Long non-coding RNAs act as novel mediators of Innate Immunity

Project description:Recent advances in genome technologies have uncovered thousands of long non-coding RNAs (lncRNAs) whose function in the immune system has been largely unexplored. Members of the Toll-like receptor (TLR) family activate an inducible program of inflammatory genes important in host defenses. Here we provide evidence that TLRs induce the expression of many lncRNAs. One of these (lncRNA-Cox2) modulates the expression of hundreds of TLR2-inducible genes. Functional studies identified this lncRNA as capable of both activation and repression of distinct groups of TLR-induced genes. Transcriptional repression mediated by lncRNA-Cox2 requires heterogeneous ribonucleoprotein A/B and A2/B1, binding partners for lncRNA-Cox2. Collectively, these studies identify lncRNA-Cox2 as a broad-acting component of the regulatory circuit that controls the TLR-induced inflammatory response. Long non-coding RNAs regulate adipogenesis (Illumina RNA-Seq)

Project description:Adipogenesis involves the regulation of hundreds of genes by several well-studied proteins, but the role of long, noncoding RNAs in this process has not been defined. We track the regulation of hundreds of lncRNAs during adipocyte differentiation, and find several that are essential for this process. We extractedbrown and white primary adipocytes and pre-adipocytes and profiled lncRNA expresssion via mRNA-Seq. We also profiled cultured, differentiated adipocytes to verify that we could recapitulate the adipocyte expression profile in preparation for a loss-of-function screen for essential adipogenic lincRNAs.

Gas5 RIP-LC MS/MS using PFC lysates from behavioral-trained mice

Project description:Long noncoding RNAs (lncRNAs) represent a multidimensional class of regulatory molecules that are involved in many aspects of brain function. Emerging evidence indicates that lncRNAs are localized to the synapse; however, a direct role for their activity in this subcellular compartment in memory formation has yet to be demonstrated. Using lncRNA capture-seq, we identified a Gas5 variant that accumulate in the synaptic compartment within the infralimbic prefrontal cortex of adult male C57/Bl6 mice. Gas5 RNA immunoprecipitation followed by mass spectrometry revealed that this Gas5 isoform, in association with the RNA binding proteins G3BP2 and CAPRIN1, regulates the activity-dependent trafficking and clustering of RNA granules. In addition, we found that cell-type-specific, activity-dependent, and synapse-specific knockdown of this Gas5 variant led to impaired fear extinction memory. These findings identify a new mechanism of fear extinction that involves the dynamic interaction between local lncRNA activity and RNA condensates in the synaptic compartment.
