Project description:Both cis and trans regulatory evolution underlies phenotypic innovation and diversification. However, how the nascent trans regulators escape negative pleiotropy, which may constrain their evolution and contribution to adaptation, remain unclear. Here, we compare the testis transcriptomes at single-cyst level between knockout lines of miRNA-983, an adaptively evolving young miRNA, in D. melanogaster and D. simulans, and the replacement line of dme-miR-983 with dsi-miR-983 in D. melanogaster. By distinguishing context effects and miR-983 effects in the framework of cis and trans regulation of gene expression, we demonstrate that miR-983 contributes to interspecific expression divergence in spite of its antagonism with context effects which is often predominant. Gain and loss of miR-983 effects involve distinct gene sets featured in different phases of spermatogenesis, which may help minimize pleiotropy. The magnitude of miR-983 effects is negatively associated with the variability of target gene expression dynamics during spermatogenesis. Moreover, knocking out dme-miR-983 in D. melanogaster affects sperm length and sperm competitive ability, which can be rescued partially by dsi-miR-983. Our results provide empirical evidence for the resolution of negative pleiotropy, and also have broad evolutionary implications for the biological function of trans regulators.

Project description:Identifying functional changes in gene regulatory elements in the human lineage is essential to understanding how humans emerged as a species. We performed genome-wide comparative genomic analysis of humans and great apes to identify 1581 Human Ancestor Quickly-Evolved Regions (HAQERs), which we identify as the fastest-evolved regions of the human genome (hg38). To detect how rapid sequence divergence contributed to divergent gene regulatory functionality in HAQERs, we designed in vivo STARR-seq as a multiplex single-cell assay of enhancer activity in the developing mouse brain. We tested multiple haplotypes from hominins (Human/Neanderthal/Denisova) and non-hominins (Chimpanzee and the inferred Human-Chimpanzee ancestor) for 13 HAQERs to assess their enhancer activity in the developing brain. We found significant differences in enhancer activity between hominins and non-hominins in 8 of these sequences.

Although several odorant binding protein (Obp) genes and olfactory receptor (Or) genes were suggested to be associated with the D. simulans host shift, a broad view of how chemosensory genes have contributed to this shift is still lacking. We therefore studied the antennal transcriptomes, the main organ responsible for detecting food resource and oviposition, of D. simulans and its two sibling species. We wanted to know whether gene expression, particularly chemosensory genes, has diverged between D. simulans and its two sibling species. Using a very stringent definition of differential gene expression, we found 147 genes (including 11 chemosensory genes) were up-regulated while only 81 genes (including 5 chemosensory genes) were down-regulated in D. simulans. Interestingly, Obp50a exhibited the highest up-regulation, a ~100 fold increase, and Or85c – previously reported to be a larva-specific gene– showed ~20 fold up-regulation in D. simulans. Furthermore, Ir84a, proposed to be associated with male courtship behavior, is significantly up-regulated in D. simulans. We also found expression divergence in most of the receptor gene families between D. simulans and the two sibling species. Our observations suggest that the host shift of D. simulans is associated with expression profile divergence in all chemosensory gene families and is achieved mostly by up-regulation of chemosensory genes.

Project description:We examined the construction of the piRNA system in the restricted developmental window in which methylation patterns are set during mammalian embryogenesis. We find robust expression of two Piwi family proteins, MIWI2 and MILI. Their associated piRNA profiles reveal differences from Drosophila wherein large piRNA clusters act as master regulators of silencing. Instead, in mammals, dispersed transposon copies initiate the pathway, producing primary piRNAs, which predominantly join MILI in the cytoplasm. MIWI2, whose nuclear localization and association with piRNAs depend upon MILI, is enriched for secondary piRNAs antisense to the elements that it controls. The Piwi pathway lies upstream of known mediators of DNA methylation, since piRNAs are still produced in Dnmt3L mutants, which fail to methylate transposons. This implicates piRNAs as specificity determinants of DNA methylation in germ cells. Examination of total small RNA and MILI associated piRNAs in embryonic and post-birth mouse testes, MIWI2-associated piRNAs in embryonic testes.
