Project description:Interferon tau (IFNT), a Type I IFN similar to alpha IFNs (IFNA), is the pregnancy recognition signal, produced by the ruminant conceptus. To elucidate specific effects of bovine IFNT and of other conceptus-derived factors, endometrial gene expression changes during early pregnancy were compared to gene expression changes after intrauterine application of human IFNA2. In study one, endometrial tissue samples were obtained on days (D) 12, 15, and 18 post-mating from nonpregnant or pregnant heifers. In study two, heifers were treated from D14 to D16 of the estrous cycle with an intrauterine device releasing IFNA2 or placebo lipid extrudates or PBS only as controls. Endometrial biopsies were collected after flushing the uterus. All samples from both experiments were analyzed with an Affymetrix Bovine Genome Array. Study one revealed differential gene expression between pregnant and nonpregnant endometria on D15 and D18. In study two, IFNA2 treatment resulted in differential gene expression in the bovine endometrium. Comparison of the datasets from both studies identified genes that were differentially expressed in response to IFNA2 but not in response to pregnancy on D15 or D18. Vice versa, genes were found as differentially expressed during pregnancy but not after IFNA2 treatment. In study three, spatiotemporal alterations in expression of selected genes were determined in uteri from nonpregnant and early pregnant heifers using in situ hybridization. The findings of this study suggest differential effects of bovine IFNT compared to human IFNA2 and that some pregnancy-specific changes in the endometrium are elicited by conceptus-derived factors other than IFNT. Project description:To determine functional differences between the corpus luteum (CL) of the estrous cycle and pregnancy in cows, gene expression profiles between the CL of the estrous cycle and pregnancy were investigated. A 15 K bovine oligo DNA microarray detected 138, 265 and 455 differentially expressed genes (>2-fold; P<0.05) in the bovine CL of 20-25, 40-45, and 150-160 days of pregnancy compared with 10-12 days of the estrous cycle. The different gene expression profiles may contribute to functional differences between the CL of pregnancy and the CL of the estrous cycle in cows. Chemokines including eotaxin and lymphotactin may regulate CL function during pregnancy. Bovine ovaries containing corpora lutea (CLs) were obtained from Japanese-Black cows in the institute ranch within 10-30 min of exsanguination. Tissue samples were collected from cows on 10-12 days of the estrous cycle (cyclic), 20-25, 40-45, and 150-160 days of the gestation (n=4 animals/stage). The day of artificial insemination was designated as day 1.

Project description:The objective of the present study was to use our own fabricated bovine liver cDNA microarray to profile genome-wide expression patterns of genes in the liver of cow throughout pregnancy. Ten-microgram of pooled liver total RNA obtained from nonpregnant cycling cows was reverse transcribed in the presence of cyanine-3-fluorescent dye (Cy3)-conjugated dUTP (Amersham Pharmacia Biotech) by using Superscript II reverse transcriptase (Life Technologies, Rockville, MD) to yield Cy3 fluorescence-labeled control cDNA probe. Similarly, liver total RNA obtained from cows on days 19, 27, 49, 58, 150 and 245 of pregnancy was separately reverse transcribed in the presence of Cy5-conjugated dUTP by using Superscript II reverse transcriptase to yield Cy5 fluorescence-labeled test cDNA probe. After a 2-h reverse transcription reaction at 42oC, RNA was degraded by addition of 1.5 µl of an alkaline solution (1N NaOH / 20 mM EDTA), and neutralized by addition of 1.5 µl 1N HCl. The labeled control cDNA probe and test cDNA probe were then mixed and washed by centrifugation with TE (Tris-EDTA, pH 7.0) first and then with TE, 20 µg Salmon sperm DNA, 20 µg polyA and 20 µg yeast RNA in a Microcon YM-30 column (Millipore, Bedford, MA). The concentrated probe mix was adjusted with TE to a volume of 24.8 µl, denatured at 100oC for 2 min, spun for a few min and made to a final hybridization volume of 31 µl with 5.27 µl 20XSSC and 0.93 µl 10% SDS and kept at room temperature until used. Before hybridization, microarray glass slides were immersed in 0.2% SDS for 2 min followed by two washes each 2 min in autoclaved Milli Q water, and subjected to blocking in 180 ml of Methyl Pyrrolidinone (Aldrich) containing 2.7 g Succinic Anhydride (WAKO, Japan) and 15.3 ml 1M Boric acid (pH 8.0) solution for 20 min. Slides were then washed with autoclaved Milli Q water, and the spotted cDNA targets (microarray) were denatured in boiling water for 2 min. The slides were dehydrated in 100% ethanol for 2 min and air dried by spinning at a low speed. The mixture of labeled probes, for example, the control (Cy3) and test (Cy5), were then applied to the microarray, placed a cover slip carefully and incubated at 65oC for 14 – 16 h in a custom slide chamber with humidity maintained by a small reservoir of 3 x SSC. In addition, 3 - 6 µl of 3 x SSC was spotted at each corner of the slide, as far away from the array as possible. After incubation for 14 – 16 h at 65oC, the slides were washed in 2 x SSC / 0.03% SDS for 2 min, followed by washing in 2 x SSC, 1 x SSC and 0.2 x SSC, each for 2 min with gentle agitation, and air dried by spinning at a low speed. All hybridizations were performed in duplicate except those of days 19 and 27, where no reverse labeling was done. In addition, day 245 of pregnancy had three samples hybridized with two of them being labeled using the same dye combination and the other is reverse labeled. In the reverse labeling procedure, for example, the control liver cDNA and test liver cDNA, which had been first labeled with fluorescent dyes Cy3 and Cy5, respectively, were then labeled with Cy5 and Cy3, respectively. The microarray hybridization images were immediately scanned by GenePix 4000B (Axon Instrument, Union City, CA). The images acquired by scan were analyzed by GenePix Pro 4.0 software. The absolute feature (microarray spot) and background intensity of Cy3 and Cy5 for each feature on the array was obtained for the hybridized images. The local background intensity of each spot was smoothed by the local weight regression smoother (lowess smoother) and subtracted from feature intensity data. The subtracted intensity data were subjected to non-parametric regression and local variance normalization. The non-parametric regression can reduce intensity-depended biases. Compared with the linear regression, the accuracy is improved, if the points in scatter plot of Cy3 vs. Cy5 were not distributed around the straight line. The local variance normalization controls the noise (background) in the raw data to a greater extent where the normalized data, in many cases, did not show significant fold-differences in comparison with background-subtracted raw intensity ratios, which frequently displayed higher fold-differences. Thus, the variance method that we employed to bovine liver array data has produced much reliable normalized ratios. To group liver genes with similar expression patterns throughout bovine pregnancy, two clustering algorithm were employed. The hierarchical clustering algorithm was performed using the software, Cluster 3.0, created and made freely available by Dr. Michiel de Hoon (http://bonsai.ims.u-tokyo.ac.jp/~mdehoon/software/cluster/software.htm) based on the original version written by Dr. Michael Eisen (http://rana.lbl.gov/), and the software TreeView (http://rana.lbl.gov/). For hierarchical clustering, genes with either 2 or more than 2-fold induction or 2 or more than 2-fold repression at least at one point of the sampling period were selected. All ratio values were log transformed (base 2) to treat inductions or repressions of identical magnitude as numerically equal but with opposite sign, and subjected to centroid linkage clustering. Self-Organizing Maps (SOMs) algorithm was performed using the software GeneCluster 2 made freely available by Whitehead Institute Center for Genome Research (http://www-genome.wi.mit.edu/cancer/software/genecluster2/gc2.html). The SOMs were performed on the present data to better visualization of clusters of genes with their expression patterns plotted on an x-y axis. For SOMs, genes with either 1.5-fold (and above) induction or 1.5-fold (and above) repression at least at one point of the sampling period were selected. The minimum fold difference i.e., 1.5-fold, chosen for the analyses in the present study was based on the calculation that the technical variation contributing to the expression level of each individual gene due either to different labeling efficiencies of cyanine dyes or labeling procedure or both, was found to be within the range of 1.41-fold induction or repression. Therefore, either the induction or the repression of a particular gene by 1.5-fold or above was considered significant. Project description:Liver and mammary gland are among the most prominent organs during lactation in dairy cows. With the purpose to understand 1) the adaptation of liver and mammary to different levels of forage/concentrate ration (60:40 vs. 40:60) and 2) the crosstalk between the two organs during lactation, a transcriptome analysis was performed on liver and mammary tissues of 10 primiparous dairy cows in mid-lactation. The analysis was performed using a 4x44K Bovine Agilent microarray chip. The mammary and liver samples were obtained from a subset of animals from a larger experiment where cows were fed two different levels of forage/concentrare ration (Archives of Animal Nutrition, 68:1, 63-71).

Project description:As current bovine pregnancy detection methods are not reliable until at least day 28 post artificial insemination (AI), commercial interest exists for the discovery of novel biomarkers of pregnancy which could reliably detect pregnancy status at or before day 21 of pregnancy. This would allow producers the opportunity to rebreed at the next oestrus event. Therefore, the objective of the present study was to use liquid chromatography tandem mass spectrometry (LC-MS/MS) to perform a global, label-free, proteomics study on (i) whole milk whey and (ii) extracellular vesicle (EV) enriched milk whey samples, from day 21 of pregnancy and day 21 of the oestrous cycle, in order to identify potential protein biomarkers of early pregnancy. The oestrous cycles of 10 dairy cows were synchronised, they went through one (control) oestrous cycle and these cows were artificially inseminated during the following oestrous. These cows were confirmed pregnant by ultrasound scanning. Milk whey samples were collected on day 21 of the oestrous cycle and on day 21 post AI. A Q-Exactive was used to analyse whole milk whey samples and EV enriched milk whey samples by LC-MS/MS and subsequent analyses of the label-free quantitative data was performed in MaxQuant and Perseus. Four proteins (APOB, SPADH1, PLIN2 and LPO) were differentially expressed between the proteomes of whole milk whey from day 21 of pregnancy and day 21 of the oestrous cycle (P<0.05). Ten proteins (PIGR, PGD, QSOX1, MUC1, SRPRA, MD2, GAPDH, FOLR1, GPRC5B and HHIPL2) were differentially expressed between the proteomes of milk whey from day 21 of pregnancy and day 21 of the oestrous cycle (P<0.05). These proteins are potential milk whey biomarkers of early pregnancy; however, the small fold change differences in their abundance between samples obtained during early pregnancy and during oestrous will restrict their use in a pregnancy diagnosis test.

Project description:Pregnancy induces changes in the transcriptome of the bovine endometrium from 15 days after insemination. However, pregnancy is less likely to occur if cows had a postpartum bacterial infection of the uterus. We hypothesized that uterine bacterial infection alters the endometrial transcriptomic signature of pregnancy. To examine the endometrial transcriptomic signature of pregnancy, cows were inseminated 130 days after intrauterine infusion of pathogenic bacteria and endometrium was collected 16 days later for RNA sequencing. We found 171 pregnancy regulated genes in cows 146 days after bacterial infection. When comparing our findings with three previous studies that described the endometrial transcriptomic signature of pregnancy in healthy cows, 24 genes were consistently differentially expressed in pregnancy, including MX1, MX2 and STAT1. However, 12 pregnancy regulated genes were only found in the endometrium of healthy cows, including ISG15 and TRANK1. Furthermore, 28 pregnancy regulated genes were only found in the endometrium of cows following bacterial infection and these were associated with altered iNOS, TLR, and IL-7 canonical signaling pathways. Although 94 predicted upstream regulators were conserved amongst the studies, 14 were found only in the endometrium of pregnant healthy cows, and 5 were found only in cows following bacterial infection, including AIRE, NFKBIA, and DUSP1. In conclusion, there were both consistent and discordant features of the endometrial transcriptomic signature of pregnancy 146 days after intrauterine bacterial infusion. These findings imply that there is an essential transcriptomic signature of pregnancy, but that infection induces long term changes in the endometrium that affect the transcriptomic response to pregnancy.

Project description:To better understand the problems associated with cloning, gene expression profiling of AI- and SCNT-derived bovine (day 25 of pregnancy) fetuses was performed. The embryonic disc and the extraembryonic tissues for each fetus were analyzed separately using a bovine oligoarray. Clustering of all the expression profiles showed clustering by tissue, but no separation of AI vs. SCNT samples was observed. Statistical analysis using a mixed model revealed 188 differentially expressed genes between the extraembryonic tissues and 10 differentially expressed genes between the embryonic discs of AI- and SCNT-derived fetuses. Between the tissue types >9,000 genes showed differential expression, of which 2,127 that showed >=2-fold difference in expression. The data generated in the current experiment clearly shows that the main problem with SCNT pregnancies is related to abnormal gene expression in the extraembryonic tissues.
