MRNA profiles of nxf-1 (t2160) and wild type C. elegans in adult stage

ABSTRACT: Synchronized wild type and nxf-1(t2160) worms were grown at 15˚C. One-day old adult-stage worms were shifted to 25˚C for 16 hours, because t2160 is a ts allele. RNA was isolated using an RNeasy Mini kit (Qiagen,).

Project description:(Part 1) Gene expression profiles of C. elegans in response to P. aeruginosa. Synchronized larval stage 1 (L1) worms were raised on E. coli OP50 for 72 hours. These synchronized young adult (YA) animals were subsequently exposed to P. aeruginosa PA14 for 4 hours. 25dC. (Part 2) Gene expression profiles of C. elegans in response to Neomycin/Streptomycin-mediated recovery after a 4 hour exposure to P. aeruginosa. Synchronized larval stage 1 (L1) worms were raised on E. coli OP50 for 72 hours. These synchronized young adult (YA) animals were subsequently exposed to P. aeruginosa PA14 for 4 hours and then treated with Neomycin and shifted to E. coli OP50 plus Streptomycin plates for 6, 12, or 24 hours to resolve the infection. As a control for Neomycin/Streptomycin exposure, synchronized larval stage 1 (L1) worms were raised on E. coli OP50 for 72 hours and either shifted to fresh E. coli OP50 plates for 6 hours or treated with Neomycin and shifted to E. coli OP50 plus Streptomycin plates for 6 hours. 25dC.

Expression data in C. elegans L2 larvae after nhr-23 inhibition and in controls

Project description:NHR-23, a conserved member of the nuclear receptor family of transcription factors, is required for normal development in C. elegans where it plays a critical role in growth and molting. In a search for NHR-23 dependent genes, we performed whole genome comparative expression microarrays on both control and nhr-23 inhibited synchronized larvae. Genes that decreased in response to nhr-23 RNAi included several collagen genes. Unexpectedly, several hedgehog-related genes were also down-regulated after nhr-23 RNAi. A homozygous nhr-23 deletion allele was used to confirm the RNAi knockdown phenotypes and the changes in gene expression. Our results indicate that NHR-23 is a critical coregulator of functionally linked genes involved in growth and molting and reveal evolutionary parallels among the ecdysozoa. Synchronized populations of L1 larvae were plated with two sets of HT115 bacteria, one that had been transformed with the RNAi vector only (L4440 plasmid) and another that had been transformed with a vector targeting nhr-23 (clone 5174) [Proc Natl Acad Sci USA 98 (2001) 7360-7365]. Worms were kept on 2% agarose plates for 21 hr at 20C, collected, and approximately 200ml of worms resuspended in PBS were used in each individual experiment. Total RNA was isolated from frozen pellets using a Mixer-Mill (Miller-Mill 300) following an RNeasy Mini Kit (Qiagen, Germantown, MD) according to manufacturer protocol. Aliquots of cultures used for RNA isolation were kept on nhr-23 RNAi plates to confirm the knockdown phenotypic changes occurred during subsequent molts.

Project description:The hermaphrodite strain N2 (Bristol), fed with Escherichia coli OP50, was maintained and synchronized. Young adults were thoroughly washed before incubations for 5 h or 24 h in M9 buffer. Between 35,500 and 158,000 worms were used for each experiment. After incuabtion, supernatants were processed by differential centrigugation/ultracentrifugation to pellet extracellular vesicles and characterization of the protein contents by mass spectrometry.

Project description:affy_ath_2012_05 - affy_ath_2012_05 - The main objective is to determinate the influence of Ubiquitin-Like Proteases in plant transcriptional modulation. The experiment will also allow us to find what transcriptional cues are particularly affected in the mutants relatively to wild-type.-Seeds were stratified for 3 days at 4ºC in the dark. Afterwards, seeds were surface sterilized, sown onto MS media and grown at 23ºC, with 100 µE light condition, in long days (16h L/8h D). Each MS plate was dived in four, corresponding to a genotype (Col, AB, SIZ1 or SAB), and 10 seeds were sown per genotype. After 10 days, seedlings were collected and frozen in liquid nitrogen. Each replicate was made of ~40 seedlings coming from 4 different MS plates. Frozen plant material was grounded in an eppendorf tube using a mini pestle. RNA was extracted using RNeasy Plant Mini kit (QIAGEN cat.74904), following the manufacturer instructions (QIAGEN, Hilden, Germany). The RNA samples were DNase treated (Recombinant DNase I, Takara Biotechnology, Dalian, China) and subsequently cleaned by column using RNeasy Plant Mini kit (QIAGEN, Hilden, Germany).
