DNA methylome analysis of the ovaries in different sheep

ABSTRACT: we constructed a methylated DNA immunoprecipitation combined with high throughput sequencing (MeDIP-seq) strategy to investigate the differentially methylated genes between the Dorset, HanBB and Han++ sheep ovaries. Our findings suggest the genes involved in immune response, branched-chain amino acid metabolism, cell growth and cell junction were differentially methylated in or around the gene body regions. These findings provide prospective insights on the epigenetic basis of sheep fecundity.

Genome-wide transcriptome analysis of the ovaries in different sheep

Project description:We performed a genome-wide analysis of mRNAs and lncRNAs from Small Tail Han sheep of genotypes FecBBFecBB (Han BB) and FecB+ FecB+ (Han++) and from Dorset sheep (Dorset) to identify potential regulators of fecundity. An integrated analysis revealed significantly correlated patterns of expression. Dramatic changes of mRNAs and lncRNAs suggest their critical roles in sheep fecundity. This study provides a novel view of the regulatory mechanisms involved in sheep fecundity.

Integrated analysis of miRNA and mRNA expression profiles in 2-, 6-, and 12-month-old Small Tail Han Sheep ovaries reveals that oar-miR-432 downregulates RPS6KA1 expression

Project description:In this study, we selected differentially expressed miRNAs through construcing and analyzing the miRNA expression profile during 2-, 6-, and 12- month-old Small Tail Han Sheep ovaries, which provided a theoretical basis for the study of miRNAs regulating the reproduction of Small Tail Han Sheep. RNASeq techniques were used to perform profile analysis for these ovaries. The results showed that 11, 13 and 19 DE miRNAs were identified in 2- vs 6-, 6- vs 12-, and 2- vs 12-month-old ovaries, respectively. In total, 54, 37, and 198 predicted target genes of DE miRNAs were obtained from these three groups, respectively. GO and KEGG analyses showed that, in 2- vs 6-month-olds, the target genes of DE known sheep miRNAs were involved in 102 GO terms and 7 signaling pathways; in 6- vs 12-month-olds, the target genes of DE known sheep miRNAs were involved in 52 GO terms and 3 signaling pathways; and in 2- vs 12-month-olds, the target genes of DE known sheep miRNAs were involved in 88 GO terms and 6 signaling pathways. Three miR–target regulatory networks were constructed based on these DE miRNA–targets. 9 miRNAs were selected to validate the accuracy of miRNA sequencing data by qRT-PCR. The binding sites of oar-miR-432 with RPS6KA1 was validated by a dual luciferase reporter gene detection system. This is the first integrative analysis of miRNA and mRNA expression profiles in Small Tail Han Sheep ovarian development. These data help elucidate the molecular regulatory mechanisms in sheep ovarian development and identify the biomarkers that influence reproductive performance of Small Tail Han Sheep ewe.

Project description:Expression profiling of sheep born to Australian industry sires with high and low genetic merit (Estimated Breeding Values or EBVs) for eye muscle depth (EMD). Progeny (40) from six Poll Dorset sires representing well defined extremes of EBVs for Eye Muscle Depth (low EBV EMD and high EBV EMD) were selected for analysis. The six sires were Australian industry sires with three sires representative of low EBV EMD and three representing high EBV EMD. Microarrays were used for transcription profiling of skeletal muscle samples taken from 40 individual progeny belonging to six Poll Dorset industry sires, with 3 sires extreme for high and 3 sires extreme for low muscling (based on EBV for EMD). However, a lack of overall understanding to sheep fecundity has long blocked the progress in sheep breeding and husbandry. Herein, in present study, we aimed to identify differentially expressed proteins (DEPs) from hypothalamus in sheep without FecB mutation in two comparison groups: polytocous (PF) versus (vs.) monotocous (MF) sheep at follicular phase and polytocous (PL) vs. monotocous (ML) sheep at luteal phase,expecting to provide an alternative method to identify DEPs associated with sheep prolificacy from the hypothalamus.

Exploring the transcriptomic pattern in two kind of sheep skin with remarkable phenotype differences on wool

Project description:We report the application of High throughout sequencing to explore the differences of skin between Super Merino sheep(SM) and Small Tail Han sheep, which have remarkable phenotype differences on wool and hair follicle traits. We analysed the expression data by CLC genomic workbench 9.0 software. We find there are 435 differential expressional genes (DEGs) (127 were up-regulated and 308 were down-regulated) when STH sheep as control group. Some hair follicle KRTs, KAPs genes and hair follicle stem cells marker genes, were up-regulated in SM sheep. However, some of mammalian epidermal development complex (EDC) family genes were up-regulated in STH sheep. The GO and gene network analysis shown high expression genes in SM sheep enriched on type I interferon, lipid/fatty acid synthesis metabolism. This study provide more details in skin which control the development of follicle and wool in sheep.

A single-cell atlas of the single versus multiple parous Hu Sheep ovary

Project description:Follicular development is a highly coordinated process in Hu sheep. Follicle-cyclic recruitment, spatial displacement, follicle atresia, and ovulation are implicated events resulting from the somatic cells' release of molecular signals. Hu sheep is a high-quality sheep breed with high fecundity in China and is ideal for investigating high reproductive traits. In the current study, the sheep with lambing number ≥3 in three consecutive lambing records were assigned to the HLS group, and lambing number = 1 as the LLS group selected from the same farm with three consecutive lambings. Three randomly picked ewes were slaughtered within 12 h of estrus, and unilateral ovarian tissue was collected and analyzed by single-cell RNA sequencing in each group. A total of five types of somatic cells were identified, and corresponding expression profiles were mapped in the ovaries of the Hu sheep. Additionally, the results of the difference in ovary somatic cell expression profiles between HLS and LLS present that the differences between multiples vs. singleton Hu sheep were mainly clustered in the GCs. In addition, 4 granulosa cell subtypes were identified. GeneSwitches results revealed the opening of JPH1 expression and the closure of LOC101112291, which leads to different evolutionary directions of the granular cells. The expression levels of FTH1 and FTL in GCs of Hu sheep in the HLS group were significantly higher, which inhibited necroptosis and ferroptosis of mural-GCs from decreasing follicular atresia. This study constructed the cellular atlas of the ovary and revealed related biological characteristics at the cellular molecular level. It provides a theoretical basis for the mechanisms underlying the differences in ovulation numbers, which contributes to breeding high-fertility sheep and molecular genetics-based selection.

Expression profiles of oviductal mRNAs and lncRNAs in the follicular phase and luteal phase of sheep (Ovis aries) with two fecundity gene (FecB) genotypes

Project description:FecB (also known as BMPR1B) is a crucial gene in sheep reproduction, which has a mutation (A746G) that was found to increase the ovulation rate and litter size. The FecB mutation is associated with reproductive endocrinology, such mutation can control external estrous characteristics and affect follicle-stimulating hormone during the estrous cycle. Previous researches showed that the FecB mutation can regulate the transcriptomic profiles in the reproductive-related tissues including hypothalamus, pituitary, and ovary during the estrous cycle of Small Tailed Han sheep (STH). However, little research has been reported on the correlation between FecB mutation and the estrous cycle in STH sheep oviduct. To investigate the coding and non-coding transcriptomic profiles involved in the estrous cycle and FecB in the sheep oviduct, RNA sequencing was performed to analyze the transcriptomic profiles of mRNAs and long non-coding RNAs (lncRNAs) in the oviduct during the estrous cycle of STH sheep with mutant (FecBBB) and wild-type (FecB++) genotypes. In total, 21,863 lncRNAs and 43,674 mRNAs were screened.Together, our results can provide novel insights into the oviductal transcriptomic function against a FecB mutation background in sheep reproduction.
