Project description:Neuronal sub-type diversity in the hypothalamus is staggeringly immense. To investigate the role of epigenetic regulation in hypothalamic development in the generation of this cellular diversity; a floxed Eed allele was crossed to the early, pan-CNS Cre deleter Sox1-Cre, resulting in loss of H3K27me3 in the entire Mus musculus CNS by E11.5. E12.5, E13.5, E15.5, and E16.5 embryonic mouse hypothalamic cells were dissected and analysed by single cell RNA sequencing, on the Illimina/BioRad platform.

PRC2 molecule EED is a target of epigenetic therapy of neuroblastoma

Project description:Epigenetic modification by polycomb repressive complex (PRC) molecules appears to have a role in tumorigenesis and aggressiveness of neuroblastoma (NB). Embryonic Ectoderm Development (EED) is a member of PRC2 complex and binds the H3K27me3 mark deposited by EZH2, via propagation on adjacent nucleosomes. Here we studied the molecular roles of EED in MYCN-amplified neuroblastoma cells by using EED-knocked down shRNAs, EED-knocked out sgRNAs, and EED small molecule inhibitor EED226. EED suppression profoundly inhibited the NB cell proliferation and flat-and soft agar colony formation. Transcriptome analysis by microarray of the EED-KD NB cells indicated the de-repression of the cell cycle regulated and differentiation-related genes; GSEA analysis results suggested that cell cycle repressed gene sets were strongly upregulated. Further, epigenetic treatment by the combination of EED inhibitor EED226 and HDAC inhibitor valproic acid effectively suppressed NB cell proliferation and colony formation. The combinatory epigenetic treatment up-regulated the cell cycle regulation- and differentiation-related genes.

Gene expression profiling of Eed knockout and Ezh2 knockout small intestinal crypts [RNA-seq]

Project description:Polycomb-mediated gene repression plays an important role in adult stem cell maintenance. We knocked out (using the inducible AhCre-LoxP system) Polycomb genes Eed and Ezh2 in the intestine for 6 weeks, after which crypts - the small intestinal stem cell zone - were harvested and RNA sequenced. We found Wnt, Notch and cell cycle pathways to be affected in Eed knockout (KO) but not Ezh2 KO crypts. Direct targets of Eed were determined by comparing this data with ChIP-sequencing. Small intestinal crypt mRNA profiles of 6 weeks-induced 12 weeks old Eed KO, Ezh2 KO and WT mice (all triplicates) as well as 10 days-induced Eed KO and WT organoids (duplicates) were generated by RNA sequencing over two runs and using IlluminaHiseq2000 and Hiseq2500.

RNAseq Data of Neural Stem Cells, Glial progenitors and Sox1 positive Glial progenitors

Project description:With this study we aimed to characterize the changes invoked in glial progenitor cells by activation of the endogenous copy of the master transcription factor Sox1. For this study, a progenitor cell line was derived from ES cells carrying a heterozygous GFP knock-in in the Sox1 ORF. Sox1 positive cells were identified by GFP expression, and separated by FACS. As control population, Sox1 negative progenitors were used, as well as GFP sorted and unsorted, Sox1 positive Neuroepithelial cells derived from the same ES cell line.
