism, shikimate and gluconeogenesis pathways. By day 8 of the infestation, the KD cultivar responded by activating the amino acid-mediated-de novo pathway whereas the IL308 variety activated the purine and pyrimidine compound-mediated-salvage pathway for nucleotide biosynthesis. This study has identified, for the first time, several potential metabolic pathways for acclimatization and defense mechanisms against BPH infestation. These findings provide a valuable, first insight into BPH resistance mechanisms in Thai Jasmine rice.

Early proteomic responses in shoot and root of FL478 under salinity stress

Project description:Climate change is affecting crop production due to soil salinization and water scarcity, and is predicted to worsen in the coming years. Rice is a major staple food and the most salt-sensitive cereal. High salinity in the soil triggers several adaptive responses in rice to cope with osmotic and ionic stress at the physiological, cellular and molecular levels. A major QTL for salinity tolerance, named Saltol, is present on chromosome 1 of Indian rice landrace varieties such as Pokkali and Nona Bokra. In this study, we characterized the physiological and early proteomic responses to salinity in FL478, an inbred rice line harboring the Saltol region. For this, plantlets were cultured in hydroponic cultures with 100 mM NaCl and evaluated at 6, 24 and 48h. At the physiological level, salinity significantly reduced shoot length after 48 h, whereas root length significantly increased. Moreover, the Na+/K+ ratio was maintained at lower levels in the shoots compared to the roots FL478 plantlets. On the other hand, roots showed a faster and more coordinated proteomic response than shoots, which was evident from only 6h of treatment. These responses were markedly related with transcription- and translation-related proteins. Moreover, roots exhibited a higher accumulation of stress-related proteins in response to salinity treatment, like peroxidase and SalT, which are both present in the Saltol QTL. Both, physiological and proteomic response, showed that roots respond in a highly adaptive manner to salinity stress compared to shoots, which suggests that this tissue is critical to the tolerance observed in varieties harbouring the Saltol region.

A meta-analysis of rice phosphoproteomics data to understand variation in cell signalling across the rice pan-genome

Project description:Abstract We have re-analysed publicly available mass spectrometry (MS) data sets enriched for phosphopeptides from Asian rice (Oryza sativa). In total we have identified, 15522 phosphosites on Serine, Threonine and Tyrosine residues on rice proteins. The data has been loaded into UniProtKB, enabling researchers to visualise the sites alongside other stored data on rice proteins, including structural models from AlphaFold2, and into PeptideAtlas, enabling visualisation of the source evidence for each site, including scores and source mass spectra. We identified sequence motifs for phosphosites, and link motifs to enrichment of different biological processes, indicating different downstream regulation caused by different kinase groups. We cross-referenced phosphosites against single amino acid variation (SAAV) data sourced from the rice 3000 genomes data, to identify SAAVs within or proximal to phosphosites that could cause loss of a particular site in a given rice variety. The data was further clustered to identify groups of sites with similar patterns across rice family groups, allowing us to identify sites highly conserved in Japonica, but mostly absent in, for example, Aus type rice varieties - known to have different responses to drought. These resources can assist rice researchers to discover alleles with significantly different functional effects across rice varieties.
