Project description:Microarray analysis was used for a global investigation of the cellular effects of acute 3-trifluoromethyl-4-nitrophenol (TFM) exposure on Saccharomyces cerevisiae over time. TFM is used to control sea lamprey (Petromyzon marinus) populations in the Lake Champlain and Great Lakes regions. Little is known about the changes in gene expression due to TFM exposure so this time course microarray study was performed to reveal significantly altered patterns of gene expression when yeast cultures were exposed to 0.05mM TFM over four hours.

Project description:In an approach to generate Saccharomyces cerevisiae strains with increased intracellular copper amounts for technical applications we over-expressed the copper transporter CTR1 and a variant of CTR1 with a truncation in the C-terminus after the 300 amino acids (CTR1 delta-300). We determined the copper sensitivity of the generated strains and used inductively coupled plasma spectrometry (ICP-OES and ICP-MS) analysis to investigate the effects of over-expression of both constructs under excess copper on the cellular content of different elements in S. cerevisiae. In addition, we ran DNA microarray analysis to obtain the gene expression profile under the changed element contents. Over-expression of CTR1 increased the copper content in the cells up to 160% and 78 genes were differentially regulated. Over-expression of the truncated CTR1 delta-300 resulted in an increased copper, iron and zinc content of more than 200% and 980 genes showed differential expression. We found that transition metal ion homeostasis was disrupted in CTR1 delta-300 over-expressing strains under excess copper and that this was combined with a transcriptional remodelling of cellular processes

Project description:An S288c-derived lab strain of Saccharomyces cerevisiae has lower ethanol resistance than either the vineyard strain M22 or the oak strain YPS163. We performed a 60 minute time-course experiment in the presence of 5% ethanol and compared the transcriptional response to ethanol between strains. We additionally analyzed the time-point of maximal response (30 min.) in wild type cells, YPS163 msn2D, and YPS163 hap1D cells.

Project description:We expressed the man-made protein DX in E. coli cells over the course of 4 hours and examined effects on global gene expression. We analyzed the change in RNA expression profiles of E. coli cells expressing the synthetic protein DX every half-hour over a four hour experiment. These samples were compared to un-induced control cells. Each sample represents a different time point with the 647nm channel being the DX-expressing samples and the 555nm chanel being the un-induced controls. Controls contained the DX cassette in the pBAD18 vector and were treated identically to the experimental cells, except the arabinose inducer was omitted from the growth media. The 2.5 hour time point is omitted because the control cDNA failed to label properly. No dye swaps or repeats were performed because: a) we were examining trends over time and any anomalous or faulty spot would be excluded during analysis if it were not part of a general trend, and b) Microarray data is not being used to draw conclusions, but rather to draw a picture of what was changing in the cell and open up avenues of exploration.

Control strains contained the corresponding empty vector. Three independent experiments were performed and 12 samples were analyzed.

There are two biological replicates two hour and five hour induction with galactose. Project description:Microarray timecourses followed the gene expression response of Saccharomyces cereviciae to osmotic shock, over 4 hours. Data was compared to timecourses of quantitative proteomic data to understand the dynamic relationship between RNA and protein The dynamic genomic expression response to osmotic shock (0.7M NaCl) was measured in Saccharomyces cereviciae, over the course of 4 hours in biological triplicate. Six timepoints were taken for each time course, for a total of 18 tiled-genomic Nimblegen arrays against the S288c yeast genome.
