Methods: Hepatocytes were isolated using a standard 2 step perfusion protocol and viable CD45 negative single cells were sorted on a Sony SH800 instrument und subsequently processed using a 10x Genomics Controller according to standard protocols. Results: Hepatocytes upregulate inflammatory genes and downregulate metabolic genes. Conclusion: Hepatocytes are important innate immune signaling platforms in the liver during viral infection.

Low pH Solid Phase Amino-Labeling of Complex Peptide Digests with TMTs Improves Peptide Identification Rates for Multiplexed Global Phosphopeptide Analysis

Project description:We present a novel Tandem Mass Tag Solid Phase Amino Labeling (TMT-SPAL) protocol using reversible immobilization of peptides onto octadecyl-derivatised (C18) solid supports. This method can reduce the number of steps required in complex protocols saving time and potentially reducing sample losses. In our global phosphopeptide profiling workflow (SysQuant) we can cut 24 hours from the protocol while increasing peptide identifications (20%) and reducing side-reactions. Solid phase labeling with TMTs does require some modification to typical labeling conditions particularly pH. It has been found that complete labeling equivalent to 2 standard basic pH solution phase labeling for small and large samples can be achieved on C18 resins using slightly acidic buffer conditions. Improved labeling behaviour on C18 compared to standard basic pH solution phase labeling is demonstrated. We analysed our samples for histidine, serine, threonine and tyrosine-labeling to determine the degree of over-labeling and observed higher than expected levels (25% of all Peptide Spectral Matches (PSMs)) of overlabeling at all of these amino acids (predominantly at tyrosine and serine) in our standard solution phase labeling protocol. Over-labeling at all these sites is greatly reduced (four-fold to 7% of all PSMs) by the low pH conditions used in the TMT-SPAL protocol. Over-labeling seems to represent a so-far overlooked mechanism causing reductions in peptide identification rates with NHS-activated TMT-labeling compared to label-free methods. Our results also highlight the importance of searching data for over-labeling when labeling methods are used.

Accurate and precise transcriptional profiles from 50 pg of total RNA or 100 flow-sorted primary lymphocytes

Project description:We have developed a total RNA amplification and labeling strategy for use with Affymetrix GeneChips. Our protocol, which we denote BIIB, employs two rounds of linear T7 amplification followed by Klenow labeling to generate a biotinylated cDNA. In benchmarking studies using a titration of mouse universal total RNA, BIIB outperformed commercially available kits in terms of sensitivity, accuracy, and amplified target length, while providing equivalent results for technical reproducibility. BIIB maintained 50 and 44% present calls from 100 and 50 pg of total RNA, respectively. Inter- and intrasample precision studies indicated that BIIB produces an unbiased and complete expression profile within a range of 5 ng to 50 pg of starting total RNA. From a panel of spiked exogenous transcripts, we established the BIIB linear detection limit to be 20 absolute copies. Additionally, we demonstrate that BIIB is sensitive enough to detect the stochastic events inherent in a highly diluted sample. Using RNA isolated from whole tissues, we further validated BIIB accuracy and precision by comparison of 224 expression ratios generated by quantitative real-time PCR. The utility of our method is ultimately illustrated by the detection of biologically expected trends in a T cell/B cell titration of 100 primary cells flow sorted from a healthy mouse spleen.
