RNA-Seq profiling of 29 immune cell types and peripheral blood mononuclear cells

ABSTRACT: We performed RNA-Seq transcriptome profiling on 29 immune cell types consituting peripheral blood mononuclear cells (PBMCs) sorted from 4 Singaporean-Chinese individuals (S4 cohort). We also performed RNA-Seq and microarray transcriptome profiling of PBMCs from an extended cohort of 13 individuals (S13 cohort). The data was used first to characterize the transcriptomic signatures and relationships among the 29 immune cell types. Then we explored the difference in mRNA composition in terms of transcripts proportions and abundance. Lastly, we performed deep deconvolution for both microarray and RNA-Seq technologies.

Aberrant miR-29 is a predictive feature of severe phenotypes in pediatric Crohn’s disease

Project description:Crohn's disease (CD) is a chronic inflammatory gut disorder. Molecular mechanisms underlying the clinical heterogeneity of CD remain poorly understood. MicroRNAs (miRNAs) are important regulators of gut physiology and several have been implicated in the pathogenesis of adult CD. However, there is a dearth of large-scale miRNA studies for pediatric CD. We hypothesized that specific miRNAs uniquely mark pediatric CD. We performed small RNA-sequencing of patient-matched non-inflamed colon and ileum biopsies from treatment-naïve pediatric patients with CD (n=169) and a control cohort (n=108). Comprehensive miRNA analysis revealed 58 miRNAs altered in pediatric CD. Notably, multinomial logistic regression analysis revealed that index levels of ileal miR-29 are strongly predictive of severe inflammation and stricturing. Transcriptomic analyses of transgenic mice overexpressing miR-29 show a significant reduction of the tight junction protein gene Pmp22 and classic Paneth cell markers. The dramatic loss of Paneth cells was confirmed by histologic assays. Moreover, we also found that pediatric CD patients with elevated miR-29 exhibit significantly lower Paneth cell counts, increased inflammation scores, and reduced levels of PMP22. These findings strongly indicate that miR-29 up-regulation is a distinguishing feature of pediatric CD, highly predictive of severe phenotypes, and associated with inflammation and Paneth cell loss.

miR-29 mimic and inhibitor expression in the clear cell renal cell carcinoma cell lines 786-O, A-498 and ACHN

Project description:The goal of this study was to investigate the regulatory events underlying post-transcriptional changes in gene expression in cancer. We observed that the miR-29 regulon had reccurently increased mRNA stability across multiple cancer types and hypothesized that its down-regulation is responsible at least in part for alterations in the cancer transcriptome. To verify if restoring miR-29 activity can partially reverse these changes, we expressed a miR-29 mimic in the 786-O and A-498 clear cell renal cell carcinoma (ccRCC) lines and performed RNA-sequencing on extracted RNA. We computed differential gene expression in the cell lines expressing the miR-29 mimic, compared to the control sample. We observed that expression of miR-29 mimic partially shifts the transcriptome of cells toward a normal cell state, primarily by down-regulating the majority of genes that are up-regulated in ccRCC tumors, most of which are also miR-29 targets. We observed opposite trends when expressing a miR-29 inhibitor in the ACHN ccRCC cell line. The results suggest that miR-29 downregulation is responsible for changes in the mRNA stability of a considerable number of genes in ccRCC, which can be partially rescued when miR-29 activity is restored.

Project description:Investigation of the role of miR-29 on transcriptional responses to Mycobacterium tuberculosis (MTB) infection in human dendritic cells using gain- and loss-of-function approaches and microarray expression profiling. We assessed the impact of miR-29 perturbation on mRNA expression levels before and after MTB infection in dendritic cells using cells collected from 4 unrelated individuals. Cells were transfected using either a miR-29a mimic or miR-29 family inhibitor before infection with H37Rv for 24 hours. Gene expression was profiled by array and 4 technical replicates were performed to confirm reproducibility.

LARGE2 mediates O-glycosylation in HT-29 colorectal cancer cells

Project description:The O-glycosyltransferase LARGE2 attaches a laminin-binding matriglycan structure on alpha-Dystroglycan (α-DG) to mediate the interaction of different cell types with their laminin-containing basement membrane. We used HT-29 CRC cells, characterized by low endogenous LARGE2 gene expression, to ectopically express LARGE2 and to drive O glycosylation of its protein substrates. Immunoblot analyses had revealed that the addition of matriglycan-structures on LARGE2 substrate proteins substantially increased their molecular weight (MW). In order to take into account this shift in MW of candidate proteins, glycoprotein-enriched fractions from HT-29 cells with or without ectopic LARGE2 expression were separated by gel electrophoresis and subsequently fractionated in 6 different molecular weight windows (kDa: 0-25, 25-55, 55-75, 75-110, 110-160, 160<). Subsequently, samples were prepared for quantitative mass spectrometry analysis (qLC-MS/MS) analysis according to standard procedures. qLC-MS-MS analysis identified α-DG–related peptides within higher MW protein fractions only when LARGE2 was overexpressed. HT-29 cell secreted Laminin-2 was exclusively detected together with these high MW forms of α-DG, which demonstrated the affinity of Laminin towards the LARGE2-synthesized matriglycan structure on α-DG. Additional candidate proteins identified in this study need further experimental confirmation. Overall, we show that size fractionation after gel electrophoresis followed by quantitative mass spectrometry, performed separately on different MW windows, represents an elegant approach to reveal potential substrates of the O-glycosyltransferase LARGE2.

Project description:DNA from four 29 cases, 38 tumor samples (23 PB, 12 LN, 1 Tonsil, 1 colonic biopsy, 1 spleen) and 29 normal DNA from the same patients were analyzed with Affymetrix SNP 6.0 platform for copy number alterations study. Affymetrix SNP arrays were performed according to the manufacturer's directions on DNA extracted from blood samples, lymph nodes and other tissues like spleen, tonsil and colonic biopsy Copy number analysis of Affymetrix SNP 6.0 arrays was performed for 29 MCL cases samples and their respective matched non-tumor DNA, which were used as references for copy number inference.

Peripheral blood gene expression as a novel genomic biomarker in complicated sarcoidosis

Project description:Sarcoidosis, a systemic granulomatous syndrome invariably affecting the lung, typically spontaneously remits but in ~20% of cases progresses with severe lung dysfunction or cardiac and neurologic involvement (complicated sarcoidosis). Unfortunately, current biomarkers fail to distinguish patients with remitting (uncomplicated) sarcoidosis from other fibrotic lung disorders, and fail to identify individuals at risk for complicated sarcoidosis. We utilized genome-wide peripheral blood gene expression analysis to identify a gene signature distinguishing sarcoidosis from healthy controls, which also served as a molecular signature for complicated sarcoidosis. Total RNA was isolated from PBMCs using standard molecular biology protocols without DNA contamination or RNA degradation. Sample processing (e.g., cDNA generation, fragmentation, end labeling, hybridization to Affymetrix GeneChip Human Exon 1.0 ST arrays) was performed per manufacturer’s instructions. A total of 29 African descent American (AA) and 10 European descent American (EA) patients with sarcoidosis were included in the overall sarcoidosis cohort with 18 AA and 4 EA patients diagnosed with complicated sarcoidosis.
