Project description:We found that MCF7 and ZR751 Sox2-expressing breast cancer cell lines comprise of cells with heterogeneous Sox2 transcription activity reporter response. A small subset of Sox2 reporter responsive cells are more tumourigenic than the bulk Sox2 reporter unresponsive cells. We questioned whether Sox2 exhibit differential gene promoter occupancies in the two cell subsets to govern differential gene expression patterns. Sox2 ChIP in reporter unresponsive (RU) and reporter responsive (RR) cells (duplicate samples) were compared. IgG ChIP in RU and RR cells served as the negative controls.

Expression profiling across mouse epithelial tissues

Project description:To characterize genes, pathways, and transcriptional regulators enriched in the mouse cornea, we compared the expression profiles of whole mouse cornea, bladder, esophagus, lung, proximal small intestine, skin, stomach, and trachea. Total RNA was purified from esophagus, lung, proximal small intestine, skin, stomach, and trachea. Data from previous studies in the lab (cornea, GSE43155; bladder, GSE15770; and E18.5 skin, GSE15772) were utilized in the comparison.

Project description:Further to a previous transcription profiling experiment using a GFP reporter gene construct expressing the Drosophila proneural gene atonal (Cachero et al. 2011), a later expressing transcription factor and downstream target of ato, cato (cousin of ato) was explored as the GFP reporter in this experiment. cato-GFP expressing cells were isolated from 10h45min and 11h45min old embryos. GFP+ and GFP- cells were compared on Affymetrix Drosophila version 2.0 chips.

Quantitative Analysis of Musashi2-reporter positive and Musashi2-reporter negative KPf/fC pancreatic cancer cell transcriptomes

Project description:Purpose: The goal of this study is to compare the transcriptome of pancreatic cancer stem cells (Musashi2-reporter positive) to pancreatic cancer non-stem cells (Musashi2-reporter negative). Methods: Musashi2-reporter mice contain a GFP-cassette knocked into the first exon of the endogenous Musashi2 locus; heterozygous mice are used to track cells expressing Musashi2. These mice were crossed to the KPf/fC (Ptf1a-Cre; KrasG12D; p53f/f) mouse model of pancreatic cancer. Tumors from endstage Musashi2-reporter KPf/fC mice were dissociated and FACS sorted for EpCAM+/GFP+ (Musashi2+ stem cells) and EpCAM+/GFP- (Musashi2- non-stem cells). For sequencing, mRNA libraries were generated from total RNA and sequenced with 50 basepair (bp) single end reads (SR50) to a depth of approximately 30 million reads per sample on an Illumina HiSeq2500 using V4 sequencing chemistry. Conclusions: Our study provides comparative transcriptomic data from primary isolated pancreatic cancer stem and non-stem cells in biologic replicates.
