Expression data from mouse lung squamous cell carcinoma isolated from KrasG12D;Lkb1 mice treated with Vehicle or with catalytic mTOR inhibitor MLN128 for 8 weeks

ABSTRACT: Lung tumors were induced in Kras LSL-G12D; Lkb1 fl/fl mice by intranasal inhalation of Adenoviral Cre. Four weeks after tumor induction, mice were randomly assigned into two groups and treated daily with either Vehicle or 1mg/kg MLN128 for 8 weeks. At the end of the study, mice were euthanized and tumors were dissected out from lung and snap frozen in liquid nitrogen. Frozen tumors were stored in -80C freezer. Lung squamous cell carcinomas adapted to chronic treatement with MLN128 We used microarrays to examine changes in the gene expression in pathways that allowed MLN128 treated squamous cell carcinomas to continue to proliferate in the presence of MLN128

Project description:This study represents a proteomic resource for HNSCC and SQCLC with quantitative protein expression data for 7800 proteins and provides a proteomic diagnostic signature for classification for undetermined secondary lung tumors in HNSCC patients. By quantitative mass-spectrometry-based proteomics, we characterized a cohort of 63 squamous cell carcinomas of the lung (SQCLC), 49 of the head and neck region (HNSCC) and 51 HNSCC-correlated lung tumors with squamous cell histology that evolved in the course of the disease.

RNA sequencing of genetically engineered mouse model lung tumors and normal mouse lung.

Project description:Genetically engineered mouse models (GEMM) of cancer are powerful tools to study multiple aspects of caner biology. We developed a novel GEMM for lung squamous cell carcinoma (LSCC) by genetically combining overexpression of Sox2 with loss of Lkb1: Rosa26LSL-Sox2-IRES-GFP;Lkb1fl/fl (SL). We compared gene expression profiles of SL lung tumors with normal mouse lung tissue, mouse lung adenocarcinoma (LADC) tumors from KrasLSL-G12D/+;Trp53fl/fl (KP), mouse LSCC tumors from Lkb1fl/fl;Ptenfl/fl (LP) model as well as Lenti-Sox2-Cre Lkb1fl/fl.

Project description:For the iMPQAT analysis, we retrospectively collected frozen samples of the tumors from 36 patients with lung adenocarcinoma (n = 12), squamous cell carcinoma (n = 12) and LD-SCLC[TG1] (n = 12) who had undergone surgical resection at Kyushu University Hospital between January 2012 and July 2018. Among 12 patients with SCLC, frozen samples of the normal lung tissue were available in 6 patients.

Gene expression profiling of asbestos-related lung squamous cell carcinoma

Project description:To identify gene expression biomarkers associate with asbestos-related lung squamous cell carcinoma, we analyzed gene expression profiles for a total of 56 lung squamous cell carcinomas using 44K Illumina Gene Expression microarrays. Twenty-six cases had lung asbestos body counts above levels associated with urban dwelling (ARLC-SCC: asbestos-related lung cancer-squamous cell carcinoma) and 30 cases had no lung asbestos bodies (NARLC-SCC: non-asbestos related lung cancer- squamous cell carcinoma). Genes differentially expressed between ARLC-SCC and NARLC-SCC were identified on fold change and P-value, and then prioritised using gene ontology. Total RNA was obtained from fresh frozen lung tumour tissue and stratified by asbestos phenotype. Gene expression profiling was performed to identify differences in the gene profiles of asbestos-related and non-asbestos related lung squamous cell carcinomas.

Genome-wide DNA methylation analysis of lung carcinoma : Gene expression data

Project description:Lung cancer is the worldwide leading cause of death from cancer. DNA methylation in gene promoter regions is a major mechanism of gene expression regulation that may promote tumorigenesis. Experimental Design Whole-genome DNA methylation analysis using 450K Illumina BeadArrays was performed on 12 normal lung tissues and 124 tumors including 83 adenocarcinomas, 23 squamous cell carcinomas (SqCC), one adenosquamous cancer, five large cell carcinomas, nine large cell neuroendocrine carcinomas (LCNEC), and three small cell carcinomas (SCLC). Complimentary gene expression analyses was performed on 117 of the 124 tumors using Illumina HT12 V4 arrays (reported here). Gene expression profiling of 117 lung carcinomas using Illumina HT-12 V4 microarrays.

SOX2 genomic binding sites in lung squamous cell carcinoma GEMM tumor and cell lines

Project description:SOX2 is a lineage specifier oncogene for lung squamous cell carcinoma (LSCC) and frequently amplified and overexpressed in human LSCC tumors (up to 90% of the cases). Our study demonstrated that SOX2 is a key determinant of neutrophil recruitment to tumors even in the absence of squamous histology. We generated cell lines from KrasLSL-G12D/+;Trp53fl/fl (KP) tumors that overexpress Sox2 (i.e. tumors from Lenti-Sox2-Cre infected KP mice that are validated to have Sox2 overexpression) (abbreviated as KPS) and employed chromatin immunoprecipitation sequencing (ChIP-seq) to identify genomic binding loci of SOX2 in KPS lines as well as Lkb1fl/fl;Ptenfl/fl (LP) LSCC tumors.

The miRNA expression profiles in three subtypes of lung carcinomas

Project description:To identify unique miRNA profiles in lung carcinomas, we evaluated the expression levels of 723 miRNAs in LCM-selected small cell lung carcinoma(SCLC), adenocarcinoma(AC) and squamous cell carcinoma(SQ) cells derived from 82 snap-frozen surgical specimens using microarrays. Hierarchical clustering analysis showed that 16 of 16 SCLC, 28 of 36 AC, and 29 of 30 SQ were correctly classified using 16 differentially expressed miRNAs.

CD109 regulates in vivo tumor invasion in lung adenocarcinoma through TGF-β signaling

Project description:CD109 is a glycosylphosphatidylinositol-anchored glycoprotein highly expressed in several types of human malignant tumors including lung cancers. We investigated the in vivo functions of CD109 protein in malignant lung tumors. CD109+/+ and CD109-/- K-ras[LSL-G12D/+];p53[fl/fl] (KP) mice were sacrificed at 20 to 23 weeks of age and total RNA was extracted from the lung tumors. SurePrint G3 Mouse GE Microarray 8×60K Ver.2.0 were performed.
