De novo transcriptome characterization of Nitraria sibirica Pall. under salt stress

ABSTRACT: We will use high-throughput sequencing technology to study gene expression under NaCl treatment, screen for differential expressed genes, and then analyze the gene regulation features. Nitraria sibirica Pall. seedlings were treated by 0, 100 and 400 mM NaCl with 3 replicates，and the leaves were harvested after treated 3 days. Extracting total RNA of leaves and then sequencing by Illumina HiSeq 2000 sequencing platform. Our study provides a basis for the study of salt-tolerant gene resources in Nitraria sibirica Pall.

Project description:Grapevine rootstock 1616C shoots were sterilized and cultured on Murashige & Skoog (MS) medium containing 2% sucrose (w/v). Plantlets were grown in a growth chamber with a 16-h light/8-h dark cycle for 10 weeks at 25 °C. Plantlets with 4–5 leaves were chosen for use in stress treatments. Experiments were conducted with treatment groups: The control (C, without any chemical treatment), TM (treated with 5 μg mL-1 tunicamycin (TM)) and salt (treated with 400 mM NaCl). Transcriptome profiling of abiotic responses to heat, cold, salt, and osmotic stress of Capsicum annuum L.

Project description:We sought to investigate the scope of transcriptome analyses of peppers subjected to four major environment stresses (heat, cold, drought, and salinity). For this, at the six-true-leaf stage, plants were subjected to a temperature of 10°C or 40°C to mimic cold or heat stress, respectively. For salinity stress, plants were treated with 50 mL of a 400 mM NaCl solution; for osmotic stress, the peppers were treated with 50 mL of 400 mM mannitol. For RNA-seq library construction, the third or fourth leaves from four plants were harvested per replicate at 0, 3, 6, 12, 24, and 72 h after treatment. A total of 204.68 Gb of transcriptome data were generated using transcriptome analysis pipelines consisting of quality control, quantification, and differential gene expression analyses. A hierarchical clustering of gene expression data were used to infer the quality of the RNA-seq data and the characteristics of samples in each treatment. The extensive transcriptome data obtained will provide valuable information for future studies of crops exposed to abiotic stresses.

Transgenic and conventional cultivar comparison in response to salt stress

Project description:Soybean is one of the main sources of oil worldwide. Salinity severely affect its yield. GmSIN1 is a NAC transcription factor coding gene. Its overexpression (OE) transgenic lines greatly improved the yield in both common and saline fields. This study focuses on founding changes genes between GmSIN1 OE transgenic seedlings and control seedlings under salt stress or non-salt stress conditions. Illumina Solexa sequencing platform was used for the comparative analysis of transcriptome profiles in the roots and leaves of GmSIN1 OE transgenic seedlings and WEI6823 (control) seedlings under mock or 150 mM NaCl treatment for 6 hrs.

Transcript profile analysis suggests marker genes to distinguish between Phase 0 and Phase 1 responses of Arabidopsis to salt stress

Project description:Most physiological and molecular mechanisms of salinity stress are researched based on salt shock conditions. However, salt shock doesn’t occur in agricultural practice or natural ecosystem. In the fields, salts accumulate gradually through high salt or sodium irrigation water and poor managements that allow ground water to rise to soil surface. Therefore, it is more reasonable to research salinity stress in a mild way (stepwise salt addition). The objective of this study is to select marker genes to differentiate between salt shock (Phase 0) and salt stress (Phase 1). Three replicates were used for all RNA-Seq experiments conducted on control, Phase 0 and Phase 1 samples in Arabidopsis thaliana. Phase 0 samples (rosette leaves) were harvested 1 hour later from 105 mM NaCl salt shock treatment; Phase 1 samples (rosette leaves) were harvested 2 days later after reaching 90 mM NaCl by a stepwise addition (15 mM NaCl per day).

Gene expression profile for SvGRP-transformant and WT Arabidopsis seedlings under salt stress

Project description:Sprobolus virginicus is a halophytic C4 grass found in worldwide from tropical to warm temperate regions. A Japanese genotype showed a salinity tolerance up to 1,500 mM NaCl, a three-fold higher concentration than seawater salinity. To identify key genes involved in the regulation of salt tolerance in S. virginicus, random cDNA libraries were constructed from salt-treated leaves, and were introduced into Arabidopsis for salt tolerant plant screening. Eight independent transgenic lines were found to be more salt tolerant than wild type from the screen of 3011 lines on the medium containing 175 mM NaCl. Among the selected lines, two contained cDNAs encoding glycine-rich RNA-binding proteins (GRPs). To identify transcriptomic change in the GRP-transgenic line, we performed microarray analysis of the transgenic line and WTunder salt stress.

When exposed to saline soil, this salt-tolerant crop takes up sodium and chloride ions and sequesters large NaCl quantities in epidermal bladders cells (EBC). We have analyzed the Quinoa EBC transcriptome by RNA sequencing and elucidated the molecular identity and function of key ion transporters. Thereby we analyzed transcripts differentially expressed between EBCs and total leaves under control conditions.
