Genome-wide DNA methylation change in mice liver due to overnight fasting

ABSTRACT: We used Methyl-MiniSeq platform from Zymo Research company to identify genome-wide methylation changes affected by overnight fasting in mice liver. Compared to control mice liver, we observed extensive genome-wide methylation patern changes in fasted mice liver, with some genes showing incresed methylation, others showing decreased methylation, and the rest with no significant change.

Project description:We used Methyl-MiniSeq platform from Zymo Research company to identify genome-wide methylation changes affected by lncRNA H19 knockdown in myotubes. Following H19 knockdown, we observed extensive genome-wide mthylation pattern changes relative to siCon cells, with some genes showing incresed methylation, others showing decreased methylation, and a third group with no significant change. Myotubes differentiated from mouse C3H myoblasts were transfected with either control siRNA or siH19, 48h later, cellular genomic DNA was extracted and subjected to genome-scale DNA methylation mapping using the platform of an improved version of Reduced Representation Bisulfite Sequencing (RRBS).

Alternative splicing Hltf: intron retention-dependent activation of immune tolerance at the feto-maternal interface (Bisulfite-Seq)

Project description:Purpose: Genome-wide methylation analysis was performed to determine whether deleting Hltf altered DNA methylation patterns, and whether differentially methylated regions (DMRs) coincided with changes in transcriptional regulation of Hltf target genes. Methods: Individual samples [1 term placenta/sample x 3 biological replicates for null and control mice = 6 total samples] were flash frozen prior to DNA isolation and purity assessment. Genomic DNA was sent to Zymo Research (Irvine, CA) for Methyl-MiniSeq Epiquest analysis. Results: There was no measureable evidence of uteroplacental dysfunction or fetal compromise. Conclusion: Our study is the first to show Hltf-gene deletion alters the epigenetic landscape of the placenta.

Rab30 regulates lipid homeostasis in the hepatocyte during fasting

Project description:In order to facilitate inter-tissue communication and exchange of proteins, lipoproteins, and metabolites with the circulation, hepatocytes have an intricate and efficient intracellular trafficking system regulated by small Rab GTPases. Rab30, a putative Golgi-localized Rab GTPase, is induced in the mouse liver by fasting and its expression is further amplified in liver-specific carnitine palmitoyltransferase 2 knockout mice (Cpt2L-/-) that lack the ability to oxidize fatty acids in a Pparα-dependent manner. Live-cell super-resolution imaging and biochemical in vivo proximity labeling demonstrated that Rab30-marked vesicles are highly dynamic and interact with proteins throughout the secretory pathway. Rab30 whole-body, liver-specific, and Rab30;Cpt2 liver-specific double knockout (DKO) mice are viable and display intact Golgi ultrastructure. However, the loss of Rab30 in Rab30;Cpt2 DKO mice suppresses serum dyslipidemia observed in Cpt2L-/- single knockout mice. Corresponding with decreased serum triglyceride and cholesterol levels, Rab30;Cpt2 DKO mice exhibit decreased circulating but not hepatic ApoA4 protein, indicative of a trafficking defect. Together, these data suggest a role for Rab30 in the selective sorting of lipoproteins to influence hepatocyte and circulating triglyceride levels particularly during times of excessive lipid burden.

Fasting response of mouse brain

Project description:Analysis of fasting-induced change of metabolites in mice confirmed that glucose level was reduced in the liver, but unaffected in the brain of fasted mice. To explore molecular mechanisms for the preferential glucose supply to the brain upon fasting, we compared gene expression profiles of the brain between fasted and fed mice. Gene ontology (GO) term analysis revealed the enrichment of one GO term, “active membrane transporters activity”. We also showed that fasting enhances the expression of a glucose transporter Slc2a1 (Glut1) gene.

Fasting-sensitive SUMO-switch on Prox1 controls hepatic cholesterol metabolism

Project description:Accumulation of excess nutrients hampers proper liver function and is linked to non-alcoholic fatty liver disease (NAFLD) in obesity. However, the signals responsible for an impaired adaptation of hepatocytes to obesogenic dietary cues remain still largely unknown. Post-translational modification by the Small Ubiquitin-like Modifier (SUMO), allows for adynamic regulation of numerous processes including transcriptional reprograming. We demonstrate that specific SUMOylation of transcription factor Prox1 represents a nutrient-sensitive determinant of hepatic fasting metabolism. Prox1 was highly SUMOylated on lysine 556 in the liver of ad libitum and re-fed mice, while this modification was abolished upon fasting. In the context of diet-induced obesity, Prox1 SUMOylation became less sensitive to fasting cues. The hepatocyte-selective knock-in of a SUMOylation-deficient Prox1 mutant into mice fed a high-fat/high-fructose diet led to a reduction of systemic cholesterol levels, associated with the induction of liver bile acid detoxifying pathways during fasting. The generation of tools to maintain the nutrient-sensitive SUMO-switch on Prox1 may thus contribute to the development of “fasting-based” approaches for the preservation of metabolic health.
