RNA-seq of C. elegans worms treated with RNAi toward daf-2 or cav-1 or left untreated (EV) to compare gene expression profiles

ABSTRACT: We observed functional outcomes of cav-1 knockdown and wanted to characterize changes in gene expression profiles following this manipulation. To address this, we treated nematodes with daf-2 or cav-1 RNAi and compared gene expression profiles to these of untreated worms. The knockdown of cav-1 resulted in modulation in the expression of 92 genes, and some of them overlapped with genes which were affected by knockdown of daf-2.

Project description:Under adverse environmental conditions, nematodes arrest into dauer, an alternative developmental stage for diapause. Dauers endure unfavorable environment and interact with host animals to access favorable environments, thus playing a critical role in the survival of both free-living and parasitic nematodes. Here, we discovered that in Caenorhabditis elegans, daf-42 is essential for development into dauer stage, as the null mutant shows lethal phenotype during dauer entry. To examine the transcriptional changes accompanied by the absence of DAF-42 during dauer entry, we performed RNA-sequencing on daf-2 and daf-2; daf-42 worms at 52 hours after egg laying (HAE) and 60 HAE, the time at which 0% and about 40% of daf-2; daf-42 mutants form dead dauer at 25 degrees Celcius, respectively. daf-2 control worms develop into dauer stage after 60 HAE, and half of its population develop into dauer by 72 HAE, when raised at 25 degrees Celcius.

CAV-2 vector-transduced human neurospheres transcriptome profiles

Project description:Brain gene transfer using viral vectors will likely become a therapeutic option for several disorders. Helper-dependent (HD) canine adenovirus type 2 vectors (CAV-2) are well suited for this goal. Indeed, these vectors are poorly immunogenic, efficiently transduce neurons, are retrogradely transported to afferent structures in the brain, and lead to long-term transgene expression. CAV-2 vectors have been exploited to unravel behavior, cognition, neural networks, axonal transport and therapy for orphan diseases. Here we describe the HD-CAV-2 vector induced transcriptional response of human dopaminergic neurospheres derived from midbrain progenitors. In this 3D model system, brain cell functions and dynamics mimic several aspects the dynamic nature of human brain. With the goal of better understanding and characterizing HD CAV-2 for brain therapy, we analyzed the transcriptomic modulation induced by HD-CAV-2 in this brain model system. We found that dopaminergic neurospheres are readily transduced by HD-CAV-2, and that transduction generates two main responses: a DNA damage response, and alteration of centromeric and microtubule probes. We suggest that the first effect is linked to viral DNA, while the second would be related to the interaction of the HD-CAV-2 fibre with CAR.

RNA-seq analysis of young adult daf-18(ok480) and control worms

Project description:RNA-seq analysis was used to identify the gene expression changes in male and hermaphroditie when daf-18 is lost. Based on these sequencing data, the genes that were up-regulated or down-regulated by at least 2 times (|log2 (folding change) | ≥ 1 and padj ≤ 0.05) were analyzed. The analysis of these differentially expressed genes' pathway and gene ontology (GO) enrichment shows that the influence of different genders after daf-18 deletion is enriched to some signal pathways, including longevity and protein degradation pathway in endoplasmic reticulum, etc.

RNA sequencing analysis of DAF-16 target gene expression when math-33 function is genetically inactivated

Project description:In this study we have investigated the effect of loss of math-33 activity on DAF-16-mediated target gene regulation in C. elegans under conditions of reduced Insulin/IGF-1 signaling (IIS). Using whole nematode RNA sequencing experiments we found that the daf-2(e1370)-mediated induction and repression of DAF-16 target genes was decreased in daf-2(e1370); math-33(tm3561) mutant animals. Our data suggest that the downregulation of endogenous DAF-16 isoforms in the absence of a functional MATH-33 severely affects the global expression of DAF-16 targets when IIS activity is reduced. Therefore, MATH-33 is essential for DAF-16-mediated target gene activation and repression in the context of IIS. DAF-16 mediated target gene regulation was analyzed in daf-2(e1370) nematodes and compared to daf-2(e1370); math-33(tm3561) mutant animals. daf-16(mu86); daf-2(e1370); N2 (wild type) and math-33(tm3561) single mutant animals were used as controls.

Project description:Purpose: We observed protein homeostasis modulations when anc-1 is knocked-down. We wanted to measure changes in gene expression profiles following this manipulation. Methods: We treated wild type (strain N2) or polyQ35-YFP (strain AM140) nematodes, which express toxic aggregative proteins that challenge their protein homeostasis, with anc-1 RNAi until day six of adulthood, and compared their gene expression levels to those of untreated worms. Results: The knockdown of anc-1 leads to modified expression levels of hundreds of genes. There is an enrichment of transcription factors and protein homeostasis modulators, such as E3 ubiquitin ligases. Conclusions: anc-1 regulates protection from toxic aggregative proteins, at least partially, by regulating the expression of genes that encode protein homeostasis factors.
