MicroRNA expression profiling in human medulloblastoma

ABSTRACT: A high throughput microRNA expression profiles was performed in human primary medulloblastoma specimens and relative controls to investigate microRNA involvement in medulloblastoma carcinogenesis. Medulloblastoma is an aggressive brain malignancy with high incidence in childhood. MicroRNA expression analysis has emerged as a powerful tool to identify candidate molecules playing an important role in a large number of malignancies. A high throughput microRNA expression profiles was performed in human primary medulloblastoma specimens and relative controls to investigate microRNA involvement in medulloblastoma carcinogenesis. Project description:In order to assess potential alterations in microRNA expression in MS patients, we first applied microRNA array to screen the expression profile of 7 controls and 6 patients in the peripheral blood mononuclear cells (PBMC) PBMC when compared to age- and sex-matched controls Peripheral blood mononuclear cells (PBMC) were prepared by density gradient centrifugation using Nycoprep 1.077 medium (Accurate Chemical & Scientific Corp, Westbury, NY, USA). Total RNA including microRNAs were extracted using miRNeasy mini kit (Qiagen, Germantown, MD, USA) and subjected to microRNA high-throughput array with Affymetrix platform. MicroRNA array in Affymetrix 3.0 platform. Quantitative real-time PCR (QPCR) was applied for the validation and amplification of the test samples. Relative fold expression values were calculated based on the expression of Snord96A gene as an endogenous control. DGCR8 HITS-CLIP reveals novel functions for the Microprocessor (CLIP-seq)

Project description:The Drosha-DGCR8 complex (Microprocessor) is required for microRNA (miRNA) biogenesis. DGCR8 contains two double-stranded RNA binding motifs that recognize the RNA substrate, whereas Drosha functions as the endonuclease. We have used high-throughput sequencing of RNAs isolated by crosslinking immunoprecipitation (HITS-CLIP) to identify endogenous RNA targets of DGCR8 in mammalian cells. Unexpectedly, miRNAs were not the most abundant targets. DGCR8-bound RNAs comprised several hundred mRNAs as well as snoRNAs and long non-coding RNAs. We found that DGCR8 together with Drosha controls the abundance of several mRNAs, as well as long non-coding RNAs, such as MALAT-1. By contrast, the DGCR8-mediated cleavage of snoRNAs is independent of Drosha, suggesting the involvement of DGCR8 in cellular complexes with other endonucleases. Interestingly, binding of DGCR8 to cassette exons, acts as a novel mechanism to regulate the relative abundance of alternatively spliced isoforms. Collectively, these data provide new insights in the complex role of DGCR8 in controlling the fate of several classes of RNAs. Quantitative proteomic analysis of head and neck squamous cell carcinoma (HNSCC) based on pathological grading using FFPE blocks using high-resolution mass spectrometry

Project description:Oral squamous cell carcinoma is one of the most common cancers occurring worldwide associated with significant mortality and morbidity. Despite the early prognostic factors which such as histological tumor grading, staging, the extent of the tumor invasion, and involvement of regional lymph nodes, there is a demand for development of molecular markers which will help in unraveling molecular carcinogenesis associated with OSCC. In the current study, we carried out an in-depth proteomic analysis using high-resolution mass spectrometry to identify the differentially expressed proteins among the types of OSCC FFPE tissues. This resulted in the identification of 2,399 non-redundant proteins expressed differentially across histologically-classified well, moderate and poorly differentiated OSCC specimens.
