Project description:Long non-coding RNAs (lncRNAs) make up a vast majority of the human transcriptome and have key regulatory functions. We performed unbiased de novo annotation of transcripts expressed during the humoral immune response in humans. Remarkably, 30% of the total human genome is transcribed during this process, and yet 58% of these transcripts manifest striking differential expression indicating phylogenetic relationships among cell types that is even more robust than coding genes. We provide a regulatory atlas of lncRNAs in naïve B and GC B-cells that indicates their partition into ten functionally distinct categories based on chromatin features including H3K4me1, H3K4me2, H3K4me3, H3K27ac, H3K27me3, DNase hypersensitivity, CTCF, EP300, CREBBP, MED1, BRD4, FOXO1 and FOXP1 localization. This procedure defined lncRNAs classes such as enhancer RNA (eRNA), bivalent lncRNA, and CTCF associated, among others. eRNAs are transcribed in 8.6% of regular enhancers and 36.5% of super enhancers, associated with coding genes that participate in critical immune regulatory pathways. Plasma cells uniquely featured high levels of circular RNAs accounted for by and reflecting the combinatorial clonal state of the Immunoglobulin loci.

Impact of Hells loss-of-function on DNA methylation in B cells during humoral immune responses: kinetic comparison of Mb1-Hells knockout and control mice by bulk RNA sequencing.

Project description:The transcriptomic impact of Hells loss-of-function was quantified by RNA sequencing of sample from conditional knockout (Mb1-Cre+/WT HellsF/F) and littermate control mice (Mb1-CreWT/WT HellsF/F). Three time points were chosen to follow the kinetic: day 0 for naïve B cells collection, day 7 and day 14 post NP-CGG intraperitoneal immunization for germinal center B cells collection. At each time point, 4 mice of each genotype were used. Live cells were FACS sorted (AriaIII) using surface markers as follows: B220+CD21+CD23+ for naïve B cells, and B220+CD95+GL7+ for germinal center B cells. Due to their low frequency, germinal center B cells were FACS-sorted twice using the same gating strategy. Collected samples were lysed and processed for RNA extraction.

Gene expression in germinal center light zone, dark zone, and naïve B cells

Project description:Microarrays of gene expression in mouse germinal center B cells photoactivated in the light zone or dark zone, and of naïve cells for comparison. We used microarray data to identify genes differentially expressed by B cells in the light and dark zones of the germinal center. Light and dark zone cells were photoactivated in day 7 germinal centers and sorted by flow cytometry. Naïve splenic B cells(IgD+CD19+) were sorted for comparison.

Role of activated PI3K-delta signaling in humoral immunity

Project description:We report the high-throughput profiling of murine naive B cells, germinal center (dark zone and light zone) B cells, and plasma cells transcriptome. By obtaining over 5 million bases of sequence, we generated genome-wide expression maps of cell subsets from WT mice and aPIK3CD mice. We find that activated PIK3CD signaling lead to significant alteration in gene expression of plasma cells.
