The single cell RNA seq of PDGFRa-GFP+ cells in mouse lung

ABSTRACT: Pdgfra-expressing (Pdgfra+) cells have been implicated as progenitors in many mesenchymal tissues. To further characterize Pdgfra+ cells during alveologensis, we performed single-cell RNA sequencing (scRNA-Seq) analysis using fluorescence-activated cell sorting (FACS) sorted GFP+ cells from Pdgfra-GFP lungs at P7 and P15.

Combining RNA-Seq and Somatic CRISPR Mutagenesis to Study Mouse Neural Development in vivo

Project description:We used RNA sequencing to identify candidate regulators of interactions between photoreceptor axons and bipolar cell (BCs) dendrites in developing mouse retina. We chose three time points: P7, just after the OPL forms and synaptogenesis with BCs begins; P13, as synaptogenesis nears completion and sublamination begins; and P30, when the OPL is mature. We purified cone and rod photoreceptors separately by fluorescence activated cell sorting (FACS) using transgene markers: Rhoicre;Ai9 for rods and HRGPcre;Ai9 for cones. We purified ON BCs, which include ON cone bipolars plus rod bipolars using Grm6:GFP. As appropriate transgenic lines to separate RBCs from CBCs were not available, we performed RNAseq on cells from Grm6:GFP mice that were fixed and immunostained prior to FACS, allowing us to purify RBCs (GFP+PKC+) and CBCs (GFP+PKC-) from the same retinas. As PKC is not highly expressed at P7, profiling of developing rod bipolars separate from developing ON cone bipolars was restricted to P13.

Sentinel p16INK4a+ cells in the basement membrane form a reparative niche in the lung [RNA-Seq]

Project description:We collected freshly sorted mesenchyme (live CD45-Epcam-CD31-PDGFRa+GFP- or GFP+) from dissociated lung tissue of INKBRITE animals to characterize the transcriptome difference between p16INK4a+ vs p16INK4a- cells at homeostasis and during injury. We used fluorescence activated cell sorting (FACS) to exclude immune (CD45+), epithelial (Epcam+), and endothelial (CD31+) cells and positively select for PDGFRa+ mesenchyme. Cells were sequenced at a depth of average of 45 million reads/sample. The results revealed an increase of senescence associated secretory phenotype (SASP) signature in p16INK4+ cells that becomes refined after injury. We found the expression of an epithelial growth factor epiregulin (ereg) increased in p16INK4a+ cells after injury suggesting a possible role of p16INK4a+ senescence during regeneration of lung epithelium.

Single-cell RNA-seq of Pdgfra+/Sca1+/Cd31- mouse cardiac cells

Project description:Adult mice hearts contain a population of resident mesenchymal stem cell (MSC)-like cells called cardiac colony forming units-fibroblast (cCFU-F). The cCFU-F are housed in a population of non-muscle cardiac cells that are Pdgfra+/Sca1+/Cd31- (S+P+ fraction). The goal of this experiment was to profile the heterogeneity of cell sub-types contained within the S+P+ fraction. We profiled two replicates of S+P+ single-cell transcriptomes from the cardiac ventricles of adult, male, C57BL/6J mice after FACS sorting for live Pdgfra+/Sca1+/Cd31- non-myocyte cells.

Distinct populations of embryonic epithelial progenitors generate Lgr5+ intestinal stem cells

Project description:To follow the changes in the transcriptional programs accompanying the specification of the embryonic Lgr5+ cells we sequenced whole transcriptomes of embryonic intestinal epithelium progenitors (at E13.5 and E15.5). EpCAM positive embryonic gut epithelium was isolated from dissected small intestines using fluorescence activated cell sorting (FACS). Lgr5+ progenitors were purified on the basis of GFP fluorescence from Lgr5GFP-Cre-ERT mice (Barker et al. 2007). Double positive embryonic progenitors were isolated by FACS based on GFP and tdTomato fluorescence.
