Arabidopsis ecotypes-Transcriptionnal response to potyviruses infection in Arabidopsis

ABSTRACT: ra06-05_potyvirus-ecotypes - arabidopsis ecotypes - Common and specific genes deregulated in response to various potyviruses in different Arabidopsis genetic backgrounds. - Four different Arabidopsis ecotypes were inoculated with one Potyviruse. About 4 weeks after sowing, the 6 expanded leaves plants were inoculated with the different viruses or were mock-inoculated. Seven days after inoculation, inoculated leaves were collected, RNA was extracted and virus infection controlled. RNA fron infected plants was then used for microarrays hybridization. Project description:Illumina HiSeq RNAseq data from the youngest fully developed leaf collected from two ecotypes of Arabidopsis thaliana, Rodasen-47 (Sweden) and Castelnuovo-12 (Italy), adapted to contrasting local climates, grown at different temperatures and/or light levels. Plants were all vegatively growing in one gallon pots to prevent root bounding. Plants were sampled at the 40th day of growth.

Transcription profiling of Arabidopsis FNR1 mutants from different ecotypes

Project description:The mechanism by which plants regulate channeling of photosynthetically derived electrons into different areas of chloroplast metabolism remains obscure. In higher plants, these electrons are made accessible to stromal enzymes, or cyclic electron flow, as reduced ferredoxin (Fd), or NADPH. We investigated how the specific loss of an Arabidopsis (Arabidopsis thaliana) ferredoxin:NADPH reductase (FNR) isoprotein affected channeling of photosynthetic electrons into NADPH and Fd dependent metabolism. Affymetrix gene chip comparison of transcript changes in these mutants against two different ecotype backgrounds indicates that stress signaling is perturbed, and experiments revealed that the mutants are more susceptible to oxidative stress. Experiment Overall Design: We isolated arabidopsis mutants of the FNR1 gene in different ecotypes, extracted RNA from these and respective wild type plants and hybridised it to Affymetrix microarrays

Transcript profiling of different Arabidopsis thaliana ecotypes in response to Tobacco etch potyvirus infection

Project description:We have used a strain of Tobacco etch potyvirus (TEV) experimentally adapted to Arabidopsis thaliana ecotype Ler-0 to infect a set of seven A. thaliana plant ecotypes(Col-0, Ei-2, Wt-1, ler-0, Oy-0, St-0). Each ecotype was inoculated with the same amount of the virus. Using commercial microarrays containing probes Arabidopsis thaliana ssp. Col-0 plant transcripts, we explored the effect of viral infection in the plant transcriptome This microarray can be useful to study gene activity of Arabidopsis thaliana associated with response to virus infection. For ecotypes ST-0, Wt-1, Ler-0, Di-2 there are five biological replicates and for ecotype Oy-0 there are three. As control we used four technical replicates of each ecotype, but five for Ler-0. Rows and columns are numbered as scanned by a GenePix Scanner (barcode on the bottom, DNA on the front surface).
