Transcription profiling of mouse bone marrow hematopoietic stem cell CD34 Flt3 subfractions

Project description:Lineage negativ Sca1+ Kit+ bone marrow cells (containing putative hematopoietic stem cells) subfractionation based on CD34 and FLT3 identifies three functionally destinc subpopulations (LSKCD34-FLT3-, LSKCD34+FLT3- & LSKCD34+FLT3+). Experiment Overall Design: Lineage negativ Kit+ Sca1+ (LSK) hematopoietic stem cell subpopulations were FACS sorted based on their CD34/FLT3 expression. Subsequently RNA was extracted, labelled and hybridized to Affymetrix microarrays. We sought to obtain expression pattern changes that might explain the difference in function between the functionally destinct LSK subpopulations.

Project description:The E-protein transcription factors E2A and HEB play important roles at several stages of hematopoiesis. However, the exact mechanism for theire action and the main targets in the LY6D negative common lymphoid progentior (CLP) compartment remains unknown. By adressing this question, we will gain important infromation regarding the early events leading to B-cell specification. FACS sorted LY6D negative common lymphoid progenitors from WT, HEB-KO and E2A-KO mice were subjected to RNA extraction and hybridization on Affymetrix microarrays. At least two independent sorts were performed per genotype. During each sort, cells were pooled from several bone marrows.

Transcriptome profiling of wildtype and E2A knockout embryonic stem cells and Neural progenitor cells

Project description:Background: E2A, encoded by the TCF3 gene locus, belongs to the E protein transcription factor family, which also includes HEB (TCF12) and E2-2 (TCF4), has been suggested to play an important role in leukemogenesis. However, far less is known about the function of E2A in cell-fate regulation of hESCs. Therefore, further understanding of E2A in self-renewal and differentiation of embryonic stem cells may be influenced. Methods: The mRNA profiles of wildtype and E2A knockout embryonic stem cells were generated by RNA-seq technique, in triplicate for each group, using IIIumina Hiseq 2500. Results: A comprehensive human transcriptome map of wild type and E2A knockout embryonic stem cells was provided. Function enrichment, network characteristics and disease association of the differentially expressed genes were analyzed. Conclusion: The dataset could serve as a baseline resource for investigating the potential effects and mechanism of E2A in embryonic stem cells.

Methods: The genomic DNA of H3K4me3 and H3K27me3 binding peaks in wild type and E2A knockout neural progenitor cells were generated by ChIP-seq technique using IIIumina Hiseq 2500. Results: A comprehensive human chromatin state of H3K4me3 and H3K27me3 in wild type and E2A knockout neural progenitor cells was provided. Function enrichment, network characteristics and disease association of the binding peaks were analyzed. Conclusion: The dataset could serve as a baseline resource for investigating the potential effects and mechanism of H3K4me3/H3K27me3/E2A complex in neural differentiation period of embryonic stem cells

Total RNA sequencing for Mus musculus bone marrow lymphoid committed cell populations

Project description:MPP2, MPP3 and CLP populations were isolated by fluorescence-activated cell sorting (FACS) from the BM of B6 mice based on the surface expression of VCAM1, FLT3 and IL7Ra within LSK population. On average 100K cells were analyzed for each population in 3 independent biological experiments. We generated sequence libraries from these low RNA inputs using the SMARTer Stranded RNA-Seq and sequenced at high depth of coverage to generate ~2x120 M reads per biological replicate.
