Project description:Systems biology provides a powerful approach to unravel complex biological processes yet it has not been applied systematically to samples from newborns, a group highly vulnerable to a wide range of diseases. Published methods rely on blood volumes that are not feasible to obtain from newborns. We optimized methods to extract transcriptomic, proteomic, metabolomic, cytokine/chemokine, and single cell immune phenotyping data from <1ml of blood, a volume readily obtained from newborns. Furthermore, indexing to baseline and applying innovative integrative computational methods that address the challenge of few data points with many features enabled identification of robust findings within a readily achievable sample size. This approach uncovered dramatic changes along a stable developmental trajectory over the first week of life. The ability to extract information from ‘big data’ and draw key insights from such small sample volumes will enable and accelerate characterization of the molecular ontogeny driving this crucial developmental period.

Expression Data from Young Uteroplacental Insufficiency-induced Low Birth Weight Adult Guinea Pig Offspring

Project description:We aimed to gain mechanistic insights into the impact of uteroplacental insufficiency upon hepatic cholestrol metabolism pathways in young adult offspring.Uterine artery ablation-induced low birth weight (LBW) and normal birth weight (NBW) male and female guinea pig offspring were fed a control diet from weaning until postnatal day 150. Analysis of whole hepatic transcriptome results identified that between LBW and NBW offspring livers, 51 (29 up-regulated and 22 down-regulated) and 31 (8 up-regulated and 23 down-regulated) genes were differentially expressed in males and females respectively (fold change| >= 2 and p-value < 0.05). KEGG pathway analysis of these differentially expressed genes revealed that “Cholesterol metabolism” was an enriched pathway in LBW males but not females (p<0.05).

Evidence for the independent evolution of "functional progesterone withdrawal" in primates and guinea pigs: a comparative transcriptomic study

Project description:Cervix remodeling (CRM) is a critical process in preparation for parturition. Early cervix shortening is a powerful clinical predictor of preterm birth, and thus understanding how CRM is regulated is important for the prevention of prematurity. Humans and other primates differ from most other mammals by the maintenance of high levels of systemic progesterone concentrations and thus differ dramatically from most model species. Humans have been hypothesized to perform functional progesterone withdrawal (FPW), but the mechanisms of FPW are not known. Guinea pigs are similar to humans as they also maintain high progesterone concentrations through parturition. The aim of this study is to document gene expression during pregnancy in the guinea pig uterine cervix in order to assess whether guinea pig can be used as a model for human FPW Total RNA obtained from isolated cervical tissues from non-pregnant and two genstation stages (mid-term, and late-term but not in labor).

Transcriptome analysis of productive and unproductive pathways of in vitro megakaryocytopoiesis and their control by he AHR antagonist SR1

Project description:Human CD34+ progenitors can be in vitro differentiated into proplatelet-producing megakaryocytes (MKs) within 17 days. During this course, 4 cell populations emerge, phenotypically defined as CD34+CD41+ at day 7 (D7) and CD34+CD41+CD9- at D10 and D14 —qualified as “productive” because they can differentiate into proplatelet-forming cells during the D14-D17 period— and CD34-CD41+ or CD34+CD41+CD9+ at day 10 —qualified as “unproductive”, because unable to form proplatelets later. The productive pathway is boosted by the addition of SR1 at D0 and D7. To clarify the features of the productive and unproductive pathways, as well as the effect of SR1, the transcriptomes of the cell populations present at D0, 7, 10 and 14, generated in the presence of the absence of SR1 were determined by RNA-Seq.
