Temporal adaptation of carotid endothelial transcriptome in hyperlipidemic pigs

Project description:Atherosclerosis is a progressive disease characterized by the accumulation of lipids in the large and medium sized arteries. Lipoproteins and the endothelium play critical roles in the onset of atherosclerosis through the regulation of trans-endothelial lipoprotein flux in the subintima, the expression of adhesion molecules and proinflamatory cytokine, and the recruitment of monocytic precursors to intimal macrophage foam cells. Although it has been greatly studied in animal models, including rabbits, pigs, non-human primates and rodents, the early development of atherosclerosis is unknown. In this study, we characterized the temporal changes of carotid endothelial transcriptome in hyperlipidemic pigs using next-generation RNA sequencing. Twenty litters of castrated barrows swine (Yorkshire x Landrace) were raised on a normal diet. The swine (~250 lbs) were then fed with a diet high in fat and cholesterol (HFHC) for 0, 2, 4, 8, or 12 weeks (n=4 animals for each time point) prior to tissue collections. The normal diet consisted of a standard commercial corn/soybean meal diet (18% crude protein) at 100% ad libitum intake. The isocaloric high fat/high cholesterol diet consisted of 16.5% crude protein, 15% fat and 1.5% cholesterol at 80% of the ad libitum feed rate (by weight) such that the caloric intake/kg BW were approximately the same as the control diet. Diets were adjusted biweekly according to body weight. Food was withheld for 24 hours prior to endothelium collection in order to permits the collection of blood for fasting lipid levels.

Although it has been greatly studied in animal models, including rabbits, pigs, non-human primates and rodents, little is known about the regression of the disease. There are beneficial effects seen clinically in modification of diet and blood lipid. To determine the effect of withdrawl of risk factors (diet) on endothelial gene expression, in this study we characterized the temporal changes of carotid endothelial transcriptome in hyperlipidemic pigs using next-generation RNA sequencing. Ten litters of castrated barrows swine (Yorkshire x Landrace) were raised on a normal diet. The swine (~250 lbs) were then fed with a diet high in fat and cholesterol (HFHC). One cohort (5 animals) was on HFHC for 20 weeks prior to tissue collections. Another cohort (5 animals) was on HFHC for 12 weeks and then on a normal diet (ND) for 8 weeks. The normal diet consisted of a standard commercial corn/soybean meal diet (18% crude protein) at 100% ad libitum intake. The isocaloric HFHC diet consisted of 16.5% crude protein, 15% fat and 1.5% cholesterol at 80% of the ad libitum feed rate (by weight) such that the caloric intake/kg BW were approximately the same as the control diet. Genotype-by-diet interaction effects on transcriptome profiles in Drosophila melanogaster

Project description:This study was performed by testing 21 wildtype genetic lines on four different diets to look at the transcriptomic, metabolomic, and gross phenotype variation. The diets used were Normal Cornmeal-molasses symbolized N, high sugar symbolized 4, high fat F, and control C a low sugar diet. Larvae were raised from hatching to 3rd instar on the respecitve diets at a density of 50 larvae per food vial. Larvae were then collected for metabolomics, transcriptomic, and gross phenotype measurements (e.g. trehalose concentration, triglyceride concentration). Samples for transcriptomic and metabolomic analyses were snap frozen in liquid nitrogen. 236 total samples were analyzed. In most cases the are unique technical replicates except in the cases where the line, diet, and biological replicate characterists are identical.

Evolutionary and phenotypically plastic response of adult gene expression to larval undernutrition in Drosophila melanogaster

Project description:This RNAseq study has been performed in the framework of a project using experimental evolution to understand the consequences of genetically-based adaptation to juvenile undernutrition for adult gene metabolism. Six "Selected" populations of Drosophila melanogaster had been maintained on a very poor larval diet (3.2 g yeast / liter w/v) for 14 years (about 250 generations). Six "Control" populations of the same origin had been maintained in parallel on the standard diet (12.5 g yeast/liter). In a factorial design, we performed RNAseq on flies from Selected and Control populations raised both standard and poor diet. This design separates the effects of the evolutionary differentiation between the two sets of populations, and the effect of the larval diet experienced by the focal individuals. Adults of all populations were transferred to standard diet within 24 h or emergence and maintained on it for 3 days before being collected for RNAseq. RNAseq was performed on carcasses of adult mated females (10 carcasses per sample), consisting mainly of the fat body and the abdominal body wall.

Epigenomics of rat born to dams fed a diet deficient in methyl group donors (MDD)

Project description:It is clearly established that the maternal diet during pregnancy can induce physiological and metabolic adaptations in the developing fetus which determine its susceptibility later in life to develop diabetes, obesity... The molecular and genomic mechanisms underlying the programming of the metabolic syndrome remain largely unknown but may involve resetting of epigenetic marks and fetal gene expression. We analyzed the profile of the liver methylome in 21-day-old rats born to mothers fed with a standard diet or a diet lacking methyl donor nutrients (Vitamin B12 and folates) during gestation and lactation. Modifications of DNA methylation were found in the promoter regions of 1,032 genes out of 14,981 genes. Bioinformatics analysis revealed that these genes are mainly involved in glucose and lipid metabolism, nervous system, coagulation, endoplasmic reticulum (ER) stress and mitochondrial function. MDD induced modifications of methylation in rat liver were measured in 21-day-old rats born to dams fed with standard food or food deficient in methyl group donor. Six independent experiments were performed (3 controls versus 3 MDD).
