Time-series transcriptomic analysis of lung fibroblasts in bleomycin- and silica-induced pulmonary fibrosis

ABSTRACT: Pulmonary fibrosis (PF) is an intractable disorder with a poor prognosis. Although lung fibroblasts play central roles in PF, their key regulatory molecules remain unclear. To identify PF pathology-associated gene modules and their hub TFs in activated lung fibroblasts, we performed time-course transcriptome analysis of the fibroblasts purified from the lungs of bleomycin- and silica-treated Col1a2-GFP reporter mice.

Project description:Pulmonary fibrosis (PF) is an intractable disorder with a poor prognosis. Although lung fibroblasts play central roles in PF, their key regulatory molecules remain unclear. We performed transcriptome analysis of lung fibroblasts from bleomycin- and silica-treated murine lungs and identified 55 hub transcription factors highly connected to gene modules differentially expressed in PF. To elucidate whether fibroblast-specific intervention against the hub transcription factor Srebf1 modulates pathogenic activation of lung fibroblasts in vivo, we intratracheally-transferred active form of Srebf1-overexpressed fibroblasts into bleomycin-treated lungs and performed global transcriptome analysis.

Project description:Pulmonary fibrosis (PF) is a progressive fibrotic disease with a poor prognosis and suboptimal therapeutic options. Macrophages have been implicated in PF; however, the roles of macrophage subsets, particularly interstitial macrophages (IM), remain unknown. To address this issue, we performed time-series single-cell RNA sequencing (scRNA-seq) analysis in silica-induced PF model mice and clarify the characteristics of IM. In addition, to elucidate the origin of IM, we used CCR2-/- mice which supressed classical monocyte infiltration.

Gene expression analysis of lung fibroblasts in bleomycin-induced pulmonary fibrosis

Project description:We conducted fibroblast-specific transcriptome analysis by next generation sequencing in order to investigate qualitative change and activation signatures of lung fibroblasts in bleomycin-induced pulmonary fibrosis. Lung fibroblasts were identified by using reporter mice of collagen-α2(I), in which collagen I-producing fibroblasts were labeled with EGFP. Lungs were dissociated with protease sollution, and single cell suspension were stained with lineage markers (Ter119, CD45, CD31, EpCAM). Lineage- GFP+ cells were sorted out and mRNA was collected. Using serial analysis of gene expression (SAGE) method, we identified 2,973,937 SAGE tags (1,080,798 tags from saline-treated GFP+ fibroblasts and 1,893,139 tags from bleomycin-treated GFP+ fibroblasts). We found that genes related to extracellular matrix construction were highly up-regulated in fibroblasts from belomycin-treated lungs. Moreover, an analysis of mRNA profiles revealed biological functions such as proliferation, invasion, adhesion, and migration were promoted in fibroblasts from bleomycin-treated lung, which recapitulated the role of fibroblasts in the fibrogenesis. These fibroblast-specific gene expression profiles will be important notions in future fibrosis studies. mRNA profiles of Lung fibroblasts from 3 mice at day 14 after saline or bleomycin treatment.

Lung response to crystalline silica exposure in rats

Project description:Exposure to crystalline silica results in serious health effects, most notably, silicosis and cancer. An understanding of the silica-induced lung toxicity is critical for the intervention and/or prevention of its adverse health effects. Rats were exposed by inhalation to air or crystalline silica (15 mg/m3, 6 hours/day for 5 days). At post-exposure time intervals of 1, 3, 6, 9, 12, and 18 months, the control and silica exposed rats were euthanized, and lung toxicity and gene expression profiles determined. Histological changes indicative of lung toxicity detected in the silica exposed rats included infiltration of neutrophils, thickening of alveolar epithelium, and fibrosis. Significant increases in lactate dehydrogenase activity, number of phagocytes, and inflammatory cytokine levels were detected in the bronchoalveolar lavage (BAL) obtained from the silica exposed rats compared with the corresponding time-matched controls. Significant changes in lung gene expression profiles, corresponding to the changes in the lung toxicity parameters analyzed, were detected in the silica exposed rats. The BAL parameters of toxicity and inflammation peaked at the 12-months post-exposure time interval and declined subsequently. However, lung fibrosis continued to progress being highest at the 18-month post-exposure time interval. These results suggest that inflammation may be required for the initiation but not for the progression and/or maintenance of lung fibrosis in response to silica exposure in the rats.

Transcriptome analysis of activated fibroblasts after intratracheal transfer in bleomycin-induced lung fibrosis

Project description:Intratracheal transfer of isolated lung fibroblasts in bleomycin-induced lung fibrosis recapitulates the activation process of lung fibroblasts after epithelial injury. In order to investigate gene expression signatures of transferred fibroblasts, we purified transferred fibroblasts 2, 4, and 7 days after the transfer and performed transcriptome analysis. We also isolated Acta2 high and low cells by using Acta2-mKO1 reporter mice 4 days after the transfer.

Development of gene expression signatures of murine silicosis in the lung CD45-negative tissue cells from CCR2 knockout mice

Project description:Pulmonary fibrosis (PF) is an intractable disorder with a poor prognosis. Although macrophages are known to promote both the initiation and resolution of lung injury in reversible PF, it remains unclear how macrophages contribute to the progression of chronic PF. The object of this study was to investigate the role of inflammatory monocyte-derived macrophages (MMs) in the transcriptomic signatures of the lung tissue cells from murine progressive PF. We collected CD45-negative lung tissue cells from silica-treated CCR2 knockout and WT mice on days 28, 40 and untreated mice on day 0 post-aspiration and performed global transcriptome analyses using microarray. Data were analyzed by fuzzy c-means or CLICK clustering, gene set enrichment analysis, and network analyses. Global transcriptome analyses revealed that MM deficiency potentiated changes in gene-expression in tissue cells, closely matching trends seen in human chronic PF. Regulatory network analysis of transcriptome data suggested that MM-derived factors, such as tumor necrosis factor-α, were involved in the suppression of tissue remodeling-related gene expression. Overall, these results demonstrate that MMs suppress tissue cell responses and associated pathology in progressive PF.
