Next Generation Sequencing of Ezh2-cKO and Utx cKO transcriptomes of exostoses in mice

ABSTRACT: Ezh2-cKO or Utx-cKO in chondrocytes initiate metachondromatosis which containing both exostoses and enchondromas. To figure out whether the exostoses of Ezh2-cKO and Utx-cKO were the similar tumore, we compared the transcriptional profiles using RNA-sequencing of exostoses from Ezh2-cKO and Utx-cKO mice.

Project description:In this project we analyze the transcriptome of the human multiple myeloma isogenic cell lines ARP-1 (UTX wild-type) and ARD (UTX null). The transcriptome is studied at baseline, upon restoration of UTX levels in ARD cells for 3 and 6 days, and upon treatment of the cell lines with the EZH2 inhibitor GSK343. Moreover, we analyzed the transcriptome of a ARD resistant cell line that we generated.

Broad deregulation of fibroblast activation and wound healing genes within Ezh2 cKO decidua.

Project description:Our objective was to identify genes differentially expressed between control and Ezh2 cKO decidua, and to compare this set of genes with a previously identified gene set of H3K27me3-marked decidual genes that are putatively silenced by EZH2/PRC2 (Nancy et al. JCI. 2018). RNA was isolated from whole tissue decidua and myometrium of control and Ezh2 cKO mice. Sequencing provided was 731 million total reads with an average of 84.5% of these reads aligning uniquely to the mouse genome. Reads uniquely mapped to known mRNAs were used to identify gene expression changes between housing conditions using DESeq2. We found that 2530 protein-coding genes were differentially expressed within the decidua and 521 were differentially expressed in the myometrium (FDR<0.05, excluding genes whose normalized read counts were less than 30 averaged across samples). Hypergeometric analysis revealed a strong enrichment for previously identified H3K27me3 targets within genes overexpressed in Ezh2 cKO decidua.

UTX regulated genes in mouse embryonic stem cells

Project description:UTX gene is localized on the X chromosome, identified as a demethylase on histone H3 lysine 27. Two independent UTX conditional knockout (cKO) embryonic stem cell lines and two UTX knockout (KO) cell lines were cultured on 0.1% gelatin-coated dishes without feeder cells at desity of 1 million cells/10 cm dish. Cells were cultured overnight and collected. Total RNAs were sequentially purified with Trizol (Invitrogen) and RNeasy kit (Qiagen) and analyzed on Mouse Genome 430 2.0 Array (Affymetrix) at NIDDK Microarray Core Facility following standard protocols.

Project description:Objective: To evalute the role of Ezh2 in chondrocyte differentiation. Method: Ezh2 was inactivated in chondrocytes using the Col2a1-Cre driver in vivo. Immature mouse chondrocytes (IMC) were isolated from wildtype and Ezh2 deficient mice, and plated in micromass culture. Chondrocytes were differentiated and RNA was isolated at days 3, 7, and 14 of culture. Isolated RNA was subjected to RNA sequencing analysis. Results: Ezh2 deficient chondrocytes exhibit enhanced expression of osteogenic genes compared to wildtype cells.

RNA-seq of Runx2 cKO primary chondrocytes.

Project description:Purpose: To demonstrate Runx2's association with organizing the extracellular matrix in primary chondrocytes. Method: RNA samples were collected from primary chondrocytes of 5-day-old Col2a1-CreERT2;Runx2fl/fl and Runx2fl/fl mice, cultured with or without IL-1beta. Results: Thirty-three genes cultured without IL-1beta and 45 genes with IL-1beta were up- or down-regulated by more than 2-fold in the Runx2 knockout in primary chondrocytes. Conclusions: Genes including collagen fibers were down-regulated in Runx2 cKO primary chondrocytes.

Method: RNA samples were collected from SFZ/DZ chondrocytes of 5-day-old Col2a1-Cre;Runx3fl/fl and Runx3fl/fl mice. Results: 18 genes were up- or down-regulated by more than 2-fold in the Runx3 knockout in SFZ. Conclusions: However, genes organizing the extracellular matrix were down-regulated in Runx3 cKO DZ chondrocytes.
