Project description:We developed and validated a diagnostic miniarray to recognize different subtypes of ALL. We analyzed blindly the gene expression profiling of 17 patients: 10 ALL-B, 5 ALL-T and 2 MLL/AF4. This miniarray was able to assign all samples to the correct class. We compared the transcription profiles of the leukemic samples by miniarray competitive hybridisation against an arbitrary total RNA reference prepared from normal human bone marrow. Project description:We have examined gene expression profiling of 18 children with acute lymphoblastic leukemia (ALL). In particular, the ALL patients are subdivided in three different subtypes by morphological, immunophenotypic and cytogenetical parameters: 10 ALL-B, 5 ALL-T and 3 ALL-B with the specific chromosomal aberration MLL/AF4. We compared the transcription profiles of the leukemic samples by microarray competitive hybridization against an arbitrary total RNA reference prepared from normal human bone marrow. Two replicates of each experiment were done using different microarray slides, in which the sample and reference RNAs labeled either with Cy3 or Cy5 fluorochromes were crossed in both combinations. For tumor induction, 4-week-old mice of both sexes were exposed to four weekly doses of 1.75 Gy/dose of ionizing gamma radiation. Treated mice were observed daily until moribund, then sacrificed and autopsied. DNA, RNA and proteins were isolated from these samples using routine procedures.

Project description:Rationale: Idiopathic interstitial pneumonia (IIP) and its’ familial variants are progressive and largely untreatable disorders with poorly understood molecular mechanisms. Both the genetics and the histologic type of IIP play a role in understanding the etiology and pathogenesis of interstitial lung disease, but transcriptional signatures of these subtypes are unknown. Objectives: To evaluate gene expression in the lung tissue from patients with usual interstitial pneumonia (UIP) and non-specific interstitial pneumonia (NSIP) that were either familial or non-familial in origin and compare them to gene expression from normal lung parenchyma. Methods: We profiled RNA from lungs of 16 patients with sporadic IIP, 10 with familial IIP, and 9 normal controls on a whole human genome oligonucleotide microarray. Results: Significant transcriptional differences exist in familial and sporadic IIPs. The genes distinguishing the genetic subtypes belong to the same functional categories as transcripts that distinguish IIP from normal samples. Relevant categories include chemokines and growth factors and their receptors, complement components, genes associated with cell proliferation and death, and genes in the Wnt pathway.
