Genome-wide DNA methylation change in mice liver due to overnight fasting

ABSTRACT: We used Methyl-MiniSeq platform from Zymo Research company to identify genome-wide methylation changes affected by overnight fasting in mice liver. Compared to control mice liver, we observed extensive genome-wide methylation patern changes in fasted mice liver, with some genes showing incresed methylation, others showing decreased methylation, and the rest with no significant change.

Following H19 knockdown, we observed extensive genome-wide mthylation pattern changes relative to siCon cells, with some genes showing incresed methylation, others showing decreased methylation, and a third group with no significant change. Myotubes differentiated from mouse C3H myoblasts were transfected with either control siRNA or siH19, 48h later, cellular genomic DNA was extracted and subjected to genome-scale DNA methylation mapping using the platform of an improved version of Reduced Representation Bisulfite Sequencing (RRBS).

Fasting response of mouse brain

Project description:Analysis of fasting-induced change of metabolites in mice confirmed that glucose level was reduced in the liver, but unaffected in the brain of fasted mice. To explore molecular mechanisms for the preferential glucose supply to the brain upon fasting, we compared gene expression profiles of the brain between fasted and fed mice. Gene ontology (GO) term analysis revealed the enrichment of one GO term, “active membrane transporters activity”. We also showed that fasting enhances the expression of a glucose transporter Slc2a1 (Glut1) gene.

Alternative splicing Hltf: intron retention-dependent activation of immune tolerance at the feto-maternal interface (Bisulfite-Seq)

Project description:Purpose: Genome-wide methylation analysis was performed to determine whether deleting Hltf altered DNA methylation patterns, and whether differentially methylated regions (DMRs) coincided with changes in transcriptional regulation of Hltf target genes. Methods: Individual samples [1 term placenta/sample x 3 biological replicates for null and control mice = 6 total samples] were flash frozen prior to DNA isolation and purity assessment. Genomic DNA was sent to Zymo Research (Irvine, CA) for Methyl-MiniSeq Epiquest analysis. Results: There was no measureable evidence of uteroplacental dysfunction or fetal compromise. Conclusion: Our study is the first to show Hltf-gene deletion alters the epigenetic landscape of the placenta.

Effect of Fasting on Hepatic Gene Expression in Postpubertal Holstein Dairy Heifers

Project description:102 postpubertal Holstein dairy heifers were randomly assigned to a fed or fasted treatment. Liver biopsies were performed to obtain tissue from which mRNA was extracted and used for microarray analysis. Transcriptional profiling revealed adaptive mechanisms in response to negative energy balance. Two condition experiment; fed and fasted. Common reference design employed; reference sample consisting of RNA derived from bovine liver, spleen and placental tissue. Biological replicates of 51 Fed (as control) and 51 Fasted (as treatment). One replicate per array. Dye swaps performed on 7 of the 51 fasted treatment group samples, and on 5 of the 51 fed treatment group samples.
