Halobacterium NRC-1 UV repair

ABSTRACT: This project was conducted by Nitin S. Baliga of the Halobacterium group at the Institute for Systems Biology in collaboration with Jocelyne Diruggiero of University of Maryland. Halobacterium NRC-1 cell pellets were resuspended in an isotonic buffer at a low density, placed on ice and exposed to 200J/m2 of UV-C irradiation, returned to the growth medium and allowed to recover at 42oC in dark (D) or light (L). Total RNA was collected from each sample at 30 minutes (D30 and L30) and 60 minutes (L60 and D60). The control (C) was processed in a manner to identical to L60 except that it did not suffer any UV-C insult. The reference RNA was prepared from an aliquot of the same culture just prior to UV-C irradiation. Therefore the reference was also exposed to initial perturbations prior to UV-C irradiation such as change of growth medium to buffer and change of temperature from 42oC to ice. After constant stress of EMS for 30 minutes, cultures were spun down and pellets were re-suspended in same volume of GN101 media. Cultures were then harvested by centrifugation and pellets were snap frozen on a dry-ice ethanol bath. RNA-Seq analysis to assess gene expression levels in MDA-MB-231 cells on treatment with (5-oxo-2-dibenzothienylmethyl)triphenylphosphonium (1-SO) and (2-dibenylthienylmethyl)triphenylphosphonium (1-S) under different UV-A irradiation conditions

Project description:We report the gene expression levels in MDA-MB-231 cells on treatment with (5-oxo-2-dibenzothienylmethyl)triphenylphosphonium (1-SO) and (2-dibenylthienylmethyl)triphenylphosphonium (1-S) irradiated with UV-A light. These gene expression levels were then compared to control conditions where the cells were treated with the compounds but were not irradiated with UV-A light. The samples were additionally compared to the cells treated with 1% DMSO in DMEM media (with and without UV-A irradiation). Results: From the first set of experiments, 30 minutes of UV-A irradiation upregulated 3 and downregulated 5 genes compared to cells with no UV-exposure. The experiments also indicated that 1-SO in UV-A irradiation significantly affected gene expression whereas 1-SO without UV-A did not have a notable effect on expression levels. However, 1-S affected gene expression levels significantly with or without UV-A irradiation.

Here, we have investigated the prevalence of alternate regulatory mechanisms through genome-wide characterization of transcript structures of ~64% of all genes including putative non-coding RNAs in Halobacterium salinarum NRC-1. Our integrative analysis of transcriptome dynamics and protein-DNA interaction datasets revealed widespread environment-dependent modulation of operon architectures, transcription initiation and termination inside coding sequences, and extensive overlap in 3' ends of transcripts for many convergently transcribed genes. A significant fraction of these alternate transcriptional events correlate to binding locations of 11 transcription factors and regulators (TFs) inside operons and annotated genes - events usually considered spurious or non-functional. RNA expression data from Halobacterium NRC-1 in response to oxic/anoxic transitions, verification experiment

Project description:In order to ensure the reproducibility of the transcriptional response of Halobacterium NRC-1 to oxic/anoxic transitions, we repeated global mRNA measurements for the oxygen time series data in GSE5924, except that cultures were equilibrated to high oxygen for 12 hours prior to the start of the experiment rather than low oxygen. The results of these data suggest that there is good (~60%) reproducibility between datasets, and that Halobacterium responds robustly to oxic/anoxic transitions. Keywords: time series
