Profiles of antibiotic resistance genes (ARGs) and virulence genes (VGs) and their temporal interactions in OD and MBR

ABSTRACT: Antibiotic resistance genes (ARGs) and virulence genes (VGs) associated with bacterial pathogens are of great concern in WWTPs, while current knowledge of their profiles and co-occurrence patterns in different time intervals is barely sufficient. Moreover, the impacts of treatment process on ARG/VGs diversity also remain clear. To this end, this study was launched to address the differences of the ARG/VGs diversity between an oxidation ditch (OD) and an membrane bioreactor (MBR) and the co-occurrence patterns in different time intervals using a functional gene array-GeoChip.

Project description:Membrane bioreactor (MBR) systems are typically known different from conventional activated sludge (CAS) systems in operational parameters, while current knowledge of their microbial differentiations is barely sufficient. To this end, the current study was launched to address the differences of the overall functional genes of an oxidation ditch (OD) and an MBR running parallelly at full-scale using a functional gene array-GeoChip 4.2. Two full-scale wastewater treatment systems applying the processes of oxidation ditch (OD) and membrane bioreactor (MBR) were investigated. They treated identical wastewater at the same scale. 12 mixed-liquor suspended sludge (MLSS) samples collected daily on 12 consecutive days from each system were analyzed by GeoChip 4.2.

Impact of sulfamethoxazole on a riverine microbiome

Project description:Freshwater environments such as rivers receive effluent discharges from wastewater treatment plants, representing a potential hotspot for antibiotic resistance genes (ARGs). These effluents also contain low levels of different antimicrobials including biocides and antibiotics such as sulfonamides that can be frequently detected in rivers. The impact of such exposure on ARG prevalence and microbial diversity of riverine environment is unknown, so the aim of this study was to investigate the release of a sub-lethal concentration (<4 g L-1) of the sulfonamide compound sulfamethoxazole (SMX) on the river bacterial microbiome using a microflume system. This system was a semi-natural in-vitro microflume using river water (30 L) and sediment, with circulation to mimic river flow. A combination of ‘omics’ approaches were conducted to study the impact of SMX exposure on the microbiomes within the microflumes. Metaproteomics did not show differences in ARGs expression with SMX exposure in water.

Global co-function network of plant autophagy pathway

Project description:Autophagy is essential for plant response to a variety of developmental and environmental factors. However, unlike yeast and animals, only a few autophagy genes in plants are functionally conserved in the biological world. An important question is, how plants form autophagy related functions in evolution? Here, we developed and verified a workflow that identified 997 high-confidence autophagy related genes (ARG) in A.thaliana using multi-group data from nearly 10,000 samples and established a co-network of autophagy containing 3,419 new presumptive connections. Of note, through the genomic analysis of 76 representative plants from lower to higher levels, we found that ARGs were preferentially retained after polyploidization followed by terrestrialization, forming plant-specific autophagy-related functions. In addition, we provide the evolutionary gains and losses of ARGs function in monocotyledons and dicotyledons, and verified two novel genes ml2 and ml5 presumed to be involved in autophagy and leaf senescence. This work provides valuable resources for the study of plant autophagy and highlights that ARGs may selectively promote the success of plant autophagy through polyploidy in the process of evolution.

Embryonic cortical extract mass spectrometry to identify EML1 interactors

Project description:The cerebral cortex is a highly organized structure whose development depends on different progenitor cell types. These give rise to post-mitotic neurons that migrate across the developing cortical wall to their final positions in the cortical plate. Apical radial glia cells (aRGs) are the main progenitor type in early corticogenesis, responsible for the production of other progenitors, and regulating the final neuronal output. Abnormal behavior of aRG can severely impact corticogenesis resulting in cortical malformations. Mutations in the microtubule associated protein Eml1 lead to severe subcortical heterotopia, characterized by the presence of aberrantly located neurons beneath the normotopic cortex. Mutations in EML1/Eml1 have been reported in three families presenting severe atypical heterotopia, as well as in the Heterotopic cortex ‘HeCo’ spontaneous mouse mutant. In the latter, ectopically cycling aRGs were found cycling outside their normal proliferative ventricular zone (VZ) from early stages of corticogenesis (Croquelois et al., 2009, Kielar et al., 2014, Shaheen et al., 2017). Ectopic aRGs are likely to be responsible for the formation of the heterotopia. It is thus crucial to understand the role of Eml1 in aRGs to elucidate the physiological and pathological mechanisms causing aRGs to leave the VZ. The role of Eml1 in aRGs remains vastly unexplored. We have thus performed mass spectrometry with embryonic cortex lysates (E13.5) to shed light on the intracellular pathways and molecular mechanisms in which Eml1 could be involved. This data combined with other cell biology and biochemistry approaches will contribute to understand the role of this heterotopia protein at early stages of development.

Prenatal exposure to trace elements impacts mother-infant gut microbiome, metabolome and resistome during the first year of life

Project description:<p>Infancy is a critical period for the colonization of the gut microbiome. However, xenobiotic effects on gut microbiome development in early life remain poorly understood. Here, we recruit 146 mother-infant pairs and collect stool samples at 3, 6, and 12 months after delivery for amplicon sequencing (N = 353), metagenomics (N = 65), and metabolomics (N = 198). Trace elements in maternal hair samples (N = 119) affect the alpha diversity of the infant gut microbiome. Shannon diversity in 3-month-old infants is correlated positively with selenium and negatively with copper, and the relative abundance of Bifidobacterium increases under high exposure to aluminum and manganese. During the first year of life, infants and their paired mothers have distinct microbial diversity and composition, and their bacterial community structures gradually approach. There are 56 differential metabolites between the first and second postpartum visits and 515 differential metabolites between the second and third visits. The typical profile of antibiotic resistance genes (ARGs) differs significantly between infants and their mothers. High copper and arsenic exposure may induce the enrichment of ARGs in the infant gut. Our findings highlight the dynamics of the gut microbiome, metabolites, and ARG profiles of mother-infant pairs after delivery, associated with prenatal exposure to trace elements.</p>

Endogenous patterned activity-regulated genes specifically regulate different phases of synaptogenesis in the auditory system

Project description:In the auditory system, spatiotemporal patterning of correlated activity that originates in immature hair cells (HC) instructs refinement of synaptic connections and tonotopy. Patterned activity-dependent synaptic pruning requires the interplay between Hebbian plasticity and activity-regulated genes (ARGs). However, the genetic basis of this process is incompletely understood. Here we demonstrate that developing spiral ganglion neurons (SGNs) transiently generate discrete bursts of spikes and that blocking burst activity in this critical window causes profound deafness in mice. Using RNA sequencing, we profile ARG programs by genetically disrupting endogenous activity patterns of SGNs without changing spontaneous firing of inner HCs. Gene knockdown reveals that Nptx2 mediates initial synaptic formations at early stage, whereas Them5, which is important for cardiolipin remodeling that enhances mitochondrial function, specifically regulates synaptic pruning at later stage of development. These results suggest that ARGs dictate different phases of synaptogenesis and that Them5-depedent mitochondrial function might underlie synaptic pruning.

H2A.Z regulates memory CD8+ T cell recall response [RNA-Seq 1]

Project description:The rapid response of memory CD8+ T cells is crucial for the body's defense against infection and cancer. However, the mechanisms underlying memory recall responses remain unclear. Here we show that the rapid response of memory T cells is accompanied by the induction of gene expression associated with memory CD8+ T cell activation-recalled genes, which participate in various biological functions, such as response to antigen signals, intracellular phosphorylation kinase signaling pathways, and cytokine production. And the expression of ARGs in memory T cells is closely associated with their epigenetic features. We found that the genomic loci of ARGs in memory T cells exhibit active epigenetic marks, such as increased H2A.Z binding, elevated levels of H3K27 acetylation, enhanced binding of Pol II S5P, and reduced levels of repressive histone mark H3K27me3. Interestingly, H2A.Z plays a crucial role in modulating these epigenetic features. Depletion of H2A.Z results in a reduction in H3K27ac levels, decreased binding of Pol II, increased levels of H3K27me3, and a decrease in chromatin accessibility. Functionally, H2A.Z is essential in quiescent memory CD8+ T cells for generating effector CD8+ T cells, producing effector molecules and effectively eliminating pathogens during recall responses. In addition, H2A.Z deposition at specific ARG gene loci in the genome is mainly regulated by TCR/CD28 signals, and may be partly regulated by IL-7 and IL-15. Overall, these findings demonstrate that H2A.Z orchestrates the epigenetic landscape at ARG gene loci to regulate the recall responses of memory T cells.
