Transcriptomic profile of zebrafish cardiomyocytes throughout heart development

Project description:By using transgenic zebrafish lines Tg(nxk2.5:GFP) (Witzel et al. 2012) and Tg(myl7:EGFP) (D'Amico et al. 2007), we have characterized transcriptomic profile of FACS-isolated CM (GFP+) from developing zebrafish heart at 24, 48 and 72 hpf, corresponding to heart tube formation, chamber formation and differentiation and heart maturation, respectively. GFP- cells were used as a control. We have identified cardiac regulatory networks playing a crucial role in heart morphogenesis. To validate their importance in heart development, we employed zebrafish mutants of cardiac transciption factors Gata5, Hand2 and Tbx5a, the disruption of which were previously linked to impaired migration of the cardiac primordia to the embryonic midline, reduced number of myocardial precursors and failure of heart looping, respectively (Reiter et al. 1999; Yelon et al. 2000; Garrity et al. 2002). RNA-seq was performed from homozygous gata5tm236a/tm236a, tbx5am21/ m21, hand2s6/s6 mutant 72 hpf embryos in Tg(myl7:EGFP) genetic background. Homozygous mutant embryos for analyses were selected on the basis of their phenotypes of cardia bifida (gata5tm236a/tm236a, hand2s6/s6) or heart-string (tbx5am21/ m21) .

Next Generation Sequencing Facilitates Quantitative Analysis of different developmental stage pEGFP-N1 injected zebrafish embryos and untreated group transcriptomes

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare the early stage of pEGFP-N1 injected zebrafish embros transcriptome profiling (RNA-seq) to microarray and quantitative reverse transcription polymerase chain reaction (qRT–PCR) methods and to evaluate protocols for optimal high-throughput data analysis Methods: we injected the plasmid pEGFP-N1 into zebrafish zygotes by microinjection, and then when the embryos to develop to 1 hour-post-fertilization (hpf), 6 hpf and 12 hpf, these groups was collected respectively by deep sequencing, in triplicate, using Illumina GAIIx. The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: Burrows–Wheeler Aligner (BWA) followed by ANOVA (ANOVA) and TopHat followed by Cufflinks. qRT–PCR validation was performed using TaqMan and SYBR Green assays Results: Bioinformatics analysis of the transcriptome sequencing found that the expression levels of genes related to the apoptosis process (Fig.1A), endogenous immune response and tumor necrosis factor-mediated signaling pathways were abnormal up-regulation, mainly including isg15, foxo3b, phlda3, cdkn1a, zgc:136826, and si:dkey-204l11.1, compared with the non-injected group at 6hpf. These genes are found in somatic cells to deal with foreign plasmids invasion.

Excess glucose or fat differentially affects gene expression and appetite regulation during zebrafish embryogenesis

Project description:Zebrafish embryos were exposed to 3% glucose (24-72 hpf) and injected 2 nL of BODIPY-FL C12:0 dissolved in canola oil directly into the yolk sac at 24 hpf. At 72 hpf embryos were collected for analysis. Quantitative PCR analysis of glucose exposed embryos demonstrated that glucose exposure activates the insulin pathway while FFA/TAG injection activates the lipolysis and beta-oxidation pathways. At 72 hpf embryos were collected and bulk RNAseq was performed on control, glucose exposed and FFA/TAGs injected embryos.

Gene Expression analysis of transgenic RAS heatshock zebrafish embryos at 30 hpf

Project description:Heterogeneous Tg(hsp70-hRASG12V) embryos were obtained by mating the male homozygous transgenic fish to wildtype females. They were raised to 24 hour-post fertilization (hpf) stage and received heatshock at 37°C in waterbath for one hour, and kept in 28.5°C till 30hpf for RNA extraction. Wildtype embryos receiving the same heatshock treatment were used as controls. Each microarray sample was prepared by pooling 50 embryos and biological duplication was used.

Toxicogenomic signatures associated with methylmercury induced developmental toxicity in the zebrafish embryos.

Project description:Methylmercury (MeHg) is a teratogen with adverse effects on embryogenesis from fish to man. The adverse developmental outcomes of MeHg are well understood, but molecular understanding of teratogenic effects is rather limited. We performed here a genome - wide transcriptional analyses of 6, 30 and 50 μg/L MeHg treated zebrafish embryos from 4 to 72 h post-fertilization (hpf) using RNA-sequencing and self-printed microarray, and conducted a systematical comparison of MeHg - induced transcriptomic responses observed in this and our previous studies. We found that genes linked to gene ontology in terms of oxidative stress, visual, photoreception and cilium, and GABAergic synapse were enriched in embryo exposed from 4 to 72 hpf. The significantly altered genes involved in MAP kinase, TGF beta signaling pathway, oxidative phosphorylation, and glutathione metabolism were enriched across different exposure scenarios. We obtain 22 genes significantly regulated by MeHg, particularly the significant changes were determined in embryos exposed to 6 μg/L MeHg, which did not cause obviously teratogenic effects. Our findings show that the genes whose expression is altered by MeHg in embryonic stages may play important roles in adverse developmental endpoints and might be served as signatures for teratogenic effects.

Next Generation Sequencing Facilitates Quantitative Analysis of Wildtype, akr1a1a-/- and Wildtype with Acrolein Treatment Zebrafish Larvae Transcriptomes

Project description:Our previous experiments showed the function of Akr1a1a was related to insulin resistance. The knockout of Akr1a1a led to poor acrolein detoxification and accumulated acrolein inhibits insulin receptors (insra/insrb) expression. To understand how the loss of Akr1a1a and acrolein reflects at the transcriptome level, we performed full genome RNA-Seq between akr1a1a+/+, akr1a1a-/- and akr1a1a+/+ with acrolein treatment zebrafish larvae at 120 hpf. An overview of RNA-Seq, including quality control, principal component analysis (PCA), and volcano plots of regulated genes showed comparable properties between akr1a1a mutants, wild type and acrolein treated wild type zebrafish larvae. We found the insulin receptor signaling pathway was down-regulated significantly in akr1a1a mutants and acrolein treated wild type larvae as compared to wild type larvae via gene set enrichment analysis (normalized enrichment score, -1.888, p=0.028; -1.93, p=0.019). Intriguingly, downstream signaling pathways including MAPK, signal transduction by protein phosphorylation and transmembrane receptor protein tyrosine kinase signaling pathway were also significantly down-regulated in akr1a1a mutants and acrolein treated wild type larvae. Taken together, these results further suggest akr1a1a and acrolein as an important regulator in insulin receptor signaling transduction. Furthermore, we offer a comprehensive and more detailed evaluation of mRNA content within zebrafish larvae. We conclude that RNA-seq based transcriptome would clearly illustrate genetic network and clarify complex biological functions.
