Genomewide identification of ANAC060 binding targets

ABSTRACT: In this study, genome-wide binding analysis of ANAC060 was undertaken through chromatin immunoprecipitation sequencing assays using the transgenic lines expressing functional ANAC060-GFP fusion protein in anac060 background. A total of 3282 genes were identified to associate with ANAC060 binding sites. The G-box binding motif was highly enriched in the ANAC060 binding peaks.

Project description:The EKLF-GATA1 fusion proteins enhances δ-globin expression through interaction with the GATA1-binding motif of the δ-globin promoter. The goal this study is to find if the fusion proteins could have a different pattern of chromatin occupation from GATA1. The alignment of ChIP-Seq peaks revealed that the binding peaks of EKLF-GATA1 fusion proteins at the β-globin cluster overlapped substantially with those of GATA1 (A), suggesting that these proteins may associate with chromatin in a similar configuration within the β-globin locus and LCR. Global analysis of EKLF-GATA1 and GATA1 ChIP-seq data sets also revealed a significant number of shared sites on the genomic scale.

Genome-wide characterization of cis-acting DNA targets of OsNF-YB1 in rice

Project description:OsNF-YB1 is a transcription factor that plays important roles during rice grain filling. OsNF-YB1 is specifically expressed in aleurone layer of developing endosperm and OsNF-YB1 RNAi lines showed retardation in grain filling and produced small grains with chalky endosperm as well as the altered starch quality. To reveal the transcriptional regulatory framework of OsNF-YB1, we determined OsNF-YB1 DNA binding targets using chromatin immunoprecipitation coupled to high-throughput sequencing (ChIP-Seq). ChIP-Seq analysis detected 933 binding peaks distributed 743 neighbor genes. OsNF-YB1 directly regulates genes involved in nutrient transport including sugar and amino acids, and interestingly, different from the reported binding site of NF-Y complex, the GCC-box (a binding motif of ERF transcription factors) was enriched in the binding peaks of OsNF-YB1.

Project description:To identify possible mitochondrial DNA binding targets of SHOT1/MTERF18 (AT3G60400), C-terminal GFP fusion constructs under either a constitutive 35S promoter (35S::SHOT1-GFP) or the SHOT1 native promoter (SHOT1p::SHOT1-GFP) were made. The transgenes were introduced into the shot1-2 mutant background (Kim et al., 2012, Plant Cell) and verified to be functional based on recovery of shot1 from growth defects. As a control, a transgenic line harboring mitochondria-targeted GFP (Mito-GFP) under the 35S promoter was used. CLIP-seq of eIF4AIII reveals transcriptome-wide mapping of the human exon junction complex

Project description:The exon junction complex (EJC) is a central effector of mRNAs fate, linking nuclear processing to mRNA transport, translation and surveillance. Little is known about its transcriptome-wide targets. We used high-throughput sequencing after crosslinking and immunoprecipitation (HITS-CLIP) in human cells to identify the binding sites of the DEAD-box helicase eIF4AIII, an EJC core component. CLIP reads form peaks mainly located in spliced mRNAs. Most expressed exons harbour peaks equally distributed between the canonical EJC region ∼24 nucleotides upstream of exonic junctions and other non-canonical regions. Unexpectedly, both are preferentially associated to unstructured and purine-rich sequences containing the motif GAAGA, a potential binding site of EJC-associated factors. Therefore, EJC positions vary spatially and quantitatively between exons. This transcriptome-wide mapping of human eIF4AIII reveals unanticipated aspects of the EJC and broadens its potential impact on post-transcriptional regulation. To identify direct RNA binding sites of the EJC core component eIF4AIII, two biological CLIP-seq replicates were performed in HeLa cells. Additionally, mRNA-seq of the HeLa transcriptome was performed to normalize for the mRNA expression levels.

Identification of direct targets of Arabidopsis JAGGED in floral buds

Project description:JAGGED (JAG) is a regulatory gene that controls shoot organ growth in Arabidopsis. To reveal the molecular links between JAG and the cellular activities required for tissue growth, we used chromatin immunoprecipitation-high-throughput sequencing (ChIP-Seq). To reveal the genome-wide JAG binding sites, we used anti-GFP antibodies to pull down JAG-bound DNA from jag-2 inflorescences complemented with a genomic JAG-GFP fusion (JAG:JAG-GFP) [14]. ChIP-Seq was performed and analyzed in triplicate, with wild-type inflorescences used as epitope-negative controls.

Investigation of potential targets of TaSPL6-D in wheat

Project description:Here, we performed the cleavage under targets and tagmentation (CUT&Tag) assay, a recently developed technology for protein-DNA interaction, in protoplasts extracted from wheat root tissues to genome-widely identity the potential targets of TaSPL6-D. Using CUT-Tag-seq, we obtained 7,403 confidential peaks from two biological replicates, with which 2688 genes was associated. Zooming in the promoter region, GTAC motif was significantly enriched in the peaks. Gene Ontology analysis of genes with binding peaks in the promoter region revealed that, the most enriched gene term is ‘response to temperature/heat stimuli’, which is consistent with previous studies on the functions of TaSPL6-D orthologs in rice and Arabidopsis. The following enriched terms are genes of ‘regulation of response to salt stress’, ‘regulation of response to osmotic stress’, and particularly ‘positive regulation of response to salt stress’, implying TaSPL6-D is an upstream regulator of salt stress response.

ChIP-seq analysis of GATA4 in whole liver of adult mice

Project description:GATA4 regulates the liver development, but it's function and the gene transcriptional programs it regulates in the adult liver is unknown. In this study, we determined the genome-wide occupancy sites of GATA4 by performing ChIP-seq of whole livers. We have identified 4409 GATA4 enrichment peaks using two peak calling methods and irreproducible discovery rate (IDR) analysis. This corresponds to 3075 genes with GATA4 peaks within -5 kb of transcription start site (TSS) and +5 kb of transcription termination site (TTS). MEME analysis shows that approximately 90% of the peaks have the WGATAR motif, suggesting direct binding by GATA4. The peaks containing the WGATAR motif have a ChIP-seq higher tag enrichment score than peaks lacking the motif. Genome Regions Enrichment of Annotations Tool (GREAT) analysis of genes bound by GATA4 identified ontologies with liver specific functions. Genome-wide binding of GATA1 and TAL1 determined at high resolution

Project description:Erythroid development and differentiation from multiprogenitor cells to red blood cells requires precise transcriptional regulation. Key erythroid transcription factors, GATA1 and TAL1, co-operate, along with other proteins, to regulate many aspects of this process. How GATA1 and TAL1 are positionally organized with respect to each other and their cognate DNA binding site across the mouse genome remains unclear. We applied high resolution ChIP-exo to GATA1 and TAL1 to study their positional organization across the mouse genome during GATA1-dependent maturation. Two complementary methods, MultiGPS and peak-pairing, were used to determine high confidence binding locations by ChIP-exo. We identified ~10,000 GATA1 and ~15,000 TAL1 locations, which were essentially confirmed by ChIP-seq. Of these, ~4,000 locations were bound by both GATA1 and TAL1. About three-quarters of these were tightly linked (<40 bp away) to a partial E-box located 7-8 bp upstream of a WGATAA motif. Both TAL1 and GATA1 generated distinct characteristic ChIP-exo peaks around WGATAA motifs, that reflect on their positional arrangement within a complex. We show that TAL1 and GATA1 form a precisely organized complex at a compound motif consisting of a TG 7-8 bp upstream of a WGATAA motif across thousands of genomic locations. ChIP-sequencing to investigate occupancy of wild-type and fusion ZNF384 proteins in murine pre-B cells

Project description:We report the changes in chromatin occupancy between HA-tagged wild-type ZNF384 and the two leukemogenic fusion proteins, TAF15-ZNF384, and TCF3-ZNF384, in Arf-/- pre-B cells. Using ChIP-sequencing we found that 2298 peaks have new or increased binding while 495 peaks have decreased or lost binding of the fusion proteins compared to wild-type ZNF384.
