RNA-seq analysis of kdm5 null mutant wing discs

ABSTRACT: In order to determine which genes were affected by the complete loss of kdm5, we carried out RNA-seq analysis using wing discs from wildtype and kdm5 140, the new null mutant. Consistent with the phenotypes observed, transcriptome analyses of kdm5140 mutant wing imaginal discs revealed the dysregulation of a significant number of genes involved in cell cycle progression and DNA repair.

The gene expression changes associated with loss of KDM5 (lid) in Drosophila wing discs

Project description:To determine the gene expression changes associated with loss of KDM5, we carried out microarray analyses of dissected wing imaginal discs from wildtype (w1118) and kdm510424 homozygous mutant 3rd instar larvae (96hr AED). kdm510424 is >99% homozygous lethal and we are unable to detect KDM5 protein by Western blot, thus it is likely to be a strong loss-of-function allele. Hierarchical cluster analysis of our microarray data revealed that of the 18,500 transcripts represented on the array, 367 genes were up-regulated and 534 genes were down-regulated 1.5-fold or more in kdm5 mutants compared to wildtype (p<0.05). To highlight biological processes potentially regulated by KDM5, we determined which gene ontology (GO) terms were enriched within the differentially expressed genes. While a total of ten GO terms were significantly enriched (p<0.01), two functionally related and overlapping terms clearly had the largest number of genes: (1) response to stress and (2) oxidation reduction.

Project description:Investigation of intratumor heterogeneity in the scrib¹ mutant wing imaginal discs. Method: Staged scrib¹ wing imaginal discs were dissected and transferred to DPBS. The wing imaginal discs were dissociated in 0.25% Trypsin-EDTA solution at 37 ℃ for 10 min. Cells were then washed in DPBS and passed through 35μm filter before library preparation. Construction of 10x single cell libraries and sequencing on Illumina platform were performed by Novogene.

Project description:In order to analyze the global changes in gene expression resulting from induction of NetA-Fra signaling, we carried out a microarray experiment comparing Drosophila third instar wing imaginal discs in which Net+Fra had been overexpressed to age matched wild type wing imaginal discs. RNA extracted from both +NetA-Fra overexpression and wildtype third instar imaginal discs were hybridized to the Affymetrix GeneChip Drosophila Genome 2.0 . Heat shock induced GFP-marked clones ectopically expressing NetA+Fra in larvae were generated. Controls for this study included age matched wildtype third instar wing imaginal discs bearing GFP clones which were prepared in the same manner. Total RNA was extracted from dissected +NetA-Fra vs. control third instar wing imaginal discs and hybridized to the Affymetrix GeneChip Drosophila Genome 2.0.

Transcriptional profiling of neoplastically transformed and wild type wing imaginal discs of Drosophila

Project description:In Drosophila, homozygosity for tumor suppressors, like lethal giant larvae, lgl, results in neoplastic transformation of imaginal disc epithelium - characterized by loss of their apico-basal polarity, unrestricted growth and invasion into neighboring tissues/organs. In genetic mosaics, however, lgl mutant clones are eliminated shortly after their initiation by cell competition. On the other hand, lgl mutant clones generated in Minute (M) genetic background, which compromises cell competition from the neighboring wild type cells, display clonal progression and tissue invasion. To gain insight into the molecular players of fly tumorigensis we undertook genome-wide transcriptional profiling of neoplastically transformed mosaic wing imaginal discs where lgl- clones were induced in M genetic background. Mosaic wing imaginal discs carrying wild type (lgl+) clones, also generated in M genetic background, served as controls. Transcriptional profile revealed up-regulation of a number of signaling pathways, such as Hippo, Wnt, TGF-beta or EGFR. Transcriptional profile of lgl- mosaic imaginal discs therefore provides a useful resource for identification of genes/pathways that are functionally relevant for carcinogenesis
