Project description:GPCRs have emerged as crucial regulators of muscle stem cell (MuSC) quiescence, yet the specific repertoire of GPCRs in quiescent MuSCs and the underlying regulatory network remain largely elusive. Latent enhancers unveiled by stimulation expand and adapt the available cis-regulatory repertoire (ChIP-seq)

Project description:According to current models, transcription factors (TFs) activated by extracellular stimuli operate in the context of a pre-established enhancer repertoire induced and maintained by lineage-specific TFs. Here, we uncovered the existence of latent enhancers, defined as regions of the genome that in terminally differentiated cells are poorly accessible and lack the histone marks characteristic of enhancers, but readily acquire these features in response to extracellular cues. Stimulation of resting macrophages caused simultaneous binding of stimulus-activated TFs and lineage-determining TFs to these regions, enabling deposition of enhancer-specific features. Once unveiled, these enhancers did not return to a latent state even when stimulation ceased; instead, they persisted and mediated a faster and stronger response upon restimulation. We suggest that stimulus-specific expansion of the available cis-regulatory repertoire provides an epigenomic memory of the exposure to environmental agents. Chromatin immunoprecipitations of H3 lysine 4 mono-methylated, H3 lysine 27 acetylated, H3 lysine 4 tri-methylated, the transcription factor PU.1 and total RNA polymerase II followed by multiparallel sequencing performed in murine bone marrow-derived macrophages (BMDMs). Experiments were carried out in untreated cells as well as in cells treated for 4hrs (lipopolysaccharide (LPS), IFNg, IL4, TNFa, TGFb1, IL1b, MALP2, CpG) and 24hrs (LPS).

RNA seq of pancreatic cancer-associated fibroblasts

Project description:Transcriptomic profiling of pancreatic cancer-associated fibroblasts (CAFs) was done to evaluate the expression of GPCRs. The same was also done for normal pancreatic stellate cells, so as to evaluate whether a population of GPCRs shows increased expression in CAFs vs their normal precursors. We report the discovery of a novel GPCR in CAFs; we demonstrate this GPCR helps to drive the cross-talk between CAFs and cancer cells, enhancing the growth of pancreatic cancer cells.

An engineered trafficking biosensor reveals a role for DNAJC13 in DOR downregulation

Project description:Trafficking of G protein-coupled receptors (GPCRs) through the endo-lysosomal pathway is critical to homeostatic regulation of GPCRs following activation with agonist. Identifying the genes involved in GPCR trafficking is challenging due to the complexity of sorting operations and low affinity protein-receptor interactions. Here we show that the engineered enzyme APEX2 is a highly sensitive biosensor for GPCR trafficking to the lysosome, and this trafficking can be monitored through APEX-based activation of fluorogenic substrates such as Amplex UltraRed (AUR). We used GPCR-APEX2/AUR to perform a genome-wide CRISPR interference screen focused on the delta type opioid receptor (DOR), a GPCR which modulates anxiety and pain. We provide a genetic map of components in the endo-lysosomal pathway necessary for DOR trafficking to the lysosome and subsequent downregulation. Using our GPCR-APEX2 pipeline, we demonstrate that a gene identified in our screen, DNAJC13, controls trafficking of DOR to the lysosome by regulating the endosomal proteome and endosomal homeostasis.

Multidimensional Deep Receptor Scanning Reveals Constraints on GPCR Biosynthesis [Ribo-Seq]

Project description:G protein-coupled receptors (GPCRs) mediate a variety of signaling pathways and are among the most common pharmacological targets. While advances in structural biochemistry have provided deep functional insights into dozens of key receptors, many of the 800+ human GPCRs remain understudied. In the following, we introduce a versatile “deep receptor scanning” platform that can be used to experimentally characterize 767 human GPCRs and 174 known GPCR splice variants in parallel. We quantitatively characterize the relative abundance of receptor transcripts, their translational efficiency, and the plasma membrane expression of each receptor in the context of a recombinant pool of HEK293T cells expressing individual GPCRs. We then employ machine learning to identify specific structural features that modulate GPCR expression. This experimental platform and informatic approach are compatible with a variety of assays and can be used to efficiently explore the biochemical and pharmacological properties of the GPCRome.

Array-based genome-wide transcriptome analysis of IL-4-treated RAW264 macrohage cell line

Project description:The role of G-protein-coupled receptors (GPCRs) in the macrophage polarization remains not well understood. In this study, we illuminate the role of Gpr137b, a GPCR expressed strongly in macrophages, in macrophage polarization. We used RAW264 as a mouse macrophage-like cell line and generated Gpr137b-knockout (KO) cell clones using the CRISPR/Cas9 genome editing system. The Gpr137b-KO and wildtype cells were the treated with interleukin-4 (IL-4) to induce M2 polarization, and their gene expression was analyzed using microarrays.
