Comparison of gene expression induced in hearts excised from mice 24 or 48 hours after DMA or DMSO (vehicle) treatment.

ABSTRACT: In isolated heart preparations, we observed that previous treatment with quinazoline DMA evoked both acute and late phases of cardioprotection. In this study, we adopted whole genome microarrays approach to investigate cardiac transcriptional responses induced in hearts from DMA treated mice in comparison to vehicle-only treatment. Estrogenic modulation of inflammation-related genes in male rats following volume overload

Project description:The purpose of this study was to determine whether estrogen had an effect on inflammation-related genes that contribute to this estrogen-mediated cardioprotection. Volume overload on the heart was induced by aortocaval fistula in 8 week old male Sprague Dawley rats and genes of interest in shams, fistula , and fistula +estrogen were identified using an inflammatory PCR array. Volume overload was induced in male rats treated with estrogen and non treated male rats to determine if inflammation-related genes contributed to estrogen-mediated cardioprotection.

The expression profile of Escherichia coli K-12 in response to minimal, optimal and excess copper concentrations

Project description:The gene expression profile of E. coli K-12 MG1655 grown in minimal medium supplemented with elevated copper concentrations (as copper-glycine) has been analysed using whole genome oligonucleotide microarrays. â??Poolâ?? RNA was isolated from five independently grown 50ml DMA cultures of E. coli K-12 MG1655. â??Testâ?? RNA was isolated from three independently grown 50ml DMA cultures of E. coli K-12 MG1655, for each growth condition (no added CuSO4, or supplemented with either 0.75mM or 2mM copper glycine). A sample of each culture was taken at mid to late exponential growth phase at OD600 0.8 (measured using a Pharmacia Biotech Ultrospec 2000 in a cuvette with a path length of 10mm).

Transcriptome analysis of mouse hearts infected with Trypanosoma cruzi: Differential modulation of gene expression by two strains

Project description:Purpose: One important challenge in the field of Chagas disease research is to determine the main factors leading to the establishment of the parasite in some organs in the chronic stage, mainly the heart and/or digestive system. Our group previously showed that distinct strains of T. cruzi (JG and Col1.7G2) presented differential tissue distribution in the chronic stage in double-infected BALB/c mice. To investigate changes in the host triggered by the two distinct T. cruzi strains, we assessed the gene expression profile of BALB/c mouse hearts infected with either JG, Col1.7G2 or an equivalent mixture of both parasites during the initial phase of infection. Results: We demonstrate a clear distinction in host gene expression modulation by both parasites. Col1.7G2 strongly activated Th1-polarized immune response genes, whereas JG showed minor immune response activation. Moreover, JG strongly impaired the expression of genes for ribosomal proteins and mitochondrial proteins related to the electron transport chain and the citric acid cycle. Interestingly, evaluation of gene expression in mice inoculated with the mixture of parasites showed expression profiles for both up- and downregulated genes, indicating the coexistence of both parasite strains in the heart during the acute phase. Conclusions: We suggest that different strains of T. cruzi may be distinguished by their efficiency in activating the immune system, modulating host energy and reactive oxygen species production and impairing protein synthesis during early infection, which may be decisive in defining parasite persistence in specific organs.

Effects of 2'-deoxymugineic acid application on the rice seedling under different pH conditions

Project description:We revealed that an enhancement of rice growth by 2'-deoxymugineic acid (DMA) application was observed not only under high pH conditions where iron availability for plant uptake was reduced but also under normal pH conditions. This result indicates that DMA application improves not only Fe availability for plants but also plant productivity. To explain a mechanism caused by the DMA application, molecular regulation in rice treated with or without DMA was analyzed using microarray analysis and qRT-PCR. Results provide insight into advantages of DMA application in rice seedlings. Gene expression patterns induced by DMA and EDTA in root and shoot were analyzed with control experiment (no chelator). One independent experiment was performed at each pH (pH 5.8 or pH 8.0).

Effect of the Hsp70 inhibitor JG-98 on gene expression in MCF7 cells

Project description:Hsp70 inhibition affects many signaling pathways. We established how these effects are translated into changes in gene expression. Hsp70 is a promising anti-cancer target, and several inhibitors of Hsp70 have been recently developed. Interest to Hsp70 inhibitors as drug prototypes is, however, somewhat hampered by potential similarity of their physiological effects to effects of already well-developed Hsp90 inhibitors. JG-98 series of inhibitors is unique in its ability to target an allosteric site in the ATPase domain of Hsp70, which disrupts its interaction with a co-chaperone Bag3 and affects a variety of signaling pathways important for cancer development and survival. Here, we used the Broad Institute Connectivity Map platform to evaluate physiological effects of JG-98, and found that these effects are dissimilar from effects of Hsp90 inhibitors, thus justifying further development of this compound series. Further, using gene expression data and ActivSignal IPAD platform, we identified pathways modulated by JG-98. Some of these pathways were affected by JG-98 in Bag3-dependent and some pathways in Bag3-independent manner, indicating multiple mechanisms of JG-98 action. Using pooled shRNA genetic screen, we established gene sets that modulate the response of cancer cells to JG-98. Based on genetic and gene expression information, we developed approaches to predict potent combinations of JG-98 with known drugs. These predictions were validated by demonstrating that proteasome, RNApol II, Akt and RTK inhibitors synergize with anti-cancer effects of JG-98. Overall, in this study we analyze unique effects of Hsp70 inhibitors of JG-98 series on cell physiology and define potential drug combinations for clinical use of these inhibitors.

Rabbit heart gene expression in global ischemia and cardioplegia

Project description:The mechanisms through which cardioplegia affords cardioprotection is complex and can not be investigated as a single entity but rather must be investigated as a system. In order to improve understanding of the molecular processes modulating the effects of global ischemia and the cardioprotection afforded by cardioplegia we have constructed rabbit heart cDNA libraries and have isolated, sequenced and identified a compendium of non-redundant cDNAs for use in microarray analysis. Methods: New Zealand White rabbits were used for Langendorff perfusion consisting of 30 minutes global ischemia (GI)and 120 minutes reperfusion. Cardioplegia hearts received cardioplegia prior to GI. Control hearts were perfused without GI. The effects of RNA and protein synthesis on the cardioprotection afforded by cardioplegia were investigated separately by pre-perfusion with either alpha-amanitin or cycloheximide. Rabbit heart cDNA libraries were constructed and cDNAs isolated and identified by 5’ sequencing to create a compendium of non-redundant cDNAs for microarray analysis coupled with proteomic analysis. Results and Conclusion: Our studies demonstrate that the cardioprotection afforded by cardioplegia is modulated by RNA and protein dependent mechanisms. Microarray and proteomic enrichment analysis indicated that cardioplegia significantly increases differentially expressed genes/proteins associated with the mitochondrion and mitochondrial function and significantly up-regulates the biological processes of muscle contraction, involuntary muscle contraction, carboxylic acid and fatty acid catabolic processes, fatty acid beta-oxidation and fatty acid metabolic processes.
