Project description:Gene expression profiling (GEP) can reveal characteristic signatures associated with distinct biologic subtypes of acute lymphoblastic leukemia (ALL). We performed GEP on Down syndrome (DS) and comparison non-Down syndrome (NDS) ALL cases to identify biologic differences between these groups. Ficoll-enriched, cryopreserved diagnostic bone marrow samples were obtained from patients with newly diagnosed B-precursor acute lymphoblastic leukemia.

Analysis of metabolic characteristics of peripheral blood mononuclear cells in patients with leukemia at the single cell level

Project description:We collected peripheral blood from leukemia patients at different stages, including those newly diagnosed as untreated, as well as those in remission on therapy, with a subset of samples including peripheral blood and bone marrow samples. First, mononuclear cells were isolated from the collected peripheral blood, followed by single-cell RNA sequencing and follow-up sequencing results for subgroup classification, focusing on changes such as glycolipid metabolism of B cells as well as T cells. The aim of this project was to explore the changes in metabolic remodeling in leukemia patients with the aid of single-cell technology to provide assistance in the diagnosis and treatment of the disease.

Clinical significance of recurrent copy number abnormalities revealed by SNP array in childhood T-cell acute lymphoblastic leukemia

Project description:T-cell acute lymphoblastic leukemia (T-ALL) is a genetically highly heterogeneous disease, and numerous genetic aberrations in the leukemic genome are responsible for the biological and clinical differences among particular ALL subtypes. However, there is limited knowledge about the association of whole genome copy number abnormalities (CNAs) in childhood T-cell ALL with the course of leukemia and outcome. The aim of study was identification the pattern of whole genome CNAs in 86 newly diagnosed childhood T-ALL using a high-density single-nucleotide polymorphism (SNP) array.A series of bone marrow aspirates from 86 children with newly diagnosed T-ALL were analysed prior to any oncological treatment.

Transcription profiling of human ALL patients used to construct a classification signature (COALL cohort)

Project description:Childhood acute lymphoblastic leukemia (ALL) comprises a large group of genetic subtypes with a favorable prognosis characterized by a TEL-AML1-fusion, hyperdiploidy (>50 chromosomes) or E2A-PBX1 fusion and a smaller group with unfavorable outcome characterized by either a BCR-ABL-fusion, MLL-rearrangement or T-ALL. About 25% of precursor B-ALL are currently genetically unclassified and have an intermediate prognosis. The present study used genome-wide strategies to reveal new biological insights and advance the prognostic classification of childhood ALL. A double-loop cross validation was used to construct a classifier based on gene expression in ALL cells from 190 newly diagnosed cases (COALL cohort, GEO GSE13425) with a prediction accuracy of 90%. T-ALL, TEL-AML1-positive, hyperdiploid and E2A-rearranged cases were identified with 100% sensitivity and â¥94% specificity. The classifier accuracy was confirmed in an independent cohort of 107 cases (87.9%, DCOG cohort, GEO GSE13351). Experiment Overall Design: 190 bone marrow and peripheral blood samples were collected at diagnosis and frozen. They were later thawed and hybridized to Affymetrix U133A arrays.

Project description:To shed light on the molecular bases of B-lineage acute lymphoblastic leukemia lacking known rearrangements (B-NEG ALL) and the differences between children and adults, we analyzed 168 B-NEG ALLs - including children, adolescents/young adults (AYA) and adults by genome-wide technologies, namely Next-generation sequencing and copy number aberration (CNA). Affymetrix SNP array analysis was performed according to the manufacturer's directions on DNA extracted from bone marrow sampled at diagnosis and paired germline DNA extracted from peripheral blood/bone marrow at complete remission or saliva.

Transcription profiling of human CD3+ T cells derived from bone marrow or peripheral blood of aplastic anemia patients

Project description:CD3+ T cells derived from bone marrow aspirates and peripheral blood samples of newly diagnosed AA patients and healthy volunteers were analysed using Affymetrix HG_U133A GeneChips. Additionally, two patients were studied after achieving a partial remission (post-Therapy). Experiment Overall Design: Altogether, we analysed 8 different samples. Pool I contained three female and one male patients, 19 to 70 years old, suffering from (severe) aplastic anemia. From these four donors, samples derived from bone marrow aspirates and from peripheral blood, were pooled on total-RNA basis. Pool II consisted of additional two patients, one male (64 years old) and one female (70 years old). From both donors, total-RNA was extracted and pooled from CD3+ T cells derived either from bone marrow or peripheral blood, each prior and post therapy. Healthy control pools included three donors for the peripheral blood sample and two donors for bone marrow derived T cells.
