Project description:To determine what can the transcriptome tell us about populations of free-ranging bottlenose dolphins, Tursiops truncatus. Keywords: health assessment A total of 151 individuals were sampled from 4 different geographic location in U.S. waters between June of 2003 and June of 2006. Of the 151 dolphins, 59 were from Charleston, 35 from Indian River Lagoon, FL, 32 from Sarasota Bay, FL and 25 from St. Josephs Bay FL. Total RNA extracted from blood leukocytes of wild dolphins was analyzed and different sets of genes were used as classifiers in a machine learning approach, Artificial Neural Networks (ANN).

Project description:Common bottlenose dolphins serve as sentinels for the health of their coastal environments as they are susceptible to health impacts from anthropogenic inputs through both direct exposure and food web magnification. Remote biopsy samples have been widely used to reveal contaminant burdens in free-ranging bottlenose dolphins, but do not address the health consequences of this exposure. To gain insight into whether remote biopsies can also identify health impacts associated with contaminant burdens, we employed RNA sequencing (RNA-seq) to interrogate the transcriptomes of remote skin biopsies from 116 bottlenose dolphins from the northern Gulf of Mexico and southeastern U.S. Atlantic coasts. Gene expression was analyzed using principal component analysis, differential expression testing, and gene co-expression networks, and the results correlated to season, location, and contaminant burden. Season had a significant impact, with over 30% of genes differentially expressed between spring/summer and winter months. Geographic location exhibited lesser effects on the transcriptome, with 15% of genes differentially expressed between the northern Gulf of Mexico and the southeastern U.S. Atlantic locations. Despite a large overlap between the seasonal and geographical gene sets, the pathways altered in the observed gene expression profiles were somewhat distinct. Co-regulated gene modules and differential expression analysis both identified epidermal development and cellular architecture pathways to be expressed at lower levels in animals from the northern Gulf of Mexico. Although contaminant burdens measured were not significantly different between regions, some correlation with contaminant loads in individuals was observed among co-expressed gene modules, but these did not include classical detoxification pathways. Instead, this study identified other, possibly downstream pathways, including those involved in cellular architecture, immune response, and oxidative stress, that may prove to be contaminant responsive markers in bottlenose dolphin skin.

Project description:As apex predators, cetaceans are recognized as sentinels for the health of marine ecosystems. The ability to identify the impacts of anthropogenic contamination on the health of a species requires long term monitoring to establish baseline health parameters. This makes health measurements that can be sampled from free ranging animals highly desirable. In the current study, we investigate the utility of skin gene expression profiling to monitor the physiological, health, and contaminant exposure status in bottlenose dolphins. Remote integument biopsies were obtained from bottlenose dolphins at three locations in the northern Gulf of Mexico prior to oil exposure (May 2010) and during summer and winter of the two years (2010-2011) following their exposure to oil from the Deepwater Horizon oil spill. A bottlenose dolphin-specific oligonucleotide microarray was used to characterize the skin transcriptomes of 94 individuals from three genetically distinguishable populations in Barataria Bay, Louisiana, Chandeleur Sound, Louisiana, and Mississippi Sound, Mississippi. Location did not significantly affect the transcriptome patterns of the dolphins included in the study. In contrast, season had a profound effect on gene expression, with nearly one-third of all genes on the array differing significantly in expression between winter and the warmer seasons (p<0.01, fold-change >1.5). Gene ontology enrichment analysis revealed that processes related to cell proliferation, motility and differentiation dominated the seasonal differences in expression, which likely reflects the differences in ambient temperature to which the skin is exposed, and possibly changes in blood flow. More subtle differences were seen between spring and summer transcriptomes (1.5% differentially expressed), with two presumed oil-exposed animals presenting gene expression profiles more similar to the summer (exposed) animals than the other spring animals. Xenobiotic pathway components also showed some seasonal trends, which may reflect crosstalk between xenobiotic pathways and those regulating corticoids, hormones, and cytokines. Seasonal effects have not previously been considered in studies assessing gene expression in cetaceans, but clearly must be taken into account when applying transcriptomic analyses to investigate their exposure or health status.

Project description:Targeted approaches have been widely used to help explain physiological adaptations, but few studies have used non-targeted omics approaches to explore differences between diving marine mammals and terrestrial mammals. A rank comparison of undepleted serum proteins from common bottlenose dolphins (Tursiops truncatus) and pooled normal human serum led to the discovery of 11 proteins that appeared exclusive to dolphin serum. For dolphin proteins that did not match human serum proteins, a second comparison was made with Yorkshire pig (Sus scrofa)serum proteins to determine whether phylogenetic differences in serum proteins could simply explain the differences between dolphin and human. Three out of 11 proteins that were considered unique to the dolphin high abundance serum proteome were ranked within the high abundance pig serum proteome. Compared to the comprehensive human plasma proteome, 5 of 11 serum proteins had a differential rank greater than 200. Major differences exist in the circulating blood proteome of the bottlenose dolphin compared to terrestrial mammals and exploration of these differences in bottlenose dolphins and other marine mammals may identify veiled protective strategies to counter physiological stress.

Project description:This study was designed to characterize and evaluate the proteome in plasma samples collected before and after a public swim interaction involving four male (2 to 6 y) aquarium-based bottlenose dolphins (Tursiops truncatus). Blood samples were collected from the tail flukes appoximately 15 min before (n=4 samples) and 15 min after (n=4 samples) the first swim interaction of the day, which was reinforced by a regularly scheduled feeding regimen. Samples were subjected to liquid chromatography-tandem mass spectrometry (LC-MS/MS) as well as conventional clinical biochemistry analysis. Mass spectra data were used to search the NCBI database restricted to Tursiops truncatus which resulted in the identification of 196 unique proteins with a broad range of functional roles based on manual GO analysis. Differential regulation of proteins was based on log2 mean fold change (FC) and statistical probability such that the abundance of lysozyme (FC -1.2036; P<0.058) an immune-related protein and flavin reductase (FC -0.9702; P<0.004) a metabolic-related protein were highest before compared to after the swim interaction. Both proteins decreased by 58 and 52%, respectively.

Project description:Proteins play an important role in many reproductive functions such as sperm maturation and physiology, sperm transit in the female genital tract or sperm-oocyte interaction. However, little information concerning reproductive features is available in the case of aquatic animals. The present study aims to characterize the proteome of both spermatozoa and seminal plasma of bottlenose dolphins (Tursiops truncatus) as a model organism for cetaceans. Ejaculate samples were obtained voluntarily from two trained dolphins housed in an aquarium. Spermatozoa and seminal plasma were analyzed by means of proteomic analyses using a LC-MS/MS and a list with the gene symbols corresponding to each protein was submitted to DAVID database. A total of 423 and 307 proteins were identified in spermatozoa and seminal plasma, respectively, and the samples shared 111 proteins. Furthermore, 70 proteins were identified as involved in reproductive processes, 39 in spermatozoa, and 31 in seminal plasma. The top-5 most abundant proteins were also identified in these samples: AKAP3, ODF2, TUBB, GST3, ROPN1 for spermatozoa and CST11, LTF, ALB, HSP90B1, PIGR for seminal plasma. In conclusion, this proteomic study provides the first characterization of proteomic expression patterns in cetacean sperm and seminal plasma, opening a window to future research on the discovery of biomarkers, analysis of conservation capacity or additional applications in the field of assisted reproduction technologies.

Project description:Goal: To determine the effects of capture-release events in wild dolphins (Tursiops truncatus). Methods: An analysis of the Peripheral Blood Leukocyte (PBL) transcriptome was conducted on a group of 20 animals. The samples were collected in 2 different locations along the US east coast (Charleston, SC; Indian River Lagoon, FL) and 2 blood samples were collected for each dolphin 1) immediately after the capture event (*pre*) and 2) just before the animal was released (*post*). In between *pre* and *post* blood collections (30-40 minutes) additional samples were collected from the animals for physiological, chemical and biochemical analysis. RNA extracted from *pre* and *post* blood samples was used for micorarray hybridizations and transcriptome analysis using a species-specific PBL cDNA microarray (Mancia *et al*., 2007).
