Molecular profiling of the mature Organiser (Hensen's node) as a stem zone.

ABSTRACT: We report that four genes are upregulated when the chick Hensen's node becomes a stem zone (contributing cells to make the entire notochord and medial somitic mesoderm, without recruitment of cells from the surrounding epiblast), and that they remain expressed in the mature node throughout axial elongation.

Project description:The vertebrate body plan is established during gastrulation through the activity of the organizer, a specialized group of cells that harbors the ability to instruct fate and morphogenesis in the early embryo. In Xenopus, the organizer is segregated into head and trunk subpopulations, which promote the patterning of the embryonic antero-posterior axis. Here we profiled the avian organizer populations located in the Hensen’s node using single-cell RNA-seq. Our results reveal that the chick organizer is composed of two distinct populations expressing factors known to regulate the formation of head structures and posterior mesoderm. Mapping of trajectory analysis and RNA-velocity of the Hensen’s node in different embryonic stages indicate that the segregation into head and trunk subpopulations occurs at late gastrula stage HH4. The trunk population induces the formation of notochord and somites when ectopically grafted into a host embryo.

Neural induction by the node and placode induction by head mesoderm share an initial state resembling neural plate border

Project description:Purpose: The goal of this study is to identify similarities and differences in the induction of the central nervous system and the sensory placodes in chick. Method: mRNA profiles for central and anterior pre-steak epiblast, neural plate, anterior and posterior pre-placodal region, non-neural epiblast, gastrula stage area opaca exposed to Hensen's node for 5 hours and control area of opaca from the same stage. Deep sequencing was carried with Illumina HiSeq 2000. After filtering low quality reads, alignment was carried using TopHat2, differential expression analysis was done using R-package (easyRNA-seq and DSEq). Results: Despite the differences in inducing tissues (i.e. node and lateral head mesoderm) and in the final outcome (neural plate and pre-placodal region), the initial set of genes induced by both tissues is largely identical. We define this transcriptional signature as 'pre-neural state', and demonstrate its functional significance for both inductive processes. An unbiased approach using GENEI3 and community clustering reveals the gene regulatory modules characterising the transcirptional states of pre-neural, neural and placodal cells. Conclusion: Induction of the neural plate and the pre-placodal region initially share common features, and diverge later. The pre-neural state is similar to the neural plate border and pre-streak epiblast state.

Project description:During development, the amniote organizer, Hensen’s node, contributes cells to the developing axis in head-to-tail direction. However, some cells remain resident in the node and it has been suggested that these resident cells are stem cells. This study aimed to characterise single resident cells and their environment within the node. Using the chick as an amniote model, we generated transcriptomes of single resident cells (scRNA-seq of GFP cells that remained resident till stage-HH8 following a GFP-donor homotopic transplant into a non-GFP host) and of six node sub-regions (bulk RNA-seq of GFP-transgenic stage-HH8 node, but otherwise un-manipulated embryos). We also obtained transcriptomes of single cells with resident behaviour that would normally never enter the node, but were made to do so (scRNA-seq of cells that remained resident till HH8 following a GFP-donor heterotopic/heterochronic transplant into a non-GFP host).

Single-cell RNA-seq of tailbuds from control, Pbx1/Pbx2 compound and Pbx1/Pbx2 double-knockout E8.5/E9.0 embryos.

Project description:In vertebrates, body axis elongation is fuelled by bipotent neuromesodermal progenitors (NMPs), which support the development of both spinal cord and paraxial mesoderm (PM). NMPs reside in the caudal lateral epiblast and tailbud, from where they sustain axial elongation. HOX transcription factors have been historically implicated in axial elongation, with their sequential activation playing a fundamental role in timing PM development. PBX1 and PBX2 are obligate anterior HOX cofactors, and therefore they represent prominent candidates for controlling the distinct response to individual HOX factors. To pinpoint the role of PBX proteins in the development of pre-somitic mesoderm, single-cell RNA sequencing (scRNA-seq) was performed on cells isolated from the tailbuds of control, Pbx1/Pbx2 compound (Pbx1/2-com) and Pbx1/Pbx2 double-mutant (Pbx1/2-DKO) embryos at embryonic days 8.5 and 9.0. Single cells from at least three embryos per genotype and stage were FACS-sorted into 384-well capture plates, and scRNA-seq was performed using MARS-seq (Jaitin D.A. et al., Science, 343, 776-779 (2014)). As a spike-in internal control for batch-effect correction, 71 EpiSCs cultivated in vitro were sorted into each plate, together with 311 cells from embryonic tailbuds. Two wells were left empty in each plate, as a no-cell control during data analysis.
