Changes in relative transcript amounts caused by heat in Streptococcus pneumoniae

ABSTRACT: RNA sequencing was used to explore the expression of all genes in Streptococcus pneumoniae under heat stress. The pneumococcal strain 2/2 was grown in broth culture under control (37°C) and high temperature (40°C) conditions. 2/2 culture samples were taken at sequential time points and RNA was extracted and sequenced.

RNA sequencing was utilised to explore whether phage gene expression could be detected. The pneumococcal reference strain PMEN3 (Spain9V-3), which contained two full-length phages and one partial phage, was grown in broth culture and mitomycin C was added to facilitate phage induction. PMEN3 culture samples were taken at sequential time points and RNA was extracted and sequenced.

Project description:Lantibiotics are highly modified peptides that are part of the bacteriocin family of antimicrobial peptides. We have identified a Phr peptide quorum sensing system (TprA/PhrA) that controls the expression of a lantibiotic gene cluster in the Gram-positive human pathogen, Streptococcus pneumoniae. We have characterized the basic mechanism for a Phr peptide signaling system in S. pneumoniae D39 and found that it induces expression of the lantibiotic genes when pneumococcal cells are at high density in the presence of galactose, a main sugar of the human nasopharynx, a highly competitive microbial environment. In this study we used RNA-seq analysis to examine the changes in relative transcript amounts caused by ∆tprA and ∆phrA mutations or the addition of the 10-residue synthetic PhrA peptide. These analyses reveal that PhrA peptide addition induces the transcription of a cluster of lantibiotic gene that appear to process and provide immunity to a lantibiotic peptide. In addition, TprA, a transcriptional factor regulated by a Phr peptide, autoregulates its own transcription.

RNA-seq analysis of Streptococcus pneumoniae during intraspecies competition in broth culture

Project description:Streptococcus pneumoniae (‘pneumococcus’) is a leading cause of morbidity and mortality worldwide and a frequent coloniser of the nasopharynx. Competition among bacterial members of the nasopharynx is believed to be mediated by bacteriocins: antimicrobial toxins produced by bacteria to inhibit growth of other bacteria. We have identified 14 newly-discovered bacteriocin gene clusters among pneumococci. Here, RNA-seq analysis was performed to investigate whether bacteriocin genes are transcriptionally active when two different strains are competing in broth culture. Pneumococcal reference strains PMEN3 (Spain9V-3) and PMEN6 (Hungary19A-6) were grown together in broth culture. Samples were taken at sequential time points and RNA was extracted and sequenced. The controls were prepared by growing each strain individually in identical experiential conditions and combining the RNA sequencing reads from each individual strain in silico. Differential expression analyses were performed by comparing reads generated when strains were competing in broth culture to those from when strains were grown individually.

Project description:In ellipsoid-shaped ovococcus bacteria, such as the respiratory pathogen Streptococcus pneumoniae (pneumococcus), side-wall (peripheral) peptidoglycan (PG) synthesis emanates from midcells and is catalyzed by the essential class B penicillin-binding protein PBP2b transpeptidase (TP). We report that mutations that inactivate the pneumococcal YceG-domain protein, Spd_1346 (renamed MltG), remove the requirement for PBP2b. ΔmltG mutants in unencapsulated strains accumulate inactivation mutations of class A PBP1a, which possesses TP and transglycosylase (TG) activities. To gain insight into the mechanism of synthetic-viable genetic relationships involving Δpbp1a, we performed RNA-Seq analyses of Δpbp1a, Δpbp1a mltG(Δ488bp), and Δpbp1a mltG(Δ488bp) Δpbp2b mutants compared to the isogenic unencapsulated parent strain. Unexpectedly, the Δpbp1a deletion causes an almost exclusive induction in relative transcript amounts of genes that are in the WalRK TCS regulon, which includes established and putative PG hydrolases and division proteins of unknown functions.

Project description:Unlike most bacteria, Streptococcus pneumoniae (pneumococcus) has two evolutionarily distinct ABC transporters (Pst1 and Pst2) for inorganic phosphate (Pi) uptake. The genes encoding a two-component regulator (PnpRS) are located immediately upstream of the pst1 operon. Both the pst1 and pst2 operons encode putative PhoU regulators (PhoU1 and PhoU2) at their ends.his study addresses why S. pneumoniae contains dual Pi uptake systems and the regulation and contribution of the Pst1 and Pst2 systems in conditions of high (mM) Pi amount and low (μM) Pi amount. To determine whether PhoU1 or PhoU2 regulates pnpRS, pst1, or pst2 operons. we performed RNA-Seq analyses of ΔphoU2::kanrpsL+ sinlge mutant and ΔphoU2::kanrpsL+ ΔphoU1::Pcerm double mutant compared to the isogenic encapsulated strain cep::kanrpsL+. Unexpectedly, only ΔphoU2::kanrpsL+ indulces the pst1 operon, but not pst2 or pnpRS operon. Addtional PhoU1 deletion has no effect on pst1, pst2, or pnpRS operons.

Methionine starvation caused reprogrammed metabolism in Streptococcus pneumoniae

Project description:In our study, deletion of methionine synthesis gene metE (SPD_0510) impaired the growth of Streptococcus pneumoniae strain D39 significantly when bacteria were cultured in chemically defined medium with a low concentration of methionine. Bacteria undergo methionine starvation in this condition. We aimed to know how S. pneumoniae responses to methionine starvation, particularly at the transcriptional level. RNA-seq results show that 804 genes (41.2 % of whole genome) were differentially expressed under methionine starvation. Among them, 258 genes (32.1 %) are related to cell metabolism, with 75 genes involved in sugar and carbon metabolism, 88 genes for synthesis of metabolic products and 95 genes for uptake of amino acids and sugars. Combined with other experiments data, this showed the reprogrammed metabolism in S. pneumoniae under methionine starvation.

The metalloregulatory site in Streptococcus pneumoniae AdcR, a zinc-activated MarR-family repressor

Project description:Streptococcus pneumoniae D39 AdcR (adhesion competence repressor) is the first metal-sensing member of the MarR (multiple antibiotic resistance repressor) family to be characterized. Expression profiling of a ∆adcR strain grown in liquid culture under microaerobic conditions revealed that transcript amounts for 13 genes were up-regulated relative to the wild-type strain, among them adcR, adcCBA, encoding a high affinity ABC uptake system for zinc, and genes encoding cell-surface zinc-binding pneumococcal histidine triad (pht) and adcII (lmb, laminin binding) proteins. Down-regulated transcripts included those encoding two putative zinc-containing alcohol dehydrogenases.

Klebsiella pneumoniae peptide hijacks a Streptococcus pneumoniae permease to subvert pneumococcal growth and colonization

Project description:Treatment of pneumococcal infections is limited by antibiotic resistance and exacerbation of disease by bacterial lysis releasing pneumolysin toxin and other inflammatory factors. We identified a novel peptide in the Klebsiella pneumoniae secretome, which enters Streptococcus pneumoniae via its AmiA-AliA/AliB permease. Subsequent downregulation of genes for amino acid biosynthesis and peptide uptake was associated with reduction of pneumococcal growth in defined medium and human cerebrospinal fluid, irregular cell shape, decreased chain length and decreased genetic transformation. The bacteriostatic effect was specific to S. pneumoniae and Streptococcus pseudopneumoniae with no effect on Streptococcus mitis, Haemophilus influenzae, Staphylococcus aureus or K. pneumoniae. Peptide sequence and length were crucial to growth suppression. The peptide reduced pneumococcal adherence to primary human airway epithelial cell cultures and colonization of rat nasopharynx, without toxicity. We also analysed the effect of peptide on the proteome of S. pneumoniae. We found alteration of the proteome by the peptide with some proteins turned on or off in line with the transcriptomic changes. We therefore identified a peptide with potential as a therapeutic for pneumococcal diseases suppressing growth of multiple clinical isolates, including antibiotic resistant strains, while avoiding bacterial lysis and dysbiosis.

Instability of Acetate Kinase Mutants and Their Effects on Acetyl Phosphate and ATP Amounts in Streptococcus pneumoniae

Project description:Acetyl phosphate (AcP) is a small-molecule metabolite that can act as a phosphoryl group donor for response regulators of two-component regulatory systems (TCSs). Streptococcus pneumoniae (pneumococcus) synthesizes AcP by the conventional pathway involving the phosphotransacetylase and acetate kinase enzymes encoded by the pta and ackA genes, respectively. In addition, pneumococcus synthesizes copious amounts of AcP and hydrogen peroxide (H2O2) by the pyruvate oxidase enzyme encoded by spxB. To access possible roles of AcP in pneumococcal TCS regulation and metabolism, we constructed combinations of spxB, pta, and ackA mutants and determined their ATP, AcP, and H2O2 production. Epistasis and microarray experiments were consistent with a role for the AcP biosynthetic pathway in basal-level phosphorylation of WalRSpn and possibly other response regulators involved in sensing cell wall status. However, this basal phosphorylation likely does not play an active physiological role in sensing in S. pneumoniae.
