Genome-wide maps of chromatin state in CD8 Naïve T cells upon differentiation and subsequent reversion to Naïve-like phenotype

ABSTRACT: We have employed whole genome ATAC-seq to profile the chromatin accssibility landscape of naive CD8+ T cells (TN) and these same cells following activation and differentiation to CM/EM and following incubation with homeostatic cytokines, a reverted naive-like phenotype (TNrev). Four umbilical cord blood samples were used to enrich for TN and to produce the respective EM CM and TNrev phenotypes.

Project description:We have employed whole genome microarray expression profiling as a discovery platform to identify genes with the potential to distinguish between naive CD8+ T cells (TN) and the same cells which, after activation and incubation with homeostatic cytokines, had reverted to a naive-like phenotype (TNrev). Three umbilical cord blood samples were used to enrich TN and to produce the respective TNrev. Successive ATAC-Seq analysis showed correlation between degree of chromatin accessibility and gene expression profile for both TN and TNrev cells.

CD8+ T-cell memory bears the transcriptional imprint of progressive differentiation

Project description:The generation of CD8+ T-cell memory is an important aim of immunization. While several distinct subsets of CD8+ T-cell memory have been described, the lineage relationships between effector (EFF), effector memory (EM) and central memory (CM) T cells remain contentious. Specifically, there is contradictory experimental evidence to support both the linear (Naive>EFF>EM>CM) and progressive differentiation (Naive>CM>EM>EFF) models. In this study, we applied a systems biology approach to examine global transcriptional relationships between the three major CD8+ T cell subsets arising endogenously as a result of vaccination with three different prime-boost vaccine regimens. Differential gene expression analysis and principle component analysis revealed that central memory cells were more closely related to naive T cells than both effector memory and effector cells. When the transcriptional relationships between subsets were enriched in an unbiased fashion with known global transcriptional changes that result when T-cells repeatedly encounter antigen, our analysis favored a model whereby cumulative antigenic stimulation drives differentiation specifically from Naive > CM > EM > EFF. These findings provide an insight into the lineage relationship between mature CD8+ T-cell subsets and will help in the rational design of vaccines aimed at generating effective immune responses against infections and cancer. Project description:3 healthy donor PBMC samples were isolated from EDTA blood. Then CD4+ T cells were magnetically isolated, stained for CD3, 4, 8, 56, 62L, 197, and then naive (CD45RA+62L+CCR7+), transitioning (CD45RAmedCD45ROmed), as well as CM (CD45RO+CD62L+CCR7+) and EM (CD45RO+CD62L-CCR7-) cells were FACS-sorted. mRNA was isolated from these cells using Zymo RNA kits and subjected to an Affymetrix microarray.

Memory CD8+ T cells induce precocious effector differentiation of naive T cells through quorum sensing-like behavior

Project description:Some unicellular organisms exhibit collective decision-making through intercellular communication once a quorum of members sense an environmental stress. Whether T cells at different states of differentiation may also synchronize their behavior on a population basis through direct interactions remains unclear. We report that memory CD8+ T cells (TMem) directly interact with naive T cells (TN) during priming, affecting the phenotypic, functional, transcriptional and metabolic differentiation of TN-derived progeny. This previously unrecognized, contact and concentration-dependent interaction between naive (TN) and memory CD8+ T cells (TMem) directly enhanced TN effector differentiation through non-apoptotic Fas signaling resulting in downstream Akt pathway activation. TN primed with TMem exhibited significantly impaired persistence and antitumor activity compared with TN primed alone. Disruption of FasL-Fas signaling in TN cells limited differentiation and enhanced anti-tumor immunity while provision of exogenous FasL in the absence of TMem impaired anti-tumor immunity by augmenting TN differentiation. These findings reveal that the full therapeutic potential of TN-derived cells for adoptive immunotherapy requires physical separation from TMem prior to priming or antagonism of Fas-signaling.

Reversion of Alzheimer’s disease signatures

Project description:Chemical Checker (CC) is a resource that provides processed, harmonized and integrated bioactivity data on 800,000 small molecules. In the CC, bioactivity data are expressed in a vector format, which naturally extends the notion of chemical similarity between compounds to similarities between bioactivity signatures of different kinds. We experimentally validate that CC signatures can be used to reverse and mimic biological signatures of disease models and genetic perturbations. We developed cellular models of Alzheimer’s disease (AD) by introducing familial AD (fAD) mutations into SH-SY5Y cells. Using CRISPR/Cas9-induced homology-directed repair, we obtained clones harboring the fAD PSEN1-M146V or the APP-V717F mutations. Three compounds (noscapine - 10 uM, palbociclib - 0.4 uM and AG-494 - 10uM) reverted fAD signatures. We confirmed that genes up-regulated in SH-SY5Y fAD mutants were indeed downregulated upon treatment with the drugs, and vice versa. Moreover, the three drug treatments significantly reverted a subset of genes strongly linked to AD, including the recovery of the expression levels of GRIN2D, a glutamate receptor involved in synaptic transmission and BIN1, a gene involved in synaptic vesicle endocytosis and strongly associated with AD risk.
