Transcriptome of U251 cells overexpression complement component 7

ABSTRACT: We identified a rare coding variant (p.K420Q) in the complement component 7 (C7) gene affecting the risk of Alzheimer's disease. To investigate the cellular effects of the mutant, we performed RNA-seq in cell line overexpression wilt-type and mutant C7. U251 glioma cells with stable expression of mutant APP (K670N/M671L) (U251-APP cells), which produce Aβ42 under Dox inducing, were used as the model cell. Total RNA of U251-APP cells overexpressing wild type and mutant C7 proteins were subjected to transcriptome sequencing using Illumina Hiseq 4000 platform.

Identification of downstream genes regulated by YAP1 through knockdown and overexpression of YAP1 in U251 cell with a stably expression of mutant APP

Project description:Upstream regulator genes are central hub nodes in a network and their expression may response to upstream trigger factors of a disease and influence expression of hundreds of downstream genes, and further facilitate disease development. Therefore, the identification of upstream regulator genes are vital for understanding the pathophysiology of the disease and seek for potential therapeutic targets for the treatment of the disease. YAP1 was identified as a candidate upstream regulator for Alzheimer's disease (AD) in our study. To test whether expression alterations of YAP1 can lead to AD expression network disturbance and thus promoting AD progression, we knockdown and overexpressed YAP1 in U251 cell line with a stably expression of mutant APP (K670N/M671L) (U251-APP cells). RNA-seq (by IlluminaHiseq 4000) and following analyses were then performed to detect genes whose expression were influenced by YAP1 expression changes. The results indicated that expression alterations of YAP1 can significantly disturbe the whole AD expression network.

Cultures of hiPS cells and their differentiation into neuronal cells

Project description:In order to identify endogenous factors that modulate Aβ production, we performed a transcriptome analysis on neuronal cells derived from human induced pluripotent stem cells (hiPS) because these cells changed the Aβ production during neuronal differentiation. When the expression of APP and the ratio Aβ42/40 of the secreted proteins were measured at days 38, 45, and 52 during differentiation, both APP expression and the secretion of Aβ40 and Aβ42 at days 45 and 52 were significantly increased compared to those at day 38. Furthermore, the ratio of Aβ42/40 was dramatically reduced at days 45 and 52 compared to that at day 38. We hypothesized that transcriptional changes during the differentiation into neuronal cells may affect APP production and/or processing. To test this hypothesis, we performed microarray analyses using three independent neuronal cell cultures that were differentiated from each of three hiPS cells, namely 201B7, 253G4, and AD4F-1 (nine cell lines in total). Total RNA was prepared at three differentiation time points (days 38, 45, and 52) and subjected to an Affymetrix Gene Chip Human Exon 1.0 ST array. Compare between samples from 38-day cultures and samples from 45- and 52-day cultures.

mRNA sequence of the glioma cell line U251 after TEAD3 knockdown

Project description:Glioma is a malignant primary tumour that occurs in the central nervous system. TEA domain transcription factor (TEAD) family proteins are the Hippo pathway's ultimate effector molecules. The function of TEAD3 in gliomas is still unclear. Therefore, RNA sequencing was performed on TEAD3 knockdown U251 cells and normal U251 cells. The samples in this study included normal U251 control group and TEAD3 knockdown group. Each group contained three samples. Total RNA was extracted using Trizol reagent following the manufacturer's procedure. The total RNA quantity and purity were analysis of Bioanalyzer 2100 and RNA 6000 Nano LabChip Kit, high-quality RNA samples with RIN number > 7.0 were used to construct sequencing library. Gene Set Enrichment Analysis (GSEA) based on the sequencing results showed that knockdown of TEAD3 in the U251 cell line caused changes in several important pathways, including CTLA4 inhibitory pathway, defective pyroptosis, signaling by Hippo, regulation of TP53 activity, E2F mediated regulation of DNA replication, and FCGR3A mediated phagocytosis.
