Transcriptome of the ansamitocin producer Actinosynnema pretiosum ATCC 31280

ABSTRACT: To explore gene expression and search for the ansamitocin resistant genes during fermentation, total RNA of the ansmitocin high producer NXJ-24 and the wildtype strain ATCC31280 were extracted and sequenced. The gene expression values from day 1 to day 5 of NXJ-24 and day 5 of ATCC31280 were compared. 6 genes were considered most likely to be the ansamitocin transporter genes.

RNA-seq analysis of glucose fermentation by the natural Isopropanol producer Clostridium beijerinckii DSM6423

Project description:Purpose:C. beijerinckii DSM 6423 is the most cited natural IpOH producer. Improving the natural production of this strain through a targeted approach required a full sequencing and characterization of its genome, together with transcriptomic analyses of its own regulations.The goals of this study are then to evaluate the transcriptional profile (RNA-Seq) of C. beijerinckii DSM6423, a natural isopropanol producer, during a fermentation of glucose in controlled bioreactors. Methods : A RNA-Seq approach was chosen in order to have a timelapse study of DSM 6423 throughout the fermentation process. Three independent duplicate fermentations of DSM 6423 were carried out in bioreactors on three different weeks, showing good reproducibility. On each cultivation, five biomass samples were collected for RNA-Seq analyses.and DNA was eliminated after DNAse I treatment (AM1906, Invitrogen). The 15 resulting RNA samples were sequenced and analyzed using the previously reconstructed genome of DSM 6423. Results: Using a data analysis workflow (TAMARA) developed by the Genoscope platform of Evry, we were able to highlight the transcriptional regulation along the fermentation by calculating the transcription profiles of each gene, using the 3h sample as reference. Clustering was performed using CAST algorithm revealed 8 clusters containing 953 genes and corresponding to genes up-regulated at 6, 8, 11 or 24 hours and gene down-regulated at 6, 8, 11 or 24 hours. Conclusion : Such analyses were carried out in this study and provide useful data to better understand the genetic background and the physiological specificities of C. beijerinckii DSM6423 isopropanol producer. Notably, this work is the first omic study of a natural IBE producer. The data gathered needs time for proper exploitation, but a better understanding of the metabolic pathways and various genes involved opens the door for future targeted approaches.

Transcriptome of ansamitocin P-3 producer Actinosynnema pretiosum ATCC 31280

Project description:In submerged cultivation of filamentous microbes, including actinomycetes, complex morphology is one of the critical process features for secondary metabolites production. Ansamitocin P-3 (AP-3), an antitumor agent, is a secondary metabolite produced by Actinosynnema pretiosum ATCC 31280. An excessive mycelial fragmentation of A. pretiosum ATCC 31280 was observed during the early stage of fermentation. In order to identify genes involved in the early mycelial fragmentation, the total RNAs of mycelia collected at 15, 18, and 24 h were extracted and subjected to transcriptome sequencing using RNA-seq technology.Through comparative transcriptomic analysis, a subtilisin-like serine peptidase encoded gene APASM_4178 was identified to be responsible for the mycelial fragmentation. Mutant WYT-5 with the APASM_4178 deletion showed increased biomass and improved AP-3 yield by 43.65%.

Transcriptome of the geldanamycin producer Streptomyces hygroscopicus XM201

Project description:For systematically improving geldanamycin yield, we investigated the gene expression profile on the fourth day during geldanamycin fermentation (geldanamycin began to largely accumulated on this day). According to the RNA-seq data, we deduced that the PKS genes gdmAI-AIII are rate-limiting genes for geldanamycin biosynthesis. We also found a strong endogeneous promoter according to the RNA-seq data and the reporter gene. Replacing the native PKS promoter with this strong promoter brought an obvious increase in geldanamycin yield.

Analysis of transcriptomics and metabolomics reveal glutathione pathway contributed to laccase production of medicinal fungi Cerrena unicolor 87613

Project description:In this project, the transcriptomic data was obtained from the 6-day and 10-day submerged cultures of Cerrena unicolor sp. 87613 under PDA media, respectively. C.unicolor is reported to be an important medicinal fungus as well as an efficient laccase producer. Interestingly, C.unicolor sp.87613 presented a highest laccase production with ~420 U/mL at fermentation day 6, while the laccase production was reduced by ~27% at fermentation day 10. Therefore, these collected data were used to unveil the potential regulatory mechanism of laccase production. Besides, these transcriptomic data also provide essential data source for a better understanding of C.unicolor in various aspects.

Transcriptomic insights of a 1,3-Propanediol producer Clostridium strain isolated from Colombian soil

Project description:The possibility of establishing a Clostridium-based biorefinery is an attractive and viable alternative, due to the wide metabolic versatility of these microorganisms. The Bioprocesses and Bioprospecting group of the Universidad Nacional de Colombia has obtained the genome of Clostridium sp. IBUN13A, which has shown the ability to produce solvents from various substrates and postulated the need to expand the knowledge of the physiology of the bacteria, so, this study establishes the differences in the transcriptomic profile of the strain when it is cultivated in glycerol respect to glucose after 24 hours of fermentation. For this, a RNA-seq study was carried out, and some of the genes that increased its expression on glycerol were related to the oxidative route of its consumption. The enrichment analysis of Gene Ontology terms showed that the biological phenomena with the highest representation within the differentially expressed genes correspond to oxidation-reduction processes. This first approach to the global transcriptomic study of glycerol fermentation allows the understanding of the metabolism of the microorganism with the purpose of choosing targets for genetic modification.
