Project description:The hydroxycinnamic acid amides (HCAAs) are a diverse group of plant specialized phenylpropanoid metabolites distributed widely in the plant kingdom and are known to be involved in tolerance to abiotic and biotic stress. The HCAA clovamide is reported in a small number of distantly related species. To explore the contribution of specialized metabolites to disease resistance in cacao (Theobroma cacao L., chocolate tree), we performed untargeted metabolomics using liquid chromatography – tandem mass spectrometry (LC-MS/MS) and compared the basal metabolite profiles in leaves of two cacao genotypes with contrasting levels of susceptibility to Phytophthora spp. Leaves of the tolerant genotype ‘Scavina 6’ were found to accumulate dramatically higher levels of clovamide and several other HCAAs compared to the susceptible ‘Imperial College Selection 1’ (‘ICS1’). Clovamide was the most abundant metabolite in ‘Scavina 6’ leaf extracts based on MS signal, and was up to 58-fold higher in ‘Scavina 6’ than in ‘ICS1’. In vitro assays demonstrated that clovamide inhibits growth of three pathogens of cacao in the genus Phytophthora, is a substrate for cacao polyphenol oxidase, and is a contributor to enzymatic browning. Furthermore, clovamide inhibited proteinase and pectinase in vitro, activities associated with defense in plant-pathogen interactions. Fruit epidermal peels from both genotypes contained substantial amounts of clovamide, but two sulfated HCAAs were present at high abundance exclusively in ‘Scavina 6’ suggesting a potential functional role of these compounds. The potential to breed cacao with increased HCAAs for improved agricultural performance is discussed.

Project description:In order to identify variety-specific differences in defense response induction, Scavina 6 (Sca6) and Imperial College Selection 1 (ICS1) cacao plantlets were treated with 2mM SA or water as control and leaves of three developmental stages (A,C, E) were collected. This process was repeated 3 times yielding 32 samples, (Stage E ICS1 and Stage A Sca6 were collected only twice.) Averaging across developmental stages within each genotype, ICS1 had 436 up- and 601 down-regulated genes and Sca6 had 490 up- and 447 down-regulated genes (Benjamini-Hochberg p-value < 0.05). Analysis of gene annotations and Gene Ontology terms revealed that more PR genes and genes associated with defense response were up-regulated in ICS1, the more pathogen-susceptible genotype, while Sca6 had more genes associated with photosynthesis and energy generation.

Project description:Oomycetes from the genus Phytophthora are fungus-like plant pathogens that are devastating for agriculture and natural ecosystems. Due to particular physiological characteristics, no treatments against diseases caused by oomycetes are presently available. To develop such treatments, it appears essential to dissect the molecular mechanisms that determine the interaction between Phytophthora species and host plants. The present project is focused on the molecular mechanisms that underlie the compatible plant-oomycete interaction and plant disease.The laboratory developed a novel interaction system involving the model plant, Arabidopsis thaliana and Phytophthora parasitica, a soil-borne pathogen infecting a wide host range, thus representing the majority of Phytophthora species. A characteristic feature of the compatible Arabidopsis/Phytophthora parasitica interaction is an extended biotrophic phase, before infection becomes necrotrophic. Because the initial biotrophic phase is extremely short on natural (e.g. solanaceous) hosts, the Arabidopsis system provides the opportunity to analyze, for both interaction partners, the molecular events that determine the initiation of infection and the switch to necrotrophy.The present project aims at analyzing the compatible interaction between A. thaliana roots and Phytophthora parasitica. The Affymetrix A. thaliana full genome chip will be used to characterize modulations of the transcriptome occurring over a period of 24h from the onset of plant root infection to the beginning of necrotrophy. Parallel to this study, a custom designed Phytophthora parasitica biochip will enable analyzing of Phytophthora parasitica gene expression during the same stages. Project description:Within oomycetes, Phytophthora is a genus of eukaryotic microorganisms encompassing some of the most damaging plant pathogens. It spreads by airborne sporangia or waterborne zoospores. Zoospores perceive plant signals through chemotaxis and electrotaxis, and produce signals to attract other zoospores (autotaxis), resulting in auto-aggregation or biofilm formation on the plant surface. The mechanisms underlying intercellular communication and consequent attraction, adhesion and aggregation are largely unknown. Recent studies demonstrated that in Phytophthora parasitica the perception of K+ gradient induced coordinated motion and rapid aggregation. Based on this model, we combined data mining and ultrastructural microscopy analyses to propose a first definition of molecular events leading to oomycete aggregation. Results indicate that the transcriptome repertoire required for aggregation is fully functional already at this single zoospore stage, before aggregation or encystment. Freely swimming zoospores secrete or harbor proteins implied in aggregation through adhesion and extracellular matrix elaboration. They secrete vesicular and fibrillary material, including fibronectin-like proteins, resulting in intercellular structure formation. Consistently, the signature of transcriptome dynamics during transition from single-cell to aggregate is an upregulation of genes contributing to vesicular trafficking, possibly involved in adhesive proteins and extracellular matrix components mobilization. Moreover, the transcriptome signature suggests that pH homeostasis may contribute to aggregation by acting on both zoospore movement and adhesion.

Project description:This experiment contains Phytophthora sojae samples and RNA-seq data from experiment E-GEOD-29561 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-29651/) to understand gene expression during the P. sojae life cycle. The transcriptome of the oomycete plant pathogen Phytophthora sojae was profiled at 5 different developmental stages: mycelia (MY), zoosporangia (SP), zoospores (ZO), cysts (CY) and germinating cysts (GC); based on a 3'-tag digital gene expression (DGE) protocol. More than 90 million clean sequence tags were generated and compared to the P. sojae genome and its 19,027 predicted genes. A total of 14,969 genes were detected, of which 10,044 were deemed reliable because they mapped to unambiguous tags. A web-based server named the Phytophthora Transcriptional Database (PTD) has been established.

Project description:Cacao (Theobroma cacao) is a highly valuable crop with growing demands in the global market. However, cacao farmers often face challenges posed by black pod disease caused by Phytophthora spp. with P. palmivora as the most dominant. Regulations of various gene expression influence plant resistance to pathogens. One mechanism involves targeting mRNA of virulence genes in the invading pathogens, suppressing their infection. However, resistance also could be suppressed by plant-derived miRNAs that target their own defense genes. The objective of this study is to identify differentially expressed miRNAs in black pod resistant and susceptible Cacao varieties and to predict their targets in T. cacao and P. palmivora transcripts. In our research, 54 known miRNAs from 40 miRNA families and 67 Novel miRNAs were identified. As much as 17 miRNAs were differentially expressed in susceptible variety compared to resistant one, with 9 miRNAs were upregulated and 8 miRNAs downregulated. In T. cacao transcripts, the upregulated miRNAs were predicted to target several genes, including defense genes. The suppression of these defense genes can lead to a reduction in plant resistance against pathogen infection. While in P. palmivora transcripts, the upregulated miRNAs were predicted to target several genes, including P. palmivora effector genes and other important metabolism activities genes. In the future, limiting expression of miRNAs that target T. cacao's defense genes and applying miRNAs that target P. palmivora effector genes hold promise for enhancing cacao plant resistance against P. palmivora infection.

Project description:Total RNA extracted from Phytophthora sojae (strain P6497) and infected soybean hypocotyls (cultivar Harosoy) provided template for synthesis of cDNA probes used in the microarray hybridizations. Infected plant hypocotyls were sampled 6 h, 12 h, 24 h, and 48 h after inoculation. Mycelia were grown on synthetic media (H&S) or vegetable juice media (V8). Zoospores were sampled at 0 h, 2 h and 6 h after inducing encystment and germination by agitation. We used microarrays to characterize gene expression patterns in the root rot pathogen Phytophthora sojae and its host Glycine max.
