Project description:To detect the gene profiles in receptive uterus, two independent uteri are collected from pregnant day 4 mice and subjected to RNA-Seq. After aligned to mouse mm9 by Tophat2, RPKM value was calculated by Edger. Our results show that HMGB1 is one of the most abundant gene in the whole HMG family. The expression of HMGB1 was further confirmed by qPCR, ISH and immunofluorescence. The expression of HMGB1 was found expressed in very cells, indicating the essential role of HMGB1 for reproduction. This RNA-Seq data provides fundamental information for our further physiological study of HMGB1.

Project description:RNAseq analysis between cell types. RNA extracted using Qiagen mini total RNA isolation protocols (Qiagen, Germany). Samples were treated with DNase (Ambion), and sample integrity verified on the Agilent Bioanalyser with the RNA Nano chip. Illumina Tru-seq paired end strand specific sequencing (Illumina, USA) was carried out by on a NextSeq-550 sequencer (Edinburgh Clinical Research Facility, Western General Hospital, Edinburgh, Scotland, UK). 500ng of Total RNA underwent ribosomal RNA depletion (rRNA) prior to purification, fragmentation, random hexamer cDNA generation and purification with AMPure XP beads (Beckman-Coulter, USA). Multiple indexing adapters were ligated to ds cDNA with subsequent hybridisation onto flow cells, and DNA fragment enrichment by 15 cycle PCR for sequencing. Completed libraries were quantified by qPCR using the KAPA Illumina Library Quantification Kit (Illumina, USA) before multiplexing in two equimolar pools and running on two flow cells on the Illumina NextSeq 550. The resulting FastQ files were mapped to the reference genome (mm9) using the Tophat alignment tool (V1) on Illumina Basespace software and reads per kilobase per million (RPKM) scores calculated.

Project description:Purpose: The goal of this study is to obtain the differential gene expression in MED1fl/fl and MED1ΔMac peritoneal macrophages (PMs) stimulated with or without LPS. Methods: Pooled PMs were collected from 8-week-old MED1fl/fl and MED1ΔMac mice (n=6 mice/group), and then treated without or with lipopolysaccharide (LPS; 50 ng/mL) for 6 hours. PMs mRNA profiles were generated by deep sequencing, in duplicate, using Illumina NextSeq500. The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: reads were mapped to the mm9 whole genome using tophat and RPKM were calculated using cufflink. qRT–PCR validation was performed using SYBR Green assays. Results: Using an optimized data analysis workflow, we mapped about 12 million sequence reads per sample to the mouse genome (build mm9) and identified 24,130 transcripts in the PMs of MED1fl/fl and MED1ΔMac mice. Data analysis with TopHat and Cufflinks workflows revealed a significant overlap yet provided complementary insights in transcriptome profiling. Conclusions: Our study represents the detailed analysis of PMs transcriptomes, with biologic replicates, generated by RNA-seq technology. Our results show that the expression of more than 20 genes involved in innate immune response and M1 polarization was significantly higher in MED1ΔMac than in MED1fl/fl macrophages after LPS treatment. Upregulated genes in MED1ΔMac macrophages are the proinflammatory genes.

Project description:We reanalyzed published RNA-seq data to study 1) the genomic landscapes near surrounding regions of transcriptional start sites with regard to the gene expression activities and 2) the gene expression change upon transcription factor (MYBL1, ATF4) depletion. Raw data were downloaded from Sequence Read Archive (SRA) in National Center for Biotechnology Information (NCBI) database. FASTQ files were extracted with the SRA Toolkit version 2.5.5 and aligned using STAR 2.4.2 onto the mouse and human genome (mm9 and hg19, respectively). Gene expression was calculated as RPKM values using rpkmforgenes.py (Ramsköld et al., 2009).

Project description:The goal of this study is to evaluate transcriptome profiles that accompany mouse radial glial cells and astrocytes isolated from the developing central nervous system. GLAST-positivity, a marker of radial glia and astrocyte lineage, was exploited to isolate cells from postnatal day 0 (P0) and P8 mouse brains using GLAST-specific antibodies conjugated to magnetic beads. mRNA from four separate biological replicates of GLAST-positive cells for each postnatal stage were used to construct cDNA libraries following TruSeq RNA sample preparation. Sequencing of libraries was conducted on Illumina HiSeq2000 using 100bp paired-end reads with 25 million reads per sample. Sequenced reads were aligned to the mouse genome (mm9) with the TopHat workflow and fragments per kilobase of transcript per million (FPKM) was calculated. Differential expression was determined using EdgeR with continuous dispersion and false discovery rate was calculated. RNA-seq data confirmed appropriate expression of 45 known housekeeping genes from different cell types in both P0 and P8 post-natal mouse brain. Differential expression of 1438 genes at P0 and 1100 at P8 GLAST-positive cells were found to have a fold change ≥2 and FDR <0.05. 18 genes were confirmed with qRT-PCR, demonstrating the validity of the RNA-seq method.

Project description:In order to test the global effects of CpG island-centered gene regulation on global gene expression profile, pA+ RNA-seq data of diverse tissues and cell lines were gathered and profiled. All available mouse poly-A positive RNA-seq data (3,818 samples) were summarized and downloaded at May, 5th, 2015. Among them, excluding single cell RNA-seq or experiments whose expression verified gene counts are small (less than 5,000 genes with RPKM 0.5 or higher), 1,524 high quality RNA-seq data were used. Project description:To detect the gene profiles in decidualized stromal cells affected by SOX4, cultured stromal cells were transfected with siSOX4 and subjected to RNA-Seq. After aligned to mouse mm10 by HISAT2, RPKM value was calculated by Edger. Our results show that SOX4 was remarkable dimished after siSOX4 transfection. Meanwhile, some decidual marker genes were also changed significantly after SOX4 knockdow. The expression of SOX4 and other downstream genes were further confirmed by qPCR and westerblot. This RNA-Seq data provides fundamental information for our further physiological study of SOX4 during human stromal cells decidualization and fertility.
