Real-time quantitative PCR analysis of human stroke patients recovering from upper extremity hemiparesis

ABSTRACT: Fasting blood samples were collected from 27 stroke patients in EDTA tubes mean 19 days post-stroke, plasma was extracted and frozen at -80C, then 200uL of plasma sent for qPCR.

Stroke Recovery Dominated by Dysregulation of Complement System – A Longitudinal Proteomics Pathway Analysis

Project description:Post-stroke recovery is an ongoing process as the brain attempts to reverse or minimize ischemia- induced disturbances in multiple biological systems. Currently, the longitudinal profile of molecular changes in patients post-stroke is relatively unknown. We therefore aimed to characterise biological pathways in plasma involved in post-stroke recovery using a discovery proteomics workflow coupled with a topological pathway systems biology approach. Blood samples (n = 180, EDTA plasma) were taken from a subgroup of 60 first episode stroke survivors from the Australian START cohort over 3 timepoints: 3-7 days (T1), 3-months (T2) and 12-months (T3) post primary event . Samples were analysed by liquid chromatography mass spectrometry (LC-MS) on the Q Exactive HF hybrid quadrupole-Orbitrap (Thermo-Fisher Scientific) using label-free quantification. The proteomics results were analysed for differential expression of all identified proteins for all available pairwise time-point comparisons. The resulting significant lists of proteins were then submitted for Gene Graph Enrichment Analysis (GGEA).

Single cell RNAseq reveal covid19 patient immune response

Project description:Eighteen patients admitted to CSMC and diagnosed with COVID19 by RT-PCR were stratified into COVID19 mild/moderate, severe, and recovery groups (n=5-6/group). Venous blood was collected into EDTA coated tubes and centrifuged to separate plasma and buffy coat. Plasma was collected and frozen at -80C, and the buffy coat was collected into cryo-preservation media and frozen at -80C. Recovered cells are sorted for live-dead staining, then fixed with methanol. Fixed single cells were further captured using 10x chromium Next GEM 3 prime v3.1 kit. Two patients samples from the same group were mixed, captured and sequenced together.

DNA methylation variability in a pilot study group with ischemic stroke

Project description:Elevated plasma homocysteine is an independent risk factor for cardiovascular disease and stroke, however the etiology remains poorly understood. Elevated homocysteine is known to inhibit methyltransferases including DNA methyltransferases, but no methylome-wide analysis of elevated homocysteine has been reported. Peripheral blood genomic DNA methylation in 8 Singaporean-Chinese ischemic stroke patients (4 male, 4 female) with varying homocysteine titer and hypertensive status were profiled using methyl-CpG binding domain (MBD) protein-enriched genome sequencing (MBD-seq) on Illumina Genome Analyzer IIx. A methylome wide screen was undertaken for gender, total plasma homocysteine, hypertension and age. The data show considerable variability within the small cohort, including at genes which are related to one carbon metabolism and cardiovascular disease. Neutrophil extracellular traps melt Peyer’s patches following stroke and myocardial infarction

Project description:Sterile tissue injury after stroke causes lymphocyte contraction in lymphoid tissues and may decrease circulating IgA-levels. Intestinal Peyer’s patches (PP) harbor large numbers of IgA+ B cell precursors and plasma cells. Whether and how tissue injury triggers PP-B cell death, thereby mediating IgA-loss, is unknown. We found decreased circulating IgA levels in stroke and myocardial infarction patients. Experimental stroke and myocardial infarction in mice phenocopied the human situation. Decreased plasma and fecal IgA were accompanied by rapid and macroscopic shrinkage of PP caused by substantial losses of PP-resident IgA+ precursors and plasma cells in mice. Tissue injury induced neutrophil activation endowed with the release of toxic neutrophil extracellular traps (NETs). Antibody-mediated or genetically- induced neutrophil loss, digestion of NETs, or inhibition of their release by the Gasdermin D blockade completely prevented lymphocyte loss and PP shrinkage. We also identified NETs in the plasma of stroke and myocardial infarction patients. Hence, tissue injury induces systemic NET-release, which might be targeted to maintain immune homeostasis at mucosal barriers.
