Transcriptomic profiling of ex vivo isolated CD3+CD4+ T cells from spleens of colitic Rag-/- mice received naïve ERαfl/fl and CD4CreERαfl/fl CD4+ T cells

ABSTRACT: To study the role of estrogen receptor alpha (ERα) in T cell mediated inflammation, colitis was induced in Rag-/- mice by injecting FACS sorted CD4 T cells from control (ERαfl/fl) and ERα deficient (CD4CreERαfl/fl). After 8 weeks of injection, the CD4+ T cells were FACS sorted from Rag-/- spleens. RNA extraction was carried out and libraries were prepared using Illumina TruSeq RNA sample Preparation kit according to the manufacturer’s instructions.

Project description:Purpose: We compared the transcriptomes of murine CD4 T cells lacking either the vhl gene ( vhlfl/fl cd4 cre (vhl cKO) ) or both vhl and hif1a (hif1afl/fl vhlfl/fl cd4 cre (dcKO)) with WT controls before and 24 h after T cell receptor stimulation using anti-CD3/CD28. Results: Using an optimized data analysis workflow, about 45-60 million sequence reads per sample to the mouse genome (build mm10) and identified ca 12500 transcripts in the CD4 T cells of WT and mutant mice after performing HISAT2 alignements to the mm10 reference. Conclusion: the segregation of the transcriptome of unstimulated WT CD4 T cells as compared to the other groups. Within the TCR-stimulated groups the gene expression of vhl cKO CD4 T cells differed to that of WT and vhl hif1a dcKO CD4 T cells which showed in comparison important similarity between them

Project description:We show here that the T helper-fate is not fixed and that mature antigen-stimulated CD4 T cells can switch off Thpok expression and reactivate CD8- lineage genes. This unexpected plasticity results in the post-thymic termination of the T helper- program and the functional differentiation of distinct MHC class II restricted CD4 cytotoxic T lymphocytes Small intestine CD4 intraepithelial T lymphocytes from ThPOK-GFP reposter mice were isolated and sorted (FACS Aria) based on ThPOK and CD8aa expression. Cell were isolated either from non-experimental ThPOK-GFP reporter mice (WT) or after transfering CD4 naive T cells from ThPOK-GFP reporter mice to RAG-/-recipient animals (TR) as an experimental colitis model. Experimet was done in duplicate.

Project description:We compared in vitro mTECs-high from MyD88fl/fl x Foxn1Cre and MyD88fl/fl mice: Thymi were enzymaticaly digested, cells were MACS enriched for CD45- fraction, and FACS sorted using BD Influx sorter. mTECs-high were gated as EpCAM+CD11c-Ly51-MHCII+CD80+. Total RNA was isolated using RNeasy Plus Micro Kit (Qiagen). 5 samples per condition were used.

Gene Expression in induced Treg cell from CD4+ Naive T cell isolated from miR-31fl/fl/CD4Cre vs Control mice

Project description:A microarray study performed in iTreg of miR-31fl/fl/CD4Cre and control mice to identify genes that are regulated by the miR-31. CD4+ naM-CM-/ve T cells from miR-31fl/fl mice and miR-31fl/flCD4Cre mice were used to induce iTreg in vitro. Four independent experiments were performed. MiR-31fl/fl/CD4Cre mice (6 wk old) and age-matched control mice were sacrificed, and the spleen were removed and teased into cell-single suspensions and filtered through a 40 M-NM-<m cell strainer. NaM-CM-/ve CD4+CD25-Foxp3gfp-CD62Lhi T cells were sorted by FACSAria III (BD bioscience).The medium used for T cell cultures was RPMI-1640 (Gibco) supplemented with 10% heat-inactivated FBS (Gibco), 2 mM L-glutamine (Gibco), 100 U/ml penicillin, 100 M-NM-<g/ml streptomycin, and 5 mM M-NM-2-mercaptoethanol (Gibco). The CD4+ NaM-CM-/ve T cells were stimulated with plate-bound anti-CD3 (5 M-NM-<g/ml) plus soluble anti-CD28 (2 M-NM-<g/ml) under iTreg cell differentiation conditions (mTGF-M-NM-21, 5 ng/ml and rmIL-2, 40 ng/ml; R&D Systems). After 4 days, harvested cell ,the RNA was extracted in Trizol and then purified using the miRNeasy Micro Kit (Qiagen). This submission shows the data obtained from 3 individual miR-31fl/fl/CD4Cre mice mice measured against 3 control mice.

Project description:Purpose: We compared the transcriptomes of mouse CD4 T cells lacking the vhl gene ( vhlfl/fl cd4 cre= vhl cKO) with WT controls from the lungs of mice 8 weeks after aerosol infection with Mycobacterium tuberculosis. Results: Using an optimized data analysis workflow, between 40-55 million sequence reads per sample to the mouse genome (build mm10) and identified 14700 transcripts in the CD4 T cells of WT and mutant mice after performing HISAT2 alignements to the mm10 reference. Conclusion: The transcriptome of WT anf vhl cKO was compared. Groups did cluster differentially with regards to their transcript abundance. The WT group has enriched DNA synthesis/ proliferation pathways whereas the Vhl cKO was enriched in hypoxia pathways. Transcripts assocaited with T cell differentiation were increased in WT group while T cell inhibitory molecules was elevated in the transcriptome of vhl cKO CD4 T cells.
