Genome-Wide Localization of a Cell Penetrating Peptide, SVS-1

ABSTRACT: Chem-seq analysis was conducted to reveal genome-wide localization of a cell penetrating peptide, SVS-1. A549 cells treated with 15 mM of biotin-PEG-GG-SVS-1 for 1 hour were passaged once to remove dead cell debris. After 24 hours incubation from the passage, the treated cells were fixed with formaldehyde to crosslink SVS-1 and chromatin, and total chromatin was subjected to fragmentation by sonication. Chromatin bound by the biotin-PEG-GG-SVS-1 was isolated with avidin-conjugated resin, followed by DNA purification. The input DNAs were also purified and employed as controls for the peak callings. The purified DNAs were subjected to library preparation for deep sequencing by the illumina platform. Sequencing was run by the NextSeq with paired end sequencing (2x76), 100 million clusters /sample.

Project description:Secondary vascular system (SVS) development resulted from cambial growth is a currently not well understood process. Therefore, more studies are needed to shed more lights on the molecular mechanisms underpinning the cambial activity. The regeneration of SVS from debarked trunk that can mimic the vascular cambium-driven wood formation has developed and could be used to revealed a larger number of differentially expressed genes during the stages of cambium formation and xylem differentiation in Populus tomentosa. We used microarrays to detail the global programme of gene expression in 6 time points during the regeneration of SVS.

OXIPEP: mass spectrometry strategy to characterize protein carbonylation.

Project description:Here we describe a peptide-centric approach (OXIPEP), where carbonylated residues within proteins are derivatized with biotin-hydrazide, enriched and identified by mass spectrometry. The strength of the method lies in an improved protocol for elution of biotinylated peptides from monomeric avidin resin using hot water (95C) and increased sensitivity achieved by reduction of sample losses during sample preparation and chromatographic steps. For the first time advanced bioinformatics analysis utilising diagnostic biotin fragment ions is used to facilitate semi-automatic in silico evaluation of biotin labelling and to increase the reliability of carbonyl peptide identification.

BIOSITe: A novel method for direct detection of site specific biotinylation

Project description:Proximity-dependent biotinylation methods, such as those mediated by BioID and APEX, are being widely adopted for studying in vivo protein-protein interaction dynamics and subcellular structures. However, these along with other biotin-based technologies are severely dependent on avidin family proteins for the capture of biotinylated proteins. While the extremely high affinity of the avidin-biotin interaction nearly guarantees the capture of biotinylated proteins from a sample, it also results in an inability to recover the key species of interest: the biotin-modified peptide. To overcome this limitation, we have developed a novel strategy that instead relies on an immunoaffinity-based capture of biotinylated peptides for downstream LC-MS/MS analysis. We refer to this approach as Biotinylation Site Identification Technology (BioSITe), since it enables the direct detection of site-specific biotinylation, which substantially increases the sensitivity and specificity of data offered by proximity-dependent biotinylation methods. Using isotopically labeled biotin, we also demonstrate that this method can be used for differential analysis. Overall, we anticipate this method to replace the current methods used for detection of biotinylation sites and other applications including those employing any molecule probe for enrichment of specific classes of proteins or post-translational modifications.

Gene expression profile in the human heart across hear regions [RNA-Seq]

Project description:High-througput sequence was demonstrated with NovaSeq 6000 (Illumina). First, extracted RNAs were purified by poly(A) capture. Resultant mRNAs were then fragmented and reverse-transcribed into single-stranded complementary DNAs (cDNAs). Subsequently, cDNAs were double-stranded by a DNA polymerase. During the polymerase reactions, deoxy UTP (dUTP) were mixed in nucleotide materials. Both ends of double-stranded DNA (ds DNA) were ligated to a 13 bp adapter sequence. Next, the ds DNAs were subjected to PCR amplification for the multi-sized DNA library preparation. NovaSeq Control software v1.4.0 analyzed the sequencing runs and tag sequences classified each read in the raw sequencing data. A total of 21 RNA-seq data were used for human data, three samples each of LA, left atrial appendage (LAA), LV, pulmonary vein (PV), RA, RV, and SA. fastp software (version 0.12.4) was used for Read quality control and adapter removal. Reads were aligned using STAR software (version 2.7.0a).

A native chromatin purification system for epigenomic profiling in C. elegans

Project description:We describe an in vivo chromatin purification system for genome-wide epigenetic profiling in C. elegans. In this system, we coexpressed the E. coli biotin ligase enzyme (BirA), together with the C. elegans H3.3 gene fused to BioTag, a 23-amino acid peptide serving as a biotinylation substrate for BirA, in vivo in worms. We developed methods to isolate chromatin under different salt extraction conditions, followed by affinity purification of biotinylated chromatin with streptavidin and genome-wide profiling with microarrays. Project description:S-Nitrosylated proteins in Saccharomyces cerevisiae were analyzed. S-Nitrosoglutathione was added to S. cerevisiae extract to induce S-nitrosylation. Thereafter, biotinylation was carried out by a biotin switch method, and pulldown was carried out by an avidin resin. After separation by SDS-PAGE, they were digested with trypsin and subjected to LC-MS.

Regulation of Gamma globin gene expression by AT2 and its associated proteins through the cAMP response element.

Project description:The upstream Gg-globin cAMP-response element (G-CRE) plays a role in regulating Gg-globin expression through binding of CREB1, cJun and ATF2. In this study we identified the ATF2 DNA-binding partners. ATF2 knockdown resulted in a significant reduction of g-globin expression accompanied by decreased ATF2 binding to the G-CRE. By contrast, stably expressed ATF2 in K562 cells increased g-globin, which was reduced by ATF2 knockdown. Moreover, a similar role for ATF2 on g-globin expression was observed in primary erythroid progenitors. To understand the role of ATF2 in g-globin expression, chromatographically purified G-CRE/ATF2-interacting proteins were subjected to mass spectrometry analysis; binding partners included CREB1, cJun, Brg1, and histone deacetylases among others. Co-immunoprecipitation and chromatin immunoprecipitation assay demonstrated interaction of these proteins with ATF2 in CD34+ cells undergoing erythroid differentiation which was correlated with g-globin expression during development. These results suggest synergism between developmental stage-specific recruitments of the ATF2 protein complex and expression of g-globin during erythropoiesis. Microarray studies in K562 cells support additional roles for ATF2 in hematopoiesis and chromatin remodeling
