Analysis of gene expression changes in MLL-rearranged leukaemia cell lines with induced resistance against CCI-006

ABSTRACT: Gene expression analysis of two MLL-r leukaemia cell lines (SM6p2 and SM6p3) and the parental PER-485 MLL-rearranged leukaemia cell line they were derived from by continuous culturing in CCI-006. SM6p2 and SM6p3 thereby developed induced resistance against the compound. The aim of this experiment was to identify any gene expression changes in SM6p2 and SM6p3 cells induced by continuous culturing in CCI-006, thereby potentially providing insight into the mechanisms of primary and induced resistance of MLL-rearranged leukaemia cell lines against the cytotoxic compound CCI-006.

The objective of this studywas to evaluate CCI-779 as a radio-sensitizing agent and to elucidate the underlying mechanisms. Liver transcriptome analysis after DF-006 treatment in an HBV mouse model

Project description:A new chemical entity, DF-006, has been shown to suppress HBV replication in an AAV-HBV mouse model. DF-006 activates NF-kB signaling. In order to elucidate the mechanism of action of DF-006, specifically the genes expression stimulated in the liver that mediated its anti-HBV efficacy, we perform deep sequencing of RNA samples taken from AAV-HBV mice 4 hours after 10 μg/kg DF-006 oral administration or vehicle control. AAV-HBV mouse models were established by injecting male C57B6/J mice with 1011 vg/mouse AAV-HBV (genotype D, serotype ayw, GenBank accession number: KX449554). Dosing with DF-006 resulted in a statistically significant increase of gene expression for 1,685 genes in the liver. We performed an over-representation analysis for Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment and found 53 pathways were significantly enriched. The top 10 pathways included those that involved viral infection (e.g., herpes, influenza, Epstein-Barr, hepatitis B, measles) and those that involved host innate responses (TNF, osteoclast differentiation, NF-κB, toll-like receptor, RIG-I -like receptor). qPCR analysis confirmed genes that are directly or indirectly induced through NF-kB pathway and are reported before to play a role in HBV suppression.

Transcription profiling of mouse spinocerebellar ataxia type 3 (SCA3) transgenic and wild type animals treated with CCI-779 or placebo

Project description:Spinocerebellar ataxia type 3 is a neurodegenerative disorder caused by the expansion of the polyglutamine repeat region within the ataxin-3 protein. The mutant protein forms intracellular aggregates in the brain. However, the cellular mechanisms causing toxicity are still poorly understood and there are currently no effective treatments. In this study we show that administration of a rapamycin ester, CCI-779, improves motor performance in a transgenic mouse model of SCA3. CCI-779 inhibits mammalian target of rapamycin (mTOR) and hence upregulates protein degradation by autophagy. CCI-779 reduces the number of aggregates seen in the brains of transgenic mice and decreases levels of cytosolic soluble mutant ataxin-3, while endogenous wild-type protein levels remain unaffected. CCI-779 is designed for long-term use in patients and therefore represents a possible therapeutic strategy for the treatment of SCA3. Using this disease model and treatment paradigm we employed a microarray approach to investigate transcriptional changes that might be important in the pathogenesis of SCA3. This approach identified Usp15, which showed expression changes at both the mRNA and protein level. Usp15 levels were also changed in mice expressing another mutant polyglutamine protein, huntingtin. In total we identified 16 transcripts that were decreased in transgenic ataxin-3 mice that were normalised following CCI-779 treatment, as the number of transcripts changed was low and the magnitude of these changes was small we suggest that transcriptional dysregulation may not be an important step in the primary pathogenesis of SCA3. Experiment Overall Design: We analyzed 19 brain samples in total. 4 samples from wt animals after placebo treatment. 5 samples from wt animals after CCI-779 treatment. 5 samples from SCA3 tg animals after placebo treatment. 5 samples from SCA3 tg animals after CCI-779 treatment.

An Ezh2 and Ezh1 dual inhibitor, UNC1999, re-shapes the landscape of H3K27me3 versus H3K27ac in MLL-AF9-transformed murine leukemia

Project description:Ezh2 and EZH1 are histone H3 lysine 27 (H3K27)-specific methyltransferases. Their hyperactive mutations and overexpression were found in cancer including various hematological malignancies. UNC1999 is a highly selective inhibitor for both enzymes. It suppresses H3K27 tri- and di-methylation globally and inhibits growth of MLL-rearranged acute leukemia. Here we performed ChIP-Seq to profile how UNC1999 affects distribution of H3K27me3 and its antagonizing H3K27ac in MLL-AF9-immortalized leukemia cells. We also performed ChIP-seq of SUZ12, an essential common cofactor of EZH2 and EZH1 following compound treatments. We treated MLL-AF9 transformed murine leukemia cells with DMSO, UNC1999 or UNC2400 (an inactive analog compound of UNC1999). Cells were then collected and used for ChIP-Sequencing of Input, H3K27me3, SUZ12, and H3K27ac.
